On-capillary Alkylation Micro-reactor: A Facile Strategy for Proteo-metabolome Profiling in the Same Single Cells (Revision)

ABSTRACT: An on-capillary alkylation micro-reactor (OCAM) was developed to achieve proteo-metabolome profiling in the same single cells. Here, we updated the latest results for the proteome analysis of single HeLa cells and single-cell proteo-metabolome profiling of mouse oocytes at different stages during oocyte maturation.

Project description:An on-capillary alkylation micro-reactor (OCAM) was developed for parallel measurement of proteome and metabolome in the same single mouse oocytes, enabling the identification of 1775 protein groups and 107 metabolites. By quantitative proteo-metabolome analysis of single oocytes at germinal vesicle (GV) stage, comprehensive characteristics of the different metabolic patterns of SN (surrounded nucleolus) and NSN (non-surrounded nucleolus) oocytes was revealed.

Facile sample preparation for quantitative single-cell proteomics

Project description:Large numbers of cells are generally required for quantitative global proteome profiling due to the significant surface adsorption losses associated with sample processing. Such bulk measurement obscures important cell-to-cell variability (cell heterogeneity) and makes proteomic profiling impossible for rare cell populations, such as circulating tumor cells (CTCs) and early metastatic cells. Herein we report a facile mass spectrometry (MS)-based single-cell proteomics method that capitalizes on a MS-compatible nonionic surfactant, n-Dodecyl-β-D-maltoside, for greatly reducing the surface adsorption losses by ~20-fold for effective single-tube processing of single cells, thus significantly improving detection sensitivity for single-cell proteomic analysis. With standard MS platforms, the method allows for the first time precise, label-free, reliable quantification of hundreds of proteins from single human cells in a simple, convenient manner. When applied to a patient CTC-derived xenograft (PCDX) model, the method can reveal distinct protein signatures between primary tumor cells and early metastases to the lungs at the single-cell resolution. The approach paves the way for routine, precise quantitative single-cell proteomic analysis.

Simultaneous deep transcriptome and proteome profiling in single mouse oocytes

Project description:Nowadays, although single-cell multi-omics technologies are undergoing rapid development, simultaneous transcriptome and proteome analysis of a single-cell individual still faces great challenges. Here, we developed a single-cell simultaneous transcriptome and proteome (scSTAP) analysis platform based on microfluidics, high-throughput sequencing and mass spectrometry technology, to achieve deep and joint quantitative analysis of transcriptome and proteome at the single-cell level, providing an important resource for understanding the relationship between transcription and translation in cells. This platform was applied to analyze single mouse oocytes at different meiotic maturation stages, reaching an average quantification depth of 19948 genes and 2663 protein groups in single mouse oocytes.

micro-proteomics experiment for single meiotic-phase barley anthers

Project description:We describe here a new micro-proteomics workflow for the analysis of individual barley anthers. The workflow detects more than 4000 proteins from small amounts of material representing single or paired anther samples, covering a dynamic range of protein expression levels across five orders of magnitude. We consistently identified ~2800 proteins in a single 0.6mm anther and ~4000 proteins in a paired-anther sample. This demonstrates an important technological advance in plant proteomics, considering the limited amount of starting material. We employed our micro-proteomics workflow to investigate the proteome of the developing barley anther containing male gametes in the early stages of meiosis. We successfully identified several low abundant meiosis-related proteins, proving that our approach is highly sensitive and consequently powerful. To date, no work has been published previously on precisely staged individual plant anthers.

SiO2/ZnO Composite Hollow Sub-Micron Fibers: Fabrication from Facile Single Capillary Electrospinning and Their Photoluminescence Properties.

Project description:In this work, SiO2/ZnO composite hollow sub-micron fibers were fabricated by a facile single capillary electrospinning technique followed by calcination, using tetraethyl orthosilicate (TEOS), polyvinylpyrrolidone (PVP) and ZnO nanoparticles as raw materials. The characterization results of the scanning electron microscopy (SEM), transmission electron microscopy (TEM), X-ray diffraction (XRD) and Fourier transform infrared spectroscopy (FT-IR) spectra indicated that the asprepared composite hollow fibers consisted of amorphous SiO2 and hexagonal wurtzite ZnO. The products revealed uniform tubular structure with outer diameters of 400-500 nm and wall thickness of 50-60 nm. The gases generated and the directional escaped mechanism was proposed to illustrate the formation of SiO2/ZnO composite hollow sub-micron fibers. Furthermore, a broad blue emission band was observed in the photoluminescence (PL) of SiO2/ZnO composite hollow sub-micron fibers, exhibiting great potential applications as blue light-emitting candidate materials.

A facile strategy for realizing room temperature phosphorescence and single molecule white light emission.

Project description:Research on materials with pure organic room temperature phosphorescence (RTP) and their application as organic single-molecule white light emitters is a hot area and relies on the design of highly efficient pure organic RTP luminogens. Herein, a facile strategy of heavy-atom-participated anion-π+ interactions is proposed to construct RTP-active organic salt compounds (1,2,3,4-tetraphenyloxazoliums with different counterions). Those compounds with heavy-atom counterions (bromide and iodide ions) exhibit outstanding RTP due to the external heavy atom effect via anion-π+ interactions, evidently supported by the single-crystal X-ray diffraction analysis and theoretical calculation. Their single-molecule white light emission is realized by tuning the degree of crystallization. Such white light emission also performs well in polymer matrices and their use in 3D printing is demonstrated by white light lampshades.

On-capillary cell lysis enables top-down proteomic analysis of single HeLa cells by CE-MS/MS

Project description:Proteomic analysis of limited samples and single cells requires specialized methods that prioritize high sensitivity and minimize sample loss. Consequently, sample preparation is one of the most important steps in limited sample analysis workflows to prevent sample loss. In this work, we have eliminated sample handling and transfer steps by processing intact cells directly in the separation capillary, online with capillary electrophoresis coupled to tandem mass spectrometry (CE-MS/MS) for top-down proteomic (TDP) analysis of low numbers of mammalian cancer cells (<10) and single cells. We assessed spray voltage injection of intact cells from a droplet of cell suspension (~1,000 cells) and demonstrated 0-9 intact cells injected with a dependency on the duration of spray voltage application. Application of spray voltage for 2 min injected an average of 7±2 cells and resulted in 33-57 protein and 40-88 proteoform identifications (N=4). To analyze single cells, manual cell loading by hydrodynamic pressure was used. Replicates of single cells (N=4) lysed on the capillary and analyzed by CE-MS/MS demonstrated a range of 17-40 proteins and 23-50 proteoforms identified. Furthermore, an additional cell line, THP-1, was analyzed at the single-cell level and proteoform abundances were compared to show the capabilities of single-cell top-down proteomics (SC-TDP) for assessing cellular heterogeneity. This study demonstrates the initial application of TDP in single-cell proteome-level profiling. These results represent the highest reported identifications from TDP analysis of a single HeLa cell and prove the tremendous potential for CE-MS/MS on-capillary sample processing for high sensitivity analysis of single cells and limited samples.

Capillary Electrophoresis Mass Spectrometry for Scalable Single-Cell Proteomics

Project description:This project used a custom-built capillary electrophoresis (CE) mass spectrometry (MS) platform to demonstrate the scalable analysis of proteins from single cells of varying sizes and protein content in different vertebrate biological models. Neural tissue fated giant cells were identified in cleavage-stage Xenopus laevis (frog) embryos, and 18 ng from its protein content was analyzed. From cultured primary neurons from the mouse, diluted samples containing ~125 pg of protein digest was measured, estimating to a portion of the somal protein content. Compared to traditional nano-flow liquid chromatography (nanoLC) MS, CE-MS provided higher sensitivity and faster analysis. CE-ESI-HRMS offers a viable approach for scalable single-cell proteomics.

Single-cell RNA-seq reveals distinct maturation stages of the Paneth cell lineage

Project description:Paneth cells (PCs) are long-lived secretory cells that reside at the bottoms of small intestinal crypts. Besides serving as niche cells for the neighboring Lgr5-positive stem cells, PCs secrete granules containing a broad spectrum of antimicrobial proteins, including lysozymes and defensins1. Here, we have used single-cell RNA sequencing to explore PC differentiation. We found a maturation gradient from early secretory progenitors to mature PCs, capturing the full maturation path of PCs. Moreover, differential expression of a subset of defensin genes in lysozyme-high PCs, e.g. Defa20, reveals at least two distinct stages of maturation. We traced Lgr5+ stem cells from Lgr5-CreERT2 C57Bl6/J mice bred to a Rosa26LSL-YFP reporter mice and sorted YFP+ cells 5 days, 3 weeks and 8 weeks after tamoxifen injection.
