ABSTRACT: Metaproteome of cyanobacterial crusts exposed to stratosphere. To explore changes in community structure and function. The changes in function involve overall metabolic response, interactions between species and function, and content related to life history strategies. The article mainly focuses on metagenomic and metatranscriptome data, while metaproteomic data is mainly used to assist in confirming the conclusions drawn.

A Metaproteomic Workflow for Sample Preparation and Data Analysis Applied to Mouse Faeces: 5

Project description:The intestinal microbiota plays a key role in shaping host homeostasis by regulating metabolism, immune responses and behaviour. Its dysregulation has been associated with metabolic, immune and neuropsychiatric disorders and is accompanied by changes in bacterial metabolic regulation. Although proteomic is well suited for analysis of individual microbes, metaproteomic of faecal samples is challenging due to the physical structure of the sample, presence of contaminating host proteins and coexistence of hundreds of species. Furthermore, there is a lack of consensus regarding preparation of faecal samples, as well as downstream bioinformatic analyses following metaproteomic data acquisition. Here we assess sample preparation and data analysis strategies applied to mouse faeces in a typical LC-MS/MS metaproteomic experiment. We show that low speed centrifugation (LSC) of faecal samples leads to high protein identification rates but possibly enriched for a subset of taxa. During database search, two-step search strategies led to dramatic and underestimated accumulation of false positive protein identifications. Regarding taxonomic annotation, the MS-identified peptides of unknown origin were annotated with highest sensitivity and specificity using the Unipept software. Comparison of matching metaproteome and metagenome data revealed a positive correlation between protein and gene abundances. Notably, nearly all functional categories of detected protein groups were differentially abundant in the metaproteome compared to what would be expected from the metagenome, highlighting the need to perform metaproteomic when studying complex microbiome samples.

Vitis vinifera rhizosphere characterization: a metaproteome approach

Project description:Rhizosphere is a complex system of interactions between plant roots, bacteria, fungi and animals, where the release of plant root exudates stimulates bacterial density and diversity. However, the majority of the bacteria in soil results to be unculturable but active. The aim of the present work was to characterize the microbial community associated to the root of V. vinifera cv. Pinot Noir not only under a taxonomic perspective, but also under a functional point of view, using a metaproteome approach. Our results underlined the difference between the metagenomic and metaproteomic approach and the large potentiality of proteomics in describing the environmental bacterial community and its activity. In fact, by this approach, that allows to investigate the mechanisms occurring in the rhizosphere, we showed that bacteria belonging to Streptomyces, Bacillus and Pseudomonas genera are the most active in protein expression. In the rhizosphere, the identified genera were involved mainly in phosphorus and nitrogen soil metabolism.

Deciphering Black Extrinsic Tooth Stains composition in Children using metaproteomics

Project description:The present study focuses on the use of a metaproteomic approach to analyse Black Extrinsic Tooth Stains, a specific type of pigmented extrinsic substance, in a cohort of 96 Children. Metaproteomics is a powerful emerging technology that successfully enabled human protein and bacterial identification of this specific dental biofilm using mass spectrometry. 1600 bacterial proteins were identified in black stains (BS) samples and 2058 proteins in dental plaque (DP) samples whereas 607 and 582 human proteins identified in (BS and DP, respectively). 132 genera bacteria in black stains and dental plaque were identified using phylopeptidomic analysis, showing prevalence of Rothia, Kingella, Nesseria and Pseudopropionibatcterium in black stains samples. We additionally confirmed the metaproteomic approach by performing 16S rRNA. In this work, we showed an interesting diversity of the microbiota and proteome including significant difference between Black stain and dental plaque samples.
