Thesaurus: quantifying phosphopeptide positional isomers

ABSTRACT: Raw DIA/DDA data to support Thesaurus manuscript. The human phosphorylation regulatory network represents a complex signaling cascade where proteins can be phosphorylated at multiple sites resulting in different functional states. Here we present Thesaurus, a hybrid search engine that detects, localizes, and quantifies novel positional isomers using site-specific fragment ions directly from data independent acquisition mass spectrometry experiments. This software works for several PTMs in addition to phosphorylation. Thesaurus is freely available from https://bitbucket.org/searleb/thesaurus

Project description:Proteomics has exposed a plethora of post-translational modifications, but demonstrating functional relevance requires new approaches. Top-down proteomics can characterize co-occurring modifications in terms of localization, abundance and hierarchy. Here, we present a top-down MS analysis workflow for the discovery and quantification of proteoforms. Confident fragment assignment allows for localization of modification sites and quantification of all proteoforms, including positional isomers, as validated by investigating synthetic isoforms of ubiquitin and hyper-phosphorylated Bora.

Thesaurus: quantifying phosphopeptide positional isomers.

Project description:Proteins can be phosphorylated at neighboring sites resulting in different functional states, and studying the regulation of these sites has been challenging. Here we present Thesaurus, a search engine that detects and quantifies phosphopeptide positional isomers from parallel reaction monitoring and data-independent acquisition mass spectrometry experiments. We apply Thesaurus to analyze phosphorylation events in the PI3K/AKT signaling pathway and show neighboring sites with distinct regulation.

Project description:DIA dataset showing positional isomers. MCF-7 cells were lysed, digested with trypsin, and phospho-enriched using IMAC Fe beads. DIA measurements were made from 500 to 1000 m/z using 20 m/z staggered windows. Gene expression profiles by 3 types of nitrophenol isomers

Project description:The number and type of synthetic chemicals that are being produced worldwide continues to increase significantly. While these industrial chemicals provide numerous benefits, there is no doubt that some have potential to damage the environment and health. Toxicity must be evaluated and use must be carefully controlled and monitored in order to minimize potential damage. DNA microarray technology has become an important new technique in toxicology. We are using the yeast Saccharomyces cerevisiae as a model organism for toxicological study because it is a simple, fast-growing eukaryote that has been thoroughly characterized. In order to evaluate toxicity by newly synthesized or mixture chemicals, toxicity-induced gene expression alteration profiles by known chemicals should be collected. Nitrophenols belong to the family of nitro compounds. There are three isomers, depending upon position of the functional groups at the aromatic ring: o- (CAS; 88-75-5), m- (CAS; 554-84-7) and p- (CAS; 100-02-7). It was reported that 4-nitrophenol is reported to be more toxic than 2- in animal test. In our yeast result, IC50 of o-, m- and p-nitrophenol was 3 mM, 5 mM, 1.5 mM, respectively, indicating highest toxic isomer was p-. p-Nitrophenol is reported to cause methemoglobinemia, and all isomers are suspected to be cardiovascular or blood toxicant, neurotoxicant. Transcription factor enrichment analysis (TFEA): Quantifying the activity of hundreds of TFs from a single experiment

Project description:Detecting differential activation of transcription factors (TFs) in response to perturbation provides insight into global cellular processes. We present here Transcription Factor Enrichment Analysis (TFEA), a robust and reliable computational method that can detect differential activity of hundreds of TFs given any set of perturbation data. TFEA draws inspiration from GSEA and detects positional motif enrichment within an ordered list of regions of interest (ROI). As ROI are typically directly inferred from the data, we also introduce muMerge, a statistically principled method that generates a consensus list of ROIs from multiple replicates and conditions. TFEA is broadly applicable to data types that inform on transcriptional regulation, including CAGE data, ChIP-Seq, and accessibility data (e.g. ATAC-Seq). We demonstrate that TFEA can not only identify key TFs that respond to a perturbation, but also temporally unravel complex regulatory networks with time series data. Consequently, TFEA serves as a “hypothesis-generating engine” that provides an easy, rigorous, and cost-effective means to broadly assess TF activity to yield new biological insights about basic cellular processes.

Quantifying Biopolymer Sequence Recognition using Biophysically Informed Machine Learning

Project description:Quantifying sequence-specific protein-ligand interactions is critical for understanding and exploiting numerous cellular processes, including gene expression regulation and signal transduction. Given their importance, next-generation sequencing (NGS) based assays that characterize such recognition with high-throughput are increasingly being used to profile a range of protein classes and interactions. However, these methods do not measure the biophysical parameters that have long been used to uncover the quantitative rules underlying sequence recognition. We developed a highly flexible machine learning framework, called ProBound, to quantify sequence recognition in terms of biophysical parameters based on NGS data. ProBound quantifies transcription factor (TF) behavior with models that accurately predict binding affinity over a range exceeding that of previous resources, captures the impact of DNA modifications and conformational flexibility of multi-TF complexes, and infers specificity directly from \textit{in vivo} data such as ChIP-seq without peak calling. When coupled with a new assay called Kd-seq, it quantifies the absolute affinity of protein-ligand interactions. Its applicability extends beyond thermodynamic equilibrium binding, to the kinetics of kinase-substrate interactions. Altogether, ProBound provides a versatile algorithmic framework for understanding sequence recognition in a wide variety of biological contexts.

Microarray analysis reveals differential effects of conjugated linoleic acid isomers in ritonavir-treated 3T3-L1 adipocytes

Project description:Objective: To quantify changes in adipogenic gene expression in the presence of ritonavir (RTV) or tenofovir (TDF), and determine whether conjugated linoleic acid (CLA) isomers (cis9,trans11 or trans10,cis12) can mitigate detrimental effects of antiretoviral drugs. Methods: Affymetrix Mouse Genome 430 2.0 microarray was used to investigate gene expression in 3T3-L1 adipocytes treated with (1) RTV, TDF or ethanol control, or (2) ritonavir +c9,t11-CLA, ritonavir+t10,c12-CLA or ritonavir+DMSO control. RT-PCR validation of Pparg, Adipoq and Retn was carried out. ELISA and DNA binding ELISA were used to investigate secreted proteins and Pparg binding to its gene response element. Oil Red O staining was used to investigate triglyceride accumulation. Results: No effect was observed for TDF. Expression of 389 genes was altered more than 5-fold in the presence of RTV. Down-regulated genes included Pparg, Adipoq, Retn, Cfd and Cidec. Pparg and Adipoq down-regulation were confirmed by RT-PCR. PPAR-γ binding to its gene response element, adiponectin protein secretion and triglyceride accumulation were decreased by RTV. t10,c12-CLA in the presence of RTV decreased the expression of Ppargand Adipoq in microarray and RT-PCR. c9,t11-CLA increased PPAR-γ binding to its gene response element. Both isomers increased triglyceride storage in the presence of RTV. Conclusion: Ritonavir altered genes involved in adipocyte differentiation, lipid accumulation and glucose metabolism. Down-regulation of Pparg may be mediated by changes in Cepba and regulatory genes Pparg1c and Nr1h3.
