Ethyl Acetate Extract of Antenoron Filiforme Inhibits the Proliferation of Triple Negative Breast Cancer Cell via Suppressing SKP2/P21 Signaling Axis

Project description:Purpose: Antenoron Filiforme is a traditionally used herb medicine in China. Our findings indicate that the ethyl acetate extract of Antenoron Filiforme (AF-EAE) has the ability to inhibit the proliferation of triple negative breast cancer cells (TNBC). However, little is known about the underlying mechanism of AF-EAE's action on TNBC. Methods: Here, we performed RNA sequencing on MDA-MB-231 treated by AF-EAE with two concentrations for 24 hours. The sequence reads that passed quality filters were analyzed at the transcript isoform level with hisat2 followed by HTSeq. Results: Using an optimised data analysis workflow, RNA-seq data showed 1,392 differentially expressed genes (DEGs) after low concentration drug treatment and 2,847 DEGs in the high concentration drug treatment group, with a fold change of ≥1.5 and p-value <0.05. Expression changes in six genes were confirmed by qRT-PCR, demonstrating the high sensitivity of the RNA-seq method. Based on the KEGG pathway enrichment analysis results, cell growth relevant pathways such as "p53 signaling pathway" and "cell cycle" were greatly enriched. In addition, GSEA analysis indicated that DEGs in AF-EAE treated MDA-MB-231 cells were also well enriched in "cell cycle", "DNA replication" and "G2/M cell cycle". Conclusion: Our study indicated that AF-EAE could inhibit the proliferation of TNBC by inducing cell cycle arrest. Meanwhile, we provide a new potential drug treating breast cancer.

Lenalidomide Causes Selective Degradation of IKZF1 and IKZF3 in Multiple Myeloma Cells

Science 2014, 343, 301-305. doi:10.1126/science.1244851. Lenalidomide is a drug with clinical efficacy in multiple myeloma and other B cell neoplasms, but its mechanism of action is unknown. Using quantitative proteomics, we found that lenalidomide causes selective ubiquitination and degradation of two lymphoid transcription factors, IKZF1 and IKZF3, by the CRBN-CRL4 ubiquitin ligase. IKZF1 and IKZF3 are essential transcription factors in multiple myeloma. A single amino acid substitution of IKZF3 conferred resistance to lenalidomide-induced degradation and rescued lenalidomide-induced inhibition of cell growth. Similarly, we found that lenalidomide-induced interleukin-2 production in T cells is due to depletion of IKZF1 and IKZF3. These findings reveal a previously unknown mechanism of action for a therapeutic agent: alteration of the activity of an E3 ubiquitin ligase, leading to selective degradation of specific targets.

Project description:Transcriptional profiling of human amniotic fluid-derived mesenchymal stem cells (AF-MSCs) comparing normal condition-cultured AF-MSCs with hypoxia condition-culture AF-MSCs ES cells. The latter improves the proliferation and survival of AF-MSCs, and makes AF-MSCs secret more growth factors. Goal was to determine the effects of hypoxia condition on global AF-MSCs gene expression. Two-condition experiment, Nor AF-MSCs vs. Hypo AF-MSCs. Experimantal replicates: 2 (1-1 vs. 1-2; 2-1 vs. 2-2). Biological replicates: 2 normal replicates, 2 treated replicates.

Graph transformer guided synthetic lethality prediction

Project description:Synthetic lethality (SL) has shown great promise for the discovery of novel targets in cancer. CRISPR double-knockout (CDKO) technologies can only screen several hundred genes and their combinations, but not genome-wide. Therefore, good SL prediction models are highly needed for genes and gene pairs selection in CDKO experiments. In this paper, we develop a novel multi-layer encoder for individual sample-specific SL prediction (MLEC-iSL). Unlike existing SL prediction models, MLEC-iSL is built to predict SL connectivity first. Because SL connectivity is scalable from existing genes in the training data to new genes in validation data, we hypothesize MLEC-iSL has better SL prediction performance. MLEC-iSL has three encoders, namely gene encoder, graph encoder, and transformer encoder. MLEC-iSL has high performance in K562 (AUPR, 0.73; AUC, 0.72) and Jurkat (AUPR, 0.73; AUC, 0.71) cells while no existing methods exceed 0.62 AUPR and AUC in either cell. MLEC-iSL guided CDKO experiment in 22Rv1 cells yielded a 46.8% SL ratio amongst its selected gene pairs. Six of top ten SL connectivity hub genes are validated in 22Rv1 cells. It reveals SL gene pairs and dependency between apoptosis and mitosis cell death pathways.

Comparative single cell RNA seq of gastruloids from mESCs grown in 3 distinct media conditions facilitating distinct pluripotent states at 3 different developmental time points

Project description:Comparative single cell transcriptomic study (using 10x Genomics v3.1 kits) of gastruloids, aggregates of mESCs, at different developmental timepoints. mESCs, corresponding to the 0h timepoint, were also sequenced. The source mESCs were grown in 2 distinct media conditions: DMEM-based Serum-LIF (SL), SL + 0.3uM PD03 (SL + 1i) and SL + 1.5uM CGP77 + 3uM CHIR99 (SL + a2i). The following sets of timepoints were compared: 0hpa (hours post-aggregation) SL, 0hpa SL + 1i, 0hpa SL + a2i (corresponding to the mESC timepoint; 48hpa SL, 48hpa SL + 1i, 72hpa SL + a2i (corresponding to the pre-CHIR99 timepoint); 72hpa SL, 72hpa SL + 1i, 96hpa SL + a2i (corresponding to the post-CHIR99 timepoint); 120hpa SL, 120hpa SL + 1i, 144hpa SL + a2i (corresponding to the maximum elongation timepoint). The aim of this study was to delineate whether mESC pluripotent state influences cell and tissue fate acquisition dynamics. Gastruloids used in this study were generated from a transgenic G4 mESC line (George et al., PNAS 2007) modified via CRISPR-Cas9 mediated heterozygous knock-in of a Bra/T reporter allele (p2a-H2B-eGFP) as well as a ubiquitous nuclear marker allele (CAG::H2B-mKO2).

Males are normally haploid (hemizygous at the sl-CSD locus) but if the genotype of the sl-CSD locus is homozygous, they develop into diploid males.
