Project description:Membrane proteins are underrepresented in proteome analysis platforms because of their hydrophobic character, contributing to decreased solubility. Sodium dodecyl sulfate is a favored denaturant in proteomic workflows, facilitating cell lysis and protein dissolution. However, SDS impedes MS detection and therefore must be removed prior to analysis. Though strategies exist for SDS removal, they provide low recovery, purity, or reproducibility. Here we present a simple automated device, termed transmembrane electrophoresis (TME), incorporating the principles of membrane filtration, but with an applied electric current to ensure near complete (99.9 %) removal of the surfactant, including protein-bound SDS. Intact proteins are recovered in solution phase in high yield (90-100%), within 1 hour of operation. They strategy is applied to protein standards and proteome mixtures, including E. coli membrane fractions, resulting in quality MS spectra free of SDS adducts. The TME platform is applicable to both bottom-up MS/MS, as well as LC-ESI-MS analysis of intact proteins. SDS depleted fractions reveal a similar number of protein identifications (285) compared to a non-SDS control (280), being highly correlated in terms of protein spectral counts. This fully automated approach to SDS removal presents a viable tool for proteome sample processing ahead of MS analysis.

Project description:Experiments were conducted to confirm SOMAmer® reagent specificity by enrichment in serum from elderly subjects (>65 years, male n=1 and female n=1, purchased from commercial vendor) followed by measurement using data dependent analysis (DDA). Non-specific binding was assessed in the biological matrix by comparing target protein spectral counts in the respective enrichment to pull down using a reagent generated against the bacterial protein CysH. A positive hit was defined as target protein detection with a minimum of 2 spectral counts and signal over CysH background greater than 10X (if applicable).

Project description:Spectral Counts approaches (SpCs) are largely employed for the comparison of protein expression profiles in label free differential proteomics applications. Similarly, to other comparative methods, also SpCs based approaches require a normalization procedure before Fold Changes (FC) calculation. Here, we propose new Complexity Based Normalization (CBN) methods that introduced a variable adjustment factor (f), related to the complexity of the sample, both in terms of total number of identified proteins (CBN(P)) and as total number of spectral counts (CBN(S)). Both these new methods were compared with the Normalized Spectral Abundance Factor (NSAF) and the Spectral Counts log Ratio (Rsc), by using standard protein mixtures. Finally, to test the robustness and the effectiveness of the CBNs methods, they were employed for the comparative analysis ofcortical protein extract fromzQ175 mouse brains, model of Huntington Disease (HD), and control animals. On standard mixtures, both CBN methods showed an excellent behavior in terms of reproducibility and coefficients of variation (CVs) in comparison to the other SpCs approaches. Moreover, the CBN(S) was demonstrated to be more sensitive in detecting small difference in proteins amount when applied on biological samples in comparison to CBN(P).

Project description:Absolute quantification of proteome is one of the most important tasks in proteomic research. The aim in this analysis is selection of reference tryptic peptides used for stable isotope-labeled standard, based on their spectral peak intensities. Approximate abundance is also calculated by label-free quantitative method, in which identification frequency (counts of peptide spectral matchings) in each protein is normalized by observability of peptide ions to calculate relative copy number of proteins. For proteins with higher relative copy number, peptide ions that fulfill following criteria — 2- or 3-charge state, without methionine residues and well known post-translational modification sites — are selected as reference tryptic peptides.

Project description:In an effort to confirm binding of SOMAmer®s to their respective targets in an endogenous matrix, we have conducted a series of experiments using SOMAmer®s to enrich target proteins followed by measurement using two mass spectrometry techniques: data dependent analysis (DDA) and multiple reaction monitoring (MRM). For data dependent analysis, the library of 4783 SOMAmer®s were multiplexed in sets of 8 and used for enrichment of target proteins from cell lysate and conditioned media, as well as human plasma and serum. Cell lines were selected from Cancer Cell Line Encyclopedia for screening by comparing gene expression of the target proteins measured by RNA sequencing across the CCLE.1 Using the criterion of FPKM value greater than 5 for the target protein, the minimum number of cell lines was grown to maximize protein coverage across the SOMAmer® library. For a given cell line, the presence of at least 8 target proteins with FPKM values greater than 5was required for inclusion. Approximately 400 target proteins were not covered by this strategy were screened in serum and plasma only. For enrichment from biological matrices, SOMAmer®s were combined into sets of 8 such that the potential interaction with similar proteins or binding partners was minimized. Non-specific binding of the SOMAmer®s was assessed in each matrix by using a SOMAmer® generated against the bacterial protein CysH.
