Proteomic profile of bone collagen extracted for stable isotopes: implications for bulk and single amino acid analyses

ABSTRACT: Bone protein extractions for stable isotope analysis from 18th and 19th century humans from North America were analyzed for their protein content. Samples were classified by their stable isotope quality and changes between them were evaluated.

Plant SILAC: Stable-Isotope Labelling with Amino Acids of Arabidopsis Seedlings for Quantitative Proteomics.

Project description:Stable Isotope Labelling by Amino acids in Cell culture (SILAC) is a powerful technique for comparative quantitative proteomics, which has recently been applied to a number of different eukaryotic organisms. Inefficient incorporation of labelled amino acids in cell cultures of Arabidopsis thaliana has led to very limited use of SILAC in plant systems. We present a method allowing, for the first time, efficient labelling with stable isotope-containing arginine and lysine of whole Arabidopsis seedlings. To illustrate the utility of this method, we have combined the high labelling efficiency (>95%) with quantitative proteomics analyses of seedlings exposed to increased salt concentration. In plants treated for 7 days with 80 mM NaCl, a relatively mild salt stress, 215 proteins were identified whose expression levels changed significantly compared to untreated seedling controls. The 92 up-regulated proteins included proteins involved in abiotic stress responses and photosynthesis, while the 123 down-regulated proteins were enriched in proteins involved in reduction of oxidative stress and other stress responses, respectively. Efficient labelling of whole Arabidopsis seedlings by this modified SILAC method opens new opportunities to exploit the genetic resources of Arabidopsis and analyse the impact of mutations on quantitative protein dynamics in vivo.

Stable isotope labeling with amino acids in mouse xenografts.

Project description:This dataset corresponds to a SILAC analysis in mouse xenografts and in cell culture. We analysed signalling in tumors by means of a method based on stable isotope labeling with amino acids of xenograft tumors by the addition of [(13)C(6)]-lysine into mouse food, and also using a typical SILAC analysis in cell culture. This dataset includes 2 groups of analysis: one, with maxquant file tagged SILAX, corresponding to the xenograft analysis, the other one to SILAC analysis in cell culture. Data were acquired on an LTQ-Orbitrap XL mass spectrometer coupled with an Ultimate 3000 HPLC. Analysis was performed using MaxQuant software (version 1.1.1.36). All MS/MS spectra were searched using Andromeda against a database consisting of a combination of Homo sapiens and Mus musculus CPS databases and 250 classical contaminants. Search was performed allowing the following variable modifications: Oxidation (M) and Phospho (STY). FDR was set at 0.01 for peptides and proteins, and the minimal peptide length was six. Quantification was also performed using standard parameters; we considered only proteins with at least two identified/quantified peptides.

Global Stable-isotope Tracing Metabolomics Reveals System-wide Metabolic Alternations in Aging Drosophila

Project description:System-wide metabolic homeostasis is crucial for maintaining physiological functions of living organisms. Stable-isotope tracing metabolomics allows to unravel metabolic activity quantitatively by measuring the isotopically labeled metabolites, but has been largely restricted by coverage. Yet, delineating system-wide metabolic homeostasis at the whole-organism level remains non-trivial. Here, we develop a global isotope tracing metabolomics technology to measure labeled metabolites with a metabolome-wide coverage. Using Drosophila as an aging model organism, we probe the in vivo tracing kinetics with quantitative information on labeling patterns, extents and rates on a metabolome-wide scale. We curate a system-wide metabolic network to characterize metabolic homeostasis and disclose a system-wide loss of metabolic coordinations that impacts both intra- and inter-tissue metabolic homeostasis significantly during Drosophila aging. Importantly, we reveal an unappreciated metabolic diversion from glycolysis to serine metabolism and purine metabolism as Drosophila aging. The developed technology facilitates a system-level understanding of metabolic regulation in living organisms.
