Protein coverage improvement for mouse lung tissue by using cysteine modification method

ABSTRACT: protein coverage is improved for both total protein and membrane protein by using powerful cysteine modification (S-aminoethylation) method. We successfully identify about 22% extra total protein and 19% extra membrane protein compared with conventional IAM alkylation method with ultrahigh sensitive orbitrap instrument.

Gene expression in endometrium and extra-embryonic membrane at the gravid and non-gravid horn in uterus

Project description:Endometrial remodeling is required for implantation in all mammalian species. To identify the factors that promote cell proliferation at the implantation site were explored in bovine endometrium and extra-embryonic membrane during the peri-implantation period. Microarray analysis showed that the expression levels of various trophoblast specific genes were higher in the extra-embryonic membrane at gravid horn than in the extra-embryonic membrane at non-gravid horn namely, CSH1, PRPs, PAGs, AIF, Muc-1, etc. Furthermore, EGFR, INHBA and INHBB expression were higher in endometrium of gravid horn. Gene expression profiles were analyzed in the gravid and non-gravid extra-embryonic membrane and endometrium at around Day 30 of gestation

Mir 22-3p enhances recombinant protein production from HEK 293 cell by affecting the expression of HIPK1 and FRAT2

Project description:Improving protein production in human embryonic kidney cells is important structural studies and antibody production. The use of small non-protein coding RNA, such as microRNA, has been an effective method for increasing protein expression. Our high-throughput human microRNA screen in HEK 293 cells previously identified miRNA 22-3p as a promising candidate for increasing the expression of luciferase, couple of membrane proteins and a secreted fusion protein. To explore the mechanisms of this increase in protein expression and to understand the intracellular events, we conducted a gene expression analysis of luciferase- expressing HEK 293 cells transfected with a mir-22-3p mimic and compared with cells transfected with a negative control. Following microarray analysis, down-regulated genes were identified and were cross-referenced with the predicted targets of mir-22-3p and with results from our previous high-throughput siRNA screen. By performing common seed analysis on the possible targets, the list was narrowed to two genes, HIPK1 and FRAT2. These two genes were validated as being involved in improving luciferase production using siRNA and qRT PCR.

Aurora Kinase A Regulation by Cysteine Oxidative Modification.

Project description:Aurora kinase A (AURKA), which is a member of serine/threonine kinase family, plays a critical role in regulating mitosis. AURKA has drawn much attention as its dysregulation is critically associated with various cancers, leading to the development of AURKA inhibitors, a new class of anticancer drugs. As the spatiotemporal activity of AURKA critically depends on diverse intra- and inter-molecular factors, including its interaction with various protein cofactors and post-translational modifications, each of these pathways should be exploited for the development of a novel class of AURKA inhibitors other than ATP-competitive inhibitors. Several lines of evidence have recently shown that redox-active molecules can modify the cysteine residues located on the kinase domain of AURKA, thereby regulating its activity. In this review, we present the current understanding of how oxidative modifications of cysteine residues of AURKA, induced by redox-active molecules, structurally and functionally regulate AURKA and discuss their implications in the discovery of novel AURKA inhibitors.

Cavin1 Deficiency Alters Lung macrophage homeostasis in Mouse

Project description:Caveolae are cell membrane invaginations that are highly abundant in adipose tissue, endothelial cells and lung and are present at lower levels in other tissues. The formation of caveolae is dependent of the expression of various structural proteins that serve as scaffolding for these membrane invaginations. Cavin1 is a newly identified structural protein whose deficiency leads to absence of caveolae formation and to the development of a lipodystrophic phenotype. In this study we show Cavin1 expression is critical for regulating macrophage number and gene-expression (phenotype) in the lung. We used microarrays to detail the global programme of gene expression in alveolar macrophage in a Cavin1 knock-out mouse and identified distinct classes of dysregulated genes during this process. Bronchoalveolar Lavage performed though a 22-gauge needle tied in place to trachea with PBS containing 0.5 mM ethylenediaminetetraacetic acid (EDTA). Aliquots of 0.5 to 1 ml were instilled into the lungs under direct observation to ensure that all segments of lung were inflated, and aspirated back into the syringe. This was repeated five times per mouse. RNA was extracted from extracted alveolar macrophages and hybridized to Affymetrix microarrays for gene expression analysis.

Endoplasmic reticulum as a hub organizing the activities of microRNAs and a subset of endogenous siRNAs in Arabidopsis [RNA-Seq]

Project description:The endoplasmic reticulum (ER) was implicated as the site of microRNA (miRNA)-mediated translation repression in plants. Here, we examined the ER- and rough ER-associated small RNAome, transcriptome and translatome. We found that almost all cellular transcripts were present on membrane-bound polysomes (MBPs), and miRNAs were enriched in membranes and on MBPs. miRNAs were recruited to membranes by their effector protein AGO1, whereas AGO1 associated with membranes and, partly ribosomes, in an RNA-independent manner. Most strikingly, 22 ntmiRNA isoformsand a set of 22 ntsiRNAs, were enriched in the membrane fraction and onMBPs, where they trigger phasedsecondary siRNAproduction from target transcripts. Loss of membrane association of the 22 nt small RNAs resulted in the loss of phasing in secondary siRNA production.These findings point to the ER as a hub that hosts and organizes endogenous small RNAs in plants.

System-wide analyses reveal essential roles of N-terminal protein modification in bacterial physiology

Project description:Removal of the N-terminal formyl group on nascent proteins by peptide deformylase (PDF) is the most prevalent protein modification in bacteria that impacts over 90% of the proteome. PDF is essential and a critical target of antibiotic development; however, its role in bacterial physiology remains a long-standing question. In this work, we used system-wide and time-resolved analyses of the E. coli translatome and proteome to investigate the consequences of PDF inhibition at different stages. We found that PDF inhibition results in the rapid activation of cellular stress responses, especially those associated with defects in protein folding and perturbations at the bacterial inner membrane, followed by a global downregulation of metabolic pathways. Functional assays reveal the rapid hyperpolarization of the plasma membrane and impaired membrane integrity upon PDF inhibition, suggesting that disruption of plasma membrane is the most immediate and primary consequence of formyl group retention on nascent proteins. Our work resolves the physiological function of a ubiquitous N-terminal protein modification and uncovers its crucial role in maintaining the proper structure and function of the bacterial membrane.

Localization and pathogenic role of the cysteine protease dentipain in Treponema denticola

Project description:Treponema denticola is a major etiological agent of chronic periodontis. Dentipain is one of the virulence factors of this microorganism. The localization and function of the protein has yet to be clarified although it has shown to be involved in the virulence of T. denticola. Therefore, this study aimed to characterize the role of dentipain in T. denticola. To investigate the function of dentipain, dentipain deficient mutant was constructed using an ermFermAM cassette and gene expression profile of the mutant was evaluated by microarray analysis. Growth rate of the dentipain-deficient mutants was smaller than that of the wild-type strain. In the mutant. Thirty-five genes in differentially expressed genes by the microarray analysis annotated as membrane or plasma membrane in gene ontology. Hydrophobicity of the mutant were higher than that of the wild-type strain. These findings suggest that dentipain involved in the surface characteristics and growth of T. denticola.
