Project description:LSH/DDM1 enzymes are required for DNA methylation in higher eukaryotes and have poorly defined roles in genome maintenance in yeast, plants, and animals. The filamentous fungus Neurospora crassa is a tractable system that encodes a single LSH/DDM1 homolog (NCU06306). We report that the Neurospora LSH/DDM1 enzyme is encoded by mutagen sensitive-30 (mus-30), a locus identified in a genetic screen over 25 years ago. We show that MUS-30-deficient cells have normal DNA methylation, but are hypersensitive to the DNA damaging agent MMS (methyl methanesulfonate). MUS-30 is a nuclear protein, consistent with its predicted role as a chromatin remodeling enzyme, and levels of MUS-30 are increased following DNA damage. MUS-30 co-purifies with Neurospora WDR76, a homolog of yeast Changed Mutation Rate-1 and mammalian WD40 repeat domain 76. Deletion of wdr76 rescued MMS-hypersensitivity of Dmus-30 strains, demonstrating that the MUS-30-WDR76 interaction is functionally important. DNA damage-sensitivity of Dmus-30 is also partially suppressed by deletion of methyl adenine glycosylase-1, a component of the base excision repair machinery (BER); however, the rate of BER is not affected in Dmus-30 strains. It was reported that mammalian LSH is required for efficient double strand break (DSB) repair. We found that MUS-30-deficient cells were not defective for DSB repair, and we observed a negative genetic interaction between Dmus-30 and Dmei-3, the Neurospora RAD51 homolog required for homologous recombination. These data are consistent with a role for MUS-30 that is independent of DSB repair. Our findings demonstrate that LSH/DDM1 enzymes are key regulators of genome stability in eukaryotes. crf5-1 isolates (two replicates each from the F1 and F2 generation) were grown in Vogel's minimal medium for 48 hours. As a control, two replicates of the wildtype strain were grown under identical conditions.

Project description:We have devised a novel computational framework that integrate protein weights using spectral counts to analyze protein interaction networks from reciprocal and non-reciprocal proteomics datasets and generate positive and negative preference interactions. We used for purifications proteins involved in DNA-repair. We selected 17 protein seeds for affinity purification which are part of different DNA repair mechanism. In addition to the purifications of known elements of the DNA repair pathways such as MSH2, MSH3, MSH6 (Mismatch repair), RPA1, RPA2, RPA3 (NER pathway), XRCC5, XRCC6 (DSBR), SSBP1 (DSB pathway) or PARP1 (BER pathway) we have selected additional 7 proteins for purification which showed to be related with proteins in these pathways. Our previous study has revealed WDR76 as a novel DNA damage responsive protein and it showed strong association with members of DNA repair pathways, CBXs, and SPIN1 proteins, therefore they were included here for the analysis.

Project description:Chromatin relaxation is a prerequisite step that allows the DNA repair machinery to access double-strand breaks (DSBs), and local histones around the DNA breaks suffer from prompt acetylation changes. However, an intriguing question remains as to where the large demands of acetyl-CoA is precisely produced promptly. Here, we report that pyruvate dehydrogenase 1α (PDHE1α) catalyzes pyruvate metabolism to provide acetyl-CoA promptly in response to DNA damage. PDHE1α was quickly recruited to chromatin in a PARylation-dependent manner, which further drove acetyl-CoA generation to support local chromatin acetylation around the DSB regions. In turn, this process increased the formation of relaxed chromatin to benefit repair factor loading, thus promoting DSB repair to ultimately maintain genome stability and contribute to the resistance of cancer cells to DNA-damaging treatments in vitro and in vivo. In accordance with this, blocking PARylation-based PDHE1α chromatin recruitment markedly attenuated chromatin relaxation and the DSB repair efficiency, resulting in genome instability and restoration of radiosensitivity. Collectively, these findings reveal an undescribed mechanism that underlies site-directed acetyl-CoA generation involving chromatin-associated PDHE1α and its instrumental function in DNA repair and regulating local chromatin acetylation around DSB sites.

Project description:DNA damage response (DDR) is instrumental for maintaining genome stability and its deregulation predisposes to carcinogenesis, while revealing attractive targets for innovative therapies. Chromatin governs the DNA repair process via the interplay among different layers consisting of DNA, histones post-translational modifications (hPTMs), and chromatin-associated proteins. Here we employ multi-layered proteomics to follow, during double-strand break repair, chromatin-mediated interactions of repair proteins, signatures of hPTMs, and the DNA-bound proteome. In particular, we functionally attribute novel chromatin-associated proteins to non-homologous end-joining or homologous recombination (HR) repair, we reveal susceptibility to PARP inhibitor treatment upon knockdown of ATAD2, TPX2 and EHMT2, and we profile hPTMs at γH2AX-mononucleosomes. Moreover, through the integration of these multiple chromatin layers we identify a potential role for EHMT2-mediated monomethylation of H3K56 in HR. Collectively, our results provide an innovative chromatin-centered view of the DDR process, while representing a valuable resource for the use of PARP inhibitors in cancer.

Recently, it was demonstrated that one protein involved in Genome Global Repair controls the expression of an important pluripotent gene, highligting its importance for cellular reprogramming. We used microarray to confirm cellular reprogramming of CS fibroblasts at the molecular level and detail the expression of some genes invoved in cell death and aging control that might explain the unique characteristics of these iPSCs.

Normal (wild type) and fibroblasts from a CS patient were reprogrammed and independent clones were isolated. After sucessive passages in culture, total RNA from donor fibroblasts, iPSCs clones and human embryonic stem cell line (HUES6) were isolated and transcriptional analysis using human genome Affimetrix Gene Chip arrays were performed. HUES6 was used to demonstrate that CS and normal iPSCS show a global gene expression similar to an embryonic stem cell, confirming that both fibroblasts were successfully reprogrammed. We also used fibroblasts from CS to point out the diiferences in global gene expression after reprogramming. We sought to use normal (control) iPSCs to compare the levels of some genes involved in cell death and aging in iPSCs from CS fibroblasts.
