The last 30 years Enterococcus faecium has become an important nosocomial pathogen in hospitals worldwide. The dynamic surface proteome of allergenic fungal conidia

Project description:Fungal spores and hyphal fragments are major contributors to the allergic response in the human lung. In this study, using a trypsin-shaving-proteomics approach, we identified the surface-exposed and secreted/shed proteins of Aspergillus fumigatus conidia and investigated the dynamics of the surface proteome under different conditions, including temperature variation and germination. We find that the surface proteome of resting A. fumigatus conidia is quite dynamic, as evidenced by drastically different surface proteomes under different growth conditions. We further investigated two observed A. fumigatus surface proteins, ScwA and CweA; ScwA is specific to the Aspergillus genus and only expressed on conidia grown at higher temperatures, whereas CweA is found throughout the Aspergillus and Penicillium genera. We extended our analysis of the surface proteome of A. fumigatus to other allergy-inducing pathogens; Alternaria alternata, Penicillium rubens, and Cladosporium herbarum, and performed comparative proteomics on resting and swollen conidia, as well as secreted proteins from germinating conidia. In this dataset, we detected 125 protein orthologs in the extracellular region of all four organisms, and 42 nonorthologous proteins produced by A. fumigatus, which may be useful in the development of future diagnostics. This study highlights the dynamic nature of the conidial surface and implicates growth conditions in the antigenicity of fungal conidia.

RNA-Seq analysis of wild-type and ttpA-C240ins mutant D. discoideum amebae in surface and liquid growth

Project description:In many eukaryotes, mRNAs containing specific AU-rich motifs are regulated by proteins of the tristetraprolin (TTP) family, which bind to these motifs through a tandem zinc finger (TZF) domain. This binding leads to promotion of subsequent deadenylation and decay, partly through a conserved carboxyl-terminal CNOT1 binding domain. We explored the physiological role of the single TTP family member (TtpA) expressed in Dictyostelium discoideum. This study shows the effect of an insertional mutation within the TZF domain (ttpA-C240ins), which creates a null genotype, evaluated in amebae in growth medium during surface culture and liquid culture under axenic conditions. The mutant cells exhibited severe growth defects and a multinucleate phenotype during liquid culture, but not in surface culture.

Effects of FGF2 and cell culture surface on the transcriptome of adult human dermal fibroblasts

Project description:The current study set to determine the effects of Fibroblast Growth Factor 2 and cell culture surface (tissue culture plastic and glass) on the transcriptome of adult human dermal fibroblasts. Transcriptional profiles of adult human dermal fibroblasts grown in four experimental conditions (glass, glass and addition of FGF2, plastic, plastic and addition of FGF2) were compared. Comparison of the transcriptomes will allow to identify significantly differentially expressed genes due to FGF2 and surface treatment, which in turn will allow for identification of the pathways affected by these factors in the human adult fibroblasts.

Ustilago maydis gene expression after growth on hydrophobic surface plus/minus hydroxy fatty acids

Project description:Infection-related development of phytopathogenic fungi is initiated by sensing and responding to plant surface cues. This response results in the formation of specialized infection structures, so-called appressoria. To unravel the program inducing appressoria in the biotrophic smut fungus Ustilago maydis, we exposed cells to a hydrophobic surface and the cutin monomer 16-hydroxy hexadecanoic acid. Genome-wide transcriptional profiling under these appressorium-inducing in vitro conditions revealed dramatic transcriptional changes in almost 20% of the genes. Comparisons with the U. maydis sho1 msb2 double mutant, lacking two putative sensors for plant surface cues, revealed that these plasma membrane receptors regulate a small subset of the surface cue-induced genes. These genes comprised mainly secreted proteins including plant cell wall degrading enzymes that facilitate plant penetration and secreted effectors that are essential virulence factors, with functions after penetration. Our data also demonstrate specific effects on two transcription factors that redirect the transcriptional regulatory network towards appressorium formation and plant penetration. Thus, plant surface cues prime U. maydis for biotrophic development.

The yeast AIF homolog Nde1 integrates metabolic and proteostatic signals on the mitochondrial surface and executes cell death

Project description:Little is known about the proteolytic turnover of mitochondrial proteins under static growth conditions. Combining dynamic isotope labeling and mass spectrometry in yeast cells, we found an exceptionally high turnover for the NADH dehydrogenase Nde1. This homolog of the mammalian apoptosis inducing factor AIF forms two distinct topomers in mitochondria, one residing in the intermembrane space and one cytosol-exposed form that spans the outer membrane. The latter serves as pro-apoptotic factortrigger of cell death with the potential to kill yeast cells in response pro-apoptotic stimuli. The surface-exposed topomer is strongly enriched in respiratory deficient cells and its turnover is executed cooperatively by the cytosolic proteasome and the mitochondrial protease Yme1. Our data suggest that in addition to their role in electron transfer, mitochondrial NADH dehydrogenases such as Nde1 or AIF integrate signals from energy metabolism and cytosolic proteostasis to eliminate compromised individuals from growing cell populations.

Temporal gene expression and probiotic attributes of Lactobacillus acidophilus during growth in milk

Project description:Lactic acid bacteria have been used as starter strains in the production of fermented dairy products for centuries. Lactobacillus acidophilus is a widely recognized probiotic bacteria commonly added to yogurt and used in dietary supplements. In this study, a whole genome microarray was employed to monitor gene expression of L. acidophilus cells propagated in 11% skim milk (SM) during early, mid and late logarithmic phase, and stationary phase. Approximately 21% of 1,864 ORFs were differentially expressed at least in one time point. Genes differentially expressed in SM included several members of the proteolytic enzyme system. Expression of prtP (proteinase precursor) and prtM (maturase) increased over time as well as several peptidases and transport systems. Expression of Opp1 (oligopeptide transport system 1) was highest at 4h, while gene expression of Opp2 increased over time reaching its highest level at 12h, suggesting that the two systems have different specificities. Expression of a two-component regulatory system (2CRS), previously shown to regulate acid tolerance and proteolytic activity, also increased during the early log and early stationary phases of growth. Expression of the genes involved in lactose utilization increased immediately (5 min) upon exposure to milk. The acidification activity, survival under storage conditions, and adhesion to mucin and Caco-2 tissue culture cells of selected mutants containing insertionally inactivated genes differentially expressed in the wild-type strain during growth in milk were examined for any potential links between probiotic properties and bacterial growth and survival in milk. Some of the most interesting genes found to be expressed in milk were correlated with signaling (AI-2) and adherence to mucin and intestinal epithelial cells, in vitro.

Natural display of nuclear-encoded RNA on the cell surface and its impact on cell interaction [Surface-FISHSeq]

Project description:Compared to proteins, glycans, and lipids, much less is known about RNAs on the cell surface. We developed a series of technologies to test for any nuclear-encoded RNAs that are stably attached to the cell surface and exposed to the extracellular space, hereafter called membrane-associated extracellular RNAs (maxRNAs). We visualized maxRNAs on the cell surface, sequenced selected maxRNAs, and validated two maxRNAs by RNA fluorescence in situ hybridization. To test for cell-type specificity of maxRNA, we used randomized antisense oligos to hybridize to single-stranded transcripts exposed on the surface of human peripheral blood mononuclear cells (PBMCs). Combining this strategy with imaging flow cytometry, single-cell RNA sequencing, and maxRNA sequencing, we identified monocyte as the major type of maxRNA+ PBMCs and prioritized 11 maxRNAs for functional tests. Extracellular hybridization of antisense oligos to the cell surface-exposed fragments of FNDC3B and CTSS transcripts inhibited monocyte adhesion to vascular endothelial cells. Collectively, these data highlight maxRNAs as a functional component of the cell surface, suggesting an expanded role for RNA in cell-cell interaction and communication.
