Project description:Purpose: The goal of this study is to compare the transcriptome changes between Negative control, UBR5 depleted and MYC depleted HeLa cells Methods: Gene expression profiles of Negative control, UBR5 depleted and MYC depleted HeLa cells were generated by deep sequencing, in triplicate. Results:The data were analyzed, and we sucessfully detected global differences in the gene expression between the given groups. Conclusions: UBR5 depletion induces gene expression changes that are partly overlapping with gene expression changes induced by MYC depletion

Alkali therapy protects renal function, suppresses inflammation, and modulates cellular metabolism in kidney disease

Project description:Purpose: Characterize the renal transcriptome of a chronic kidney disease model in the presence and absence of alkali therapy (bicarbonate supplementation in water) Methods: Crystal nephropathy mice were fed a calcium-free, 0.67% oxalate diet for 10 days. Control mice were fed a calcium-free diet for the same period. Afterwards, mice were fed a standard diet containing calcium for 28 days (recovery). Therapeutically treated mice ("late") received 0.2M NaHCO3 in water during the whole recovery period. An untreated group drank tap water instead. Total RNA was extracted from whole kidney samples and used for RNAseq. Results: Using a PolyA, Truseq strategy with p-value <0.05 and log2(fold change) ≥ 0.5 or ≤ - 0.5, we identified that crystallopathy altered the expression levels of 4923 transcripts. Alkali therapy normalized or attenuated the dysregulation of 795 of those genes. Alkali therapy also altered the expression of 179 transcripts in control kidneys. Conclusions: Pathway analysis identified that alkali therapy mostly restored pathways associated to inflammation and cell metabolism.

RNA-seq reveals differences in liver gene expression rhythms between young and old mice

Project description:Purpose: We used RNA-seq to compare daily rhythms of gene expression in livers of young and old mice. Methods: Livers of young and old mice were processed for RNA-seq at 4-h interval across 2 days. Gene expression level was analyzed by hisat2 and StringTie. Results: We obtained ~10 million high quality sequencing reads per time point per sample after quality control and alignment. Gene expression levels of ~19,000 transcripts were obtained for both age groups. We found genome-wide differenes in gene expression level as well as rhythms in gene expression. Conclusions: Our study revealed genomwide differences in the level and rhythm of liver gene expression between young and old mice.

Whole transcriptomic screening the RNA from control (O), photon radiotherapy (X) and proton therapy (P) tumors

Project description:The general purpose of the experiment is to compare the therapeutic effect of photon (X) radiotherapy versus proton (P) therapy for head and neck carcinoma. For that purpose we have generated cells that have resisted to multi irradiations by X or P. We have then injected these human cells in nude mice. Whereas these cells proliferate less than the control (0, non-irradiated cells) in vitro, they formed bigger tumors in mice compared to 0 cells. Hence, the hypothesis is that they secreted factors that educate the microenvironment. We have observed that although the tumors generated by the P cells are as big as those generated by the X cells, the lymphangiogenic/metastatic capacity is greater for the X cells. Hence, we would like to compare within a whole transcriptomic screening the RNA from 0, X and P tumors. The provided samples consist of a mix of human and mouse RNA.

Mechanisms of Th17 and Treg cell dysregulation in oral mucosal inflammation during HIV disease

Project description:Purpose: The goal of this study is to compare the transcriptomic profiles of healthy individuals and HIV+ patients on therapy Methods: Cells were pelleted from gingival mucosa. mRNA profiles were generated by Next-gen sequencing using the Illumina platform. Results: Comprehensive transcriptome data that showed underlying changes in the oral mucosal immune system of HIV+ patients on therapy. The transcriptome data of the pooled healthy controls are presented here. Conclusions: Our study represents the analysis of oral gingival transcriptomes. We conclude that RNA-seq based transcriptome characterization would expedite genetic network analyses and permit the dissection of complex biological functional alterations during chronic viral infections such as HIV infection.

Liver transcriptome analysis comparing gene expression between Esr1 knockout mice and wild type littermates

Project description:The overall purpose of the study is to understand the origin of the different DNA methylation patterns in mice with different sex phenotypes. Specifically, we look at the roles of three factors associated with sex hormone signaling, including estrogen receptor alpha (ESR1), during development in mouse liver. In order to do that, we compare the transcriptomes of male and female B6N(Cg)-Esr1^tm4.2Ksk/J mice (ESR1 KO) mice and wild type (WT) control littermates, and identify differentially expressed genes. Those genes will then be compared to the differential methylation data obtained using pyrosequenceing.

mRNAseq of Huntington's disease and control patient iPSC-derived neural cells

Project description:Purpose: The goals of this study are to compare the transcriptomic profile (mRNA-seq) of HD and control patient iPSC-derived neural cells to identify alterations in gene expression Methods: RNA were isolated from HD and control iPSC-derived neural cells. mRNAseq using Illumina Truseq mRNA PolyA+ v2 lib prep and Hiseq 2000. Statistical difference in mRNA levels were calculated with subsequent GO and pathway analysis Results: mRNAseq and statistical analysis revealed 1869 differentially expressed genes between HD and control iPSC-derived neural cells. Conclusions: Our study shows 1869 differentially expressed genes between HD and control iPSC-derived neural cells, and reveals gene networks that relevant to the mechanism of HD pathogenesis.
