Probiotics supplementation to ileostoma bacterial community

Project description:The human ileostoma bacterial community of 6 donors was cultivated with and without a set of 9 probiotic bacteria. Culture supernatant samples were obtained after 0, 3, 6, 9, and 24 hours, and extracted using ethyl acetate. Negative (NEG) and positive (POS) polarity data was obtained on a HR-LC-MS/MS setup.

Unveiling the roles of metabolites and gene regulation in sexual maturation and spawning of blunt snout bream (Megalobrama amblycephala)

Project description:The endocrine changes and gene regulation patterns responding to sexual maturation and spawning have not been clarified in fish species. To identify the potential metabolites and genes regulating the ovarian development and spawning, we employed the approach integrating the metabolic and RNA-seq techniques to investigate the metabolites and candidate genes participating in the sexual maturation and spawning of female blunt snout bream Megalobrama amblycephala. This data descriptor provides metabolic and transcriptomic information for the blood tissue at different developmental stages of female M. amblycephala. With UPLC-MS/MS method, a total of 763 and 173 differential ions were detected from the pairwise comparisons of the four groups in positive and negative mode, respectively. Meanwhile, 191.65 Mb raw reads were generated using illumina Hiseq platform with 50 bp single-end strategy. We then analysed the differential metabolites and differentially expressed genes and their functions among the four groups. This data descriptor will contribute to understanding the dynamics of metabolites and gene regulation in ovarian development and spawning and reuse to support physiological and genetic researches in aquaculture.

Vibrio parahaemolyticus gene expression affected by 0.04% bile

Project description:Vibrio parahaemolyticus is a Gram-negative marine bacterium. Strain RIMD 2210633, the wild type strain of the organism, causes acute gastroenteritis in humans. Human intestinal factor bile often affects the global gene regulation in some species of enteropathogenic bacteria. To determine the genes in V. parahaemolyticus that respond to bile, we investigated the differences in the transcriptomes of the wild type strain and the vtrA-null strain grown in Luria-Bertani medium cultivated with or without 0.04% crude bile. The vtrA gene encodes the previously identified T3SS2 regulator. Our goal is to demonstrate bile regulon controlled by VtrA in V. parahaemolyticus.

Surface Proteins of Listeria monocytogenes

Project description:Listeria monocytogenes cells (strain LI0521) were digested with trypsin for the identification of surface proteins. The supernatant was filter-sterilized and subjected to identification by LC-MS/MS. Concurrently secreted or shed proteins were identified by isolating filter-sterilized supernatants following incubation of L. monocytogenes cells in buffer without trypsin. This was followed by trypsin digest of the sterilized supernatant and identification by LC-MS/MS.

Thymic deletion in B10 430B

Project description:Microarray analysis of thymic deletion in the B10 mouse strain The gene expression patterns of thymocytes at the pre-selection stage and undergoing positive selection or negative selection were compared in the C57BL/10-H2k (B10k) strain. In order to sort thymocytes homogenously undergoing positive selection the 3A9 TCRHEL transgenic was used, which directs thymocyte development towards a MHC class II-restricted HEL-reactive lineage. To sort thymocytes homogenously undergoing negative selection, the 3A9 TCRHEL transgenic was crossed to the insHEL transgenic, which expresses HEL under the control of the insulin promoter in the thymic stroma, leading to efficient negative selection at the early single positive (CD4+CD8low) stage. To prepare the samples, thymic cell suspensions from female 6-8 week old B10k mice, either 3A9 TCRHEL or 3A9 TCRHEL x insHEL transgenics, were stained with CD4-FITC, CD69-PE, CD8-PerCP, and 1G12 supernatant (which recognises the 3A9 TCRHEL complex) followed by anti-IgG1-APC, and sorted. Pre-selection cells (from both transgenics) were defined as CD4+CD8+CD69-1G12low. Going Wireless: Fe(III) Oxide Reduction without Pili in Geobacter sulfurreducens Strain JS-1

Project description:The conductive pili of Geobacter sulfurreducens are essential for optimal extracellular electron transfer to Fe(III) and long-range electron transport through current-producing biofilms. The KN400 strain of G. sulfurreducens reduces poorly crystalline Fe(III) oxide more rapidly than the more extensively studied DL-1 strain. Deletion of the gene for PilA, the structural pilin protein, in strain KN400 inhibited Fe(III) oxide reduction. However, slow rates of Fe(III) reduction were detected after extended (> 30 days) incubation in the presence of Fe(III) oxide. After seven consecutive transfers the PilA-deficient strain adapted to reduce Fe(III) oxide as fast as the wild type. Microarray, proteomic, and gene deletion studies indicated that this adaptation was associated with greater production of the c-type cytochrome PgcA, which was released into the culture medium. It is proposed that the extracellular cytochrome acts as an electron shuttle, promoting electron transfer from the outer cell surface to Fe(III) oxides. The adapted PilA-deficient strain competed well with the wild-type strain when both were grown together on Fe(III) oxide. However, when 50% of the culture medium was replaced with fresh medium every three days, the wild-type strain out-competed the adapted strain. A possible explanation for this is that the necessity to produce additional PgcA, to replace the PgcA continually removed, put the adapted strain at a competitive disadvantage, similar to the apparent selection against electron-shuttling producing Fe(III) reducers in most soils and sediments. Despite increased extracellular cytochrome production, the adapted PilA-deficient strain produced low levels of current; consistent with the concept that long-range electron transport through G. sulfurreducens biofilms cannot be achieved without PilA-pili.
