Q-Exactive HCD data for FFPE colon tissues (five replicate RPLC experiments)

ABSTRACT: These five raw files represent five technical replicate RPLC data-dependent acquisition analyses of the peptides produced through trypsin digestion and DTT/iodoacetamide reduction/alkylation of an FFPE human colon tumor. The data, collected on a Q-Exactive, offer high resolution for both precursor and fragment ions. Lisa Zimmerman collected these data.

Reproducibility of Variant Calls in Replicate Next Generation Sequencing Experiments.

Project description:Nucleotide alterations detected by next generation sequencing are not always true biological changes but could represent sequencing errors. Even highly accurate methods can yield substantial error rates when applied to millions of nucleotides. In this study, we examined the reproducibility of nucleotide variant calls in replicate sequencing experiments of the same genomic DNA. We performed targeted sequencing of all known human protein kinase genes (kinome) (~3.2 Mb) using the SOLiD v4 platform. Seventeen breast cancer samples were sequenced in duplicate (n=14) or triplicate (n=3) to assess concordance of all calls and single nucleotide variant (SNV) calls. The concordance rates over the entire sequenced region were >99.99%, while the concordance rates for SNVs were 54.3-75.5%. There was substantial variation in basic sequencing metrics from experiment to experiment. The type of nucleotide substitution and genomic location of the variant had little impact on concordance but concordance increased with coverage level, variant allele count (VAC), variant allele frequency (VAF), variant allele quality and p-value of SNV-call. The most important determinants of concordance were VAC and VAF. Even using the highest stringency of QC metrics the reproducibility of SNV calls was around 80% suggesting that erroneous variant calling can be as high as 20-40% in a single experiment. Project description:Vascular endothelial cells are a mesoderm-derived lineage with many essential functions, including angiogenesis and coagulation. The gene-regulatory mechanisms underpinning endothelial specialization are largely unknown, as are the roles of chromatin organization in regulating endothelial cell transcription. To investigate the relationships between chromatin organization and gene expression, we induced endothelial cell differentiation from human pluripotent stem cells and performed Hi-C and RNA-sequencing assays at specific time points. Long-range intrachromosomal contacts increase over the course of differentiation, accompanied by widespread heteroeuchromatic compartment transitions that are tightly associated with transcription. Dynamic topologically associating domain boundaries strengthen and converge on an endothelial cell state, and function to regulate gene expression. Chromatin pairwise point interactions (DNA loops) increase in frequency during differentiation and are linked to the expression of genes essential to vascular biology. Chromatin dynamics guide transcription in endothelial cell development and promote the divergence of endothelial cells from cardiomyocytes.

Maximum Rank Reproducibility: A Nonparametric Approach to Assessing Reproducibility in Replicate Experiments.

Project description:The identification of reproducible signals from the results of replicate high-throughput experiments is an important part of modern biological research. Often little is known about the dependence structure and the marginal distribution of the data, motivating the development of a nonparametric approach to assess reproducibility. The procedure, which we call the maximum rank reproducibility (MaRR) procedure, uses a maximum rank statistic to parse reproducible signals from noise without making assumptions about the distribution of reproducible signals. Because it uses the rank scale this procedure can be easily applied to a variety of data types. One application is to assess the reproducibility of RNA-seq technology using data produced by the sequencing quality control (SEQC) consortium, which coordinated a multi-laboratory effort to assess reproducibility across three RNA-seq platforms. Our results on simulations and SEQC data show that the MaRR procedure effectively controls false discovery rates, has desirable power properties, and compares well to existing methods. Tradeoffs between Dense and Replicate Sampling Strategies for High-Throughput Time Series Experiments.

Project description:An important experimental design question for high-throughput time series studies is the number of replicates required for accurate reconstruction of the profiles. Due to budget and sample availability constraints, more replicates imply fewer time points and vice versa. We analyze the performance of dense and replicate sampling by developing a theoretical framework that focuses on a restricted yet expressive set of possible curves over a wide range of noise levels and by analyzing real expression data. For both the theoretical analysis and experimental data, we observe that, under reasonable noise levels, autocorrelations in the time series data allow dense sampling to better determine the correct levels of non-sampled points when compared to replicate sampling. A Java implementation of our framework can be used to determine the best replicate strategy given the expected noise. These results provide theoretical support to the large number of high-throughput time series experiments that do not use replicates.
