A New Approach for Isolating Chromatin-Associated Proteins and Optimizing Chromatin Immunoprecipitation

ABSTRACT: Chromatin-associated proteins are essential for maintaining chromatin structure, regulating gene expression, and epigenetic regulation. However, isolating nuclear proteins from plants with high purity is very difficult due to significant background contamination from cytoplasmic proteins, organelle proteins, and metabolites. In the present study, we build a method for isolating chromatin-associated proteins. This method does not need to isolating nuclei, and can directlty purify DNA-protein (DNP) complex.

Proteomics dataset for interphase chromatin probabilities

Project description:Chromatin proteins mediate replication, regulate expression and ensure integrity of the genome. So far, a comprehensive inventory of interphase chromatin has not been determined. This is largely due to its heterogeneous and dynamic composition, which makes conclusive biochemical purification difficult, if not impossible. As a fuzzy organelle it defies classical organellar proteomics and cannot be described by a single and ultimate list of protein components. Instead we propose a new approach that provides a quantitative assessment of a protein’s probability to function in chromatin. We integrate chromatin composition over a range of different biochemical and biological conditions. This resulted in interphase chromatin probabilities for 7635 human proteins, including 1840 previously uncharacterized proteins. Quantitative protein ontologies may provide a general alternative to list-based investigations of organelles and complement Gene Ontology.

Project description:We report gene expression in human neutrophils isolated by two methods: Polymorphprep (~95% purity) and negative selection (~99% purity) from two healthy donors - one donor with low eosinophil contamination of neutrophils and one donor with high eosinophil contamination of neutrophils. We report the effect of the presence of contaminating leukocytes in neutrophil preparations, and in reponse to inflammatory cytokines TNF-alpha and GM-CSF.

Widespread RNA Binding by Chromatin Associated Proteins

Project description:Recent evidence suggests that RNA interaction can regulate the activity and localization of DNA binding proteins, particularly chromatin-associated proteins. However, it is unknown if these observations are specialized instances for a few key RNAs and chromatin factors in specific contexts, or a general mechanism underlying the establishment of chromatin state and regulation of gene expression. Here, we introduce formaldehyde RNA ImmunoPrecipitation (fRIP-Seq), a sensitive method for cataloging RNA-protein interactions, to survey the RNA associated with a panel of 24 chromatin-associated and traditional RNA binding proteins. For each protein that reproducibly bound measurable quantities of bulk RNA (90% of the panel), we detected enrichment for hundreds to thousands of both noncoding and mRNA transcripts. We found that the enriched sets of RNA share biochemical, functional, and epigenetic properties. Thus, these data provide strong evidence that non-random RNA association is a common feature across diverse classes of chromatin modifying complexes. Highly parallel quantification and compartment localization of transcription factors and nuclear proteins

Project description:Transcription factors and other chromatin-associated proteins are difficult to quantify comprehensively. Here we combine facile nuclear sub-fractionation with data-independent acquisition mass spectrometry to achieve rapid, sensitive, and highly-parallel quantification of the nuclear proteome in human cells. We apply this approach to quantify the response to acute degradation of BET bromodomains, revealing unexpected chromatin regulatory dynamics. The method is simple and enables systems-level study of previously inaccessible chromatin and genome regulators.

Monitoring cellular phosphorylation signaling pathways into chromatin and down to the gene level

Project description:Protein phosphorylation, one of the most common and important modifications of acute and reversible regulation of protein function, plays a dominant role in almost all cellular processes. These signaling events regulate cellular responses including proliferation, differentiation, metabolism, survival and apoptosis. Several studies have been successfully used to identify phosphorylated proteins and dynamic changes in phosphorylation status after stimulation. Nevertheless, it is still rather difficult to elucidate precise complex phosphorylation signaling pathways. In particular, how signal transduction pathways directly communicate from the outer cell surface through cytoplasmic space and then directly into chromatin networks to change the transcriptional and epigenetic landscape remains poorly understood. Here we describe the optimization and comparison of methods based on thiophosphorylation affinity enrichment, which can be utilized to monitor phosphorylation signaling into chromatin by isolation of phosphoprotein containing nucleosomes, a method we term phosphorylation-specific chromatin affinity purification (PS-ChAP). We utilized this PS-ChAP approach in combination with quantitative proteomics to identify changes in the phosphorylation status of chromatin bound proteins on nucleosomes following perturbation of transcriptional processes. We also demonstrate that this method can be employed to map phosphoprotein signaling into chromatin containing nucleosomes through identifying the genes those phosphorylated proteins are found on via thiophosphate PS-ChAP-qPCR. Thus, our results showed that PS-ChAP offers a new strategy for studying cellular signaling and chromatin biology, allowing us to directly and comprehensively investigate phosphorylation signaling into chromatin to investigate if these pathways are involved in altering gene expression.

Astrocytic trans-differentiation completes a multicellular paracrine feedback loop required for medulloblastoma tumor growth

Project description:We report the application of RNA-sequencing technology for high-throughput profiling of tumor-associated microglia/macrophage (TAMs). First, we checked the purity of sample by qRT-PCR. We confirmed the high purity of TAMs with rare other cell type contamination. By profiling samples of TAMs purified from five individual medulloblastoma of mouse model, we find that TAMs maintain microglia gene signature even there are decrease of microglia genes and increase of macrophage genes. This study provides the evidence for the application of comprehensive gene profiling towards characterization of cellular origin of cell populations in tumor microenvironment.
