A novel mechanism for NF-kB activation via IkB aggregation

ABSTRACT: Proteins which interact with IkBa in insoluble aggregates known as Mallory-Denk bodies were characterized by AP-MS, Biotinylation by antibody recognition (BAR), and LCMS analysis of detergent solubalized aggregates. See the supplementary table (S12) for file annotation.

A significant complication associated with femoral varus osteotomy (FVO) is trochanteric overgrowth and concomitant abductor weakness. We identified 28 patients who underwent unilateral FVO for Perthes' disease, had a healed femoral head on their latest radiograph, and had at least 2.1 years of follow-up. In Situ Proximity Labeling Identifies Lewy Pathology Molecular Interactions in the Human Brain

Project description:The intracellular misfolding and accumulation of alpha-synuclein into structures collectively called LP is a central phenomenon for the pathogenesis of synucleinopathies including Parkinson’s disease (PD) and Dementia with Lewy Bodies (DLB). Understanding the molecular architecture of LP is crucial for understanding synucleinopathy disease origins and progression. Here we used a technique called biotinylation by antibody recognition (BAR) to label total (BAR-SYN1) and pathological alpha-synuclein (BAR-PSER129) in situ for subsequent mass spectrometry analysis. This technique has broad potential to help understand the phenomenon of LP in primary human tissue and animal models.

Targeted quantification of detergent-insoluble RNA-binding proteins in Alzheimer’s disease reveals disease-specific coaggregation signatures

Project description:Core spliceosome and related RNA-binding proteins aggregate in Alzheimer’s disease (AD) brain even in early asymptomatic stages (AsymAD) of disease. To assess the specificity of RNA-binding protein aggregation in AD, we developed a targeted mass spectrometry approach to quantify broad classes of RNA-binding proteins with other pathological proteins including Tau and amyloid beta (Aβ) in detergent insoluble fractions from AD brain and that of other dementias. In total, we quantified 870 peptides from 385 detergent-insoluble RNA-binding proteins across 44 cortical tissues including controls, AsymAD, AD, and Parkinson’s Disease (PD). Relative levels of specific insoluble RNA-binding proteins across different disease groups correlated with accumulation of Aβ and Tau aggregates. RNA-binding proteins, including splicing factors with homology to the basic-acidic dipeptide repeats of U1-70K, preferentially aggregated in AsymAD and AD. In contrast, PD brain aggregates were relatively depleted of many RNA-binding proteins compared to AsymAD and AD groups. Correlation network analyses resolved 29 distinct modules of co-aggregating proteins including modules linked to spliceosome assembly, nuclear speckles and RNA splicing. Modules related to spliceosome assembly and nuclear speckles progressively increased in insolubility across progressive AD stages, whereas the RNA splicing module was decreased specifically in PD. Collectively, this work identifies classes of RNA-binding proteins that distinctly co-aggregate in detergent-insoluble fractions across neurodegenerative diseases.

High capacity of the endoplasmic reticulum to prevent secretion and aggregation of amyloidgenic proteins

Project description:Protein aggregation is associated with neurodegeneration and various other pathologies. How specific cellular environments modulate the aggregation of disease proteins is not well understood. Here we investigated how the endoplasmic reticulum (ER) quality control system handles β-sheet proteins that were designed de novo to form amyloid-like fibrils. While these proteins undergo toxic aggregation in the cytosol, we find that targeting them to the ER (ER-β) strongly reduces their toxicity. ER-β is retained within the ER in a soluble polymeric state, despite reaching very high concentrations exceeding those of ER-resident molecular chaperones. ER-β is not removed by ER-associated degradation (ERAD) but interferes with ERAD of other proteins. These findings demonstrate a remarkable capacity of the ER to prevent the formation of insoluble β-aggregates and the secretion of potentially toxic protein species. Our results also suggest a generic mechanism by which proteins with exposed β-sheet structure in the ER interfere with proteostasis.

RNA-seq of human midbrain organoid models of Parkinson's Disease

Project description:Parkinson’s disease (PD) is a prevalent neurodegenerative disorder that is characterized by the selective loss of midbrain dopamine (DA)-producing neurons and the formation of α-synuclein (α-syn)-containing inclusions named Lewy bodies (LBs). Here, we report that the loss of glucocerebrosidase (GCase), coupled with α-syn overexpression, result in substantial accumulation of detergent-resistant α-syn aggregates and Lewy body-like inclusions (LBLIs) in human midbrain-like organoids (hMLOs). These LBLIs exhibit a highly similar structure to PD-associated LBs, by displaying a spherically symmetric morphology with an eosinophilic core, and containing α-syn and ubiquitin. Importantly, hMLOs generated from PD patient-derived inducible pluripotent stem cells (iPSCs) harboring SNCA triplication also exhibit subsequent degeneration of DA neurons and LBLI formation upon chronic GCase inhibitor treatment. Taken together, our hMLOs harbouring two major PD risk factors (GCase deficiency and overproduced α-syn) successfully recapitulate major pathophysiological signatures of the disease, and highlight the broad utility of brain organoid technology in modeling human neurodegenerative diseases.

Aggregation as a host defense mechanism

Project description:In this work, we hypothesized that the aggregation of proteins during wounding is a physiological host defense mechanism, which is triggered during pathogen invasion. Here, we demonstrate the ability of acute wound fluids (AWFs) to aggregate their protein content after exposer to bacterial endotoxins such as lipopolysaccharides (LPS). The composition of LPS-triggered aggregates clearly shows the enrichment of specific protein families, which are for example involved in the immune system, coagulation cascade, nuclear matrix, or lipid metabolism.

Genome wide map of High-salt Recovered Sequences (HRS) in mouse embryonic stem cells (ESC)

Project description:We have developed the HRS-seq method (High-salt Recovered Sequences-sequencing), a straightforward genome-wide approach whereby we isolated and sequenced genomic regions associated with large high-salt insoluble RNP complexes. Using mouse embryonic stem cells (ESC), we showed that HRS are over-represented into the active A chromosomal compartment. The vast majority of HRS-associated genes are very highly expressed. They include both cell type-specific genes, like pluripotency genes, and housekeeping genes, like histone and snRNA genes that are central components of Histone Locus Bodies and Cajal bodies. We conclude that large, high-salt insoluble, RNP complexes including nuclear bodies are associated to the active A chromosomal compartment.

Chronic psoriatic skin inflammation leads to increased monocyte adhesion and aggregation

Project description:Psoriasis patients exhibit an increased risk of death by cardiovascular disease (CVD) and have elevated levels of circulating intermediate (CD14++CD16+) monocytes. This elevation could represent evidence of monocyte dysfunction in psoriasis patients at risk of CVD, as increases in circulating CD14++CD16+ monocytes are predictive of myocardial infarction and death. An elevation in the CD14++CD16+ cell population has been previously reported in patients with psoriatic disease, which has been confirmed in the cohort of our human psoriasis patients. CD16 expression was induced in CD14++CD16neg classical monocytes following plastic adhesion, which also elicited enhanced β2 but not β1 integrin surface expression, suggesting increased adhesive capacity. Indeed, we found that psoriasis patients have increased monocyte aggregation among circulating PBMCs which is recapitulated in the KC-Tie2 murine model of psoriasis. Visualization of human monocyte aggregates using imaging cytometry revealed that classical CD14++CD16neg monocytes are the predominant cell type participating in these aggregate pairs. Many of these pairs also included CD16+ monocytes, which could account for apparent elevations of intermediate monocytes. Additionally, intermediate monocytes and monocyte aggregates were the predominant cell type to adhere to TNF-α and IL-17A-stimulated dermal endothelium. Ingenuity Pathway Analysis (IPA) demonstrated that monocyte aggregates have a distinct transcriptional profile from singlet monocytes and monocytes following plastic adhesion, suggesting that circulating monocyte responses to aggregation are not fully accounted for by homotypic adhesion, and that further factors influence their functionality. qRT-PCR Gene Expression Profiling - 30 Samples Analyzed, 10 biological replicates, 10 Control Samples, 20 Test Samples

Aggregation under genotoxic conditions in HEK293T and U2OS cells

Project description:This dataset consists of 2 independent experiments. The first research aim was to identify the proteins that aggregate in HEK293T cells treated with the chemotherapeutic agent camptothecin (CPT), the second to identify the proteins that aggregate in U2OS cells after a loss of the checkpoint kinase ATM. For the first experiment, cells were treated for 24 hours with vehicle (DMSO) or CPT, left to recover for 48 hours, and harvested. For the second experiment, wild-type and ATM KO cells were grown for 72 hours and harvested. For both experiments, aggregated proteins were isolated by a differential detergent fractionation protocol, which ultimately resulted in a 1% SDS insoluble protein fraction. These proteins were solubilized in 8M urea.

Here we comprehensively characterized key proteins and pathways in the detergent-insoluble proteome from human AD brain samples by differential extraction, coupled with tandem mass tags labeling and two-dimensional liquid chromatography tandem mass spectrometry (TMT-LC/LC-MS/MS).
