Project description:This ArrayExpress record contains meta-data and results of quantitative analysis of cell lines from the NCI-60 panel using pressure cycling technology (PCT) and SWATH-mass spectrometry. Each cell line was analyzed in duplicate. Raw data files are available at the EMBL-EBI protemics data archive (PRIDE) at accession PXD003539 (http://www.ebi.ac.uk/pride/archive/projects/PXD003539). Since the record here does not include the raw data files and hence there is no need to explicitly link individual replicate to a raw file, each sample is only listed once in the ArrayExpress samples table for clarity.

Project description:<p>Urine metabolomics is widely used for biomarker research in the fields of medicine and toxicology. As a consequence, characterization of the variations of the urine metabolome under basal conditions becomes critical in order to avoid confounding effects in cohort studies. Such physiological information is however very scarce in the literature and in metabolomics databases so far. Here we studied the influence of age, body mass index (BMI), and gender on metabolite concentrations in a large cohort of 183 adults by using liquid chromatography coupled with high-resolution mass spectrometry (LC-HRMS). We implemented a comprehensive statistical workflow for univariate hypothesis testing and modeling by orthogonal partial least-squares (OPLS).</p><p> This repository contains the data set from the negative ionization mode: 2 batches, 234 files (24 blanks + 26 QCs + 184 samples) in the Thermo .RAW (6.8 Go) and .mzML (18 Go) formats. The comprehensive analysis of this data set is publicly available on the Workflow4metabolomics.org e-infrastructure with two reference histories: 'W4M00002_Sacurine-comprehensive' corresponds to the preprocessing of the .mzML files, followed by signal drift and batch effect correction, normalization, filtering, statistics, and annotation of the peak table; 'W4M00001_Sacurine- statistics' starts with the peak table restricted to the 113 identified metabolites (see Roux et al. [1] for a full description and information about the annotation), and contains the statistical analysis (as described in associated publication except that the publication also describes the positive ionization mode). The intensities of the table provided in the m_sacurine.txt ISA file correspond to the peak table restricted to the 113 identified metabolites (i.e. are identical to the input of the 'W4M00001_Sacurine-statistics' history). Note that in both histories, the HU_096 sample is filtered out during the Hotelling/Quantile/MissingValue quality control sample filter, leading to 183 samples for the subsequent statistical analyzes. Notes: The 'sampling' field indicates the 9 successive weeks during which samples were collected. Project description:Here we describe the first study which used SWATH MS as a tool for robust identification and quantification of breast tissus proteins. By employing a spectral library containing 3200 proteins, we show that this strategy allows the quantification of OLFM4 in each sample together with a deep proteomic coverage which provide a more comprehensive idea of the OLFM4 function in the breast cancer.

Project description:This study investigates the proteomic alterations in bone marrow neutrophils isolated from 5-8 week old Gfi1+/-, Gfi1K403R/-, Gfi1R412X/-, and Gfi1R412X/R412X mice using the SWATH-MS technique. This dataset consists of 26 raw MS files, comprising 13 DDA (for spectral library generation)and 13 DIA (for SWATH) runs on a TripleTOF 5600 plus (SCIEX). Our findings revealed significant changes in the expression of neutrophil granule proteins and NADPH-oxidase complex components in Gfi1-mutant neutrophils.

Project description:Comprehensive spectral libraries are essential in sequential window acquisition of all theoretical mass spectra (SWATH-MS) based high throughput proteomic studies. Even though SWATH-MS assays provide robust quantitative proteomics data its applications to human T-cell studies are limited by the lack of a human T-cell spectral library. To address this resource gap, we generated a high-quality spectral library containing data for 3,941 unique proteins from primary human T-cells across genetically unrelated donors. SWATH-MS analysis of 18 primary T-cell samples using the new human T-cell spectral library identified and quantified 3,022 proteins at 1% FDR, whereas the larger Pan-human spectral library identified and quantified 2,794 proteins, with only 34% overlap. Combining the two libraries resulted in 4,061 proteins, covering ~50% of proteins in immune-related pathways. Overall, this data suggests DDA-MS is suited to discovery projects through to its enhanced sensitivity and SWATH-MS is suited to high-throughput projects.
