Project description:We describe the mass spectrometric analysis of the binding strength of a monoclonal mouse antibody (clone 18E9.D9, BioLegend, London, England) which was raised against the predominantly occuring phosphorylated linker sequence, HpTGEKP, of C2H2 zinc finger proteins (ZNF proteins) using a synthetic phospho-hexapeptide as epitope peptide. The epitope peptide resembles the sequence motive which occurs with highest frequency in all C2H2 zinc finger proteins. As this anti-HpTGEKP antibody is assumed to bind to various related phosphorylated C2H2 ZNF protein linker sequences as well, related phospho-peptide sequences were investigated for binding strength differences. To select the top ten phosphorylated linker sequence motives of all human C2H2 ZNF proteins, all potential C2H2 ZNF gene linker sequences were extracted from the Human Genome Reference Consortium database (Build 38, patch release 13). DNA sequence stretches with stop-codons were removed and the DNA codons from the remaining sequences were translated. The resulting amino acid sequences of all C2H2 ZNF protein linkers were ranked according to their frequencies of occurrence. From these top ten C2H2 ZNF protein linker sequences the respective phospho-hexapeptides were synthesized and their binding behaviors towards the anti-HpTGEKP phospho-peptide antibody were investigated by "Intact Transmission Epitope Mapping – Thermodynamic Weak-force Order (ITEM-TWO)".

As the anti-HpTGEKP antibody is assumed to bind to related phosphorylated C2H2 ZNF protein linker sequences as well, specific amino acid exchanges were investigated for evaluating their importance for immune complex formation. Two point mutations of the zinc finger protein 331 (ZNF331) gene, causing single amino acid exchanges R9I and H11Y, respectively, have been found to be significantly enriched in Uterine Corpus Endometrial Carcinoma, Colon and Rectal Adenocarcinomas, and Skin Cutaneous Melanoma. Since the H11Y amino acid exchange affects histidine residue H1 of the HpTGEKP linker motif which is recognized by the anti-HpTGEKP antibody, we examined in this work whether the in several cancers mutated linker amino acid sequence YTGEKP and its phosphorylated derivatives YpTGEKP, pYTGEKP, and pYpTGEKP would be bound by the anti-HpTGEKP antibody. Immune complex formation ability was compared to that of peptides HTGEKP, HpTGEKP, and HpTGKKP, respectively, which served as controls. Binding behaviors towards the anti-HpTGEKP antibody were investigated by "Intact Transmission Epitope Mapping - Thermodynamic Weak-force Order (ITEM-TWO)".

Project description:Precision medicine requests accurate serological inspections to precisely stratify patients for targeted treatment. Intact transition epitope mapping analysis proved seroconversion of a model organism's serum when spiked with a monoclonal murine anti-ovalbumin antibody with epitope-resolution. Isolation of the IgG fraction from blood serum applied two consecutive protein precipitation steps followed by ultrafiltration and resulted in an ESI-MS analysis-ready IgG preparation. For epitope mapping by epitope extraction, the ovalbumin antigen was digested with trypsin. After desalting, the peptide mixture was added to the ESI-MS-ready IgG preparation from converted serum and the solution was incubated to form an immune complex between the ovalbumin-derived epitope peptide and the anti-ovalbumin antibody. Then, the entire mixture of proteins and peptides was directly electrosprayed. Sorting of ions in the mass spectrometer's gas phase, dissociation of the immune complex ions by collision induced dissociation, and recording of the epitope peptide ion which had been released from the immune complex revealed the presence of the anti-ovalbumin antibody in converted serum. Mass determination of the complex-released epitope peptide ion with isotope resolution is highly accurate, guaranteeing high specificity of this novel seroconversion analysis approach which is termed Intact Transition Epitope Mapping – Serological Inspections by Epitope EXtraction (ITEM – SIX).

Project description:Genome-wide binding of SoxN in wild type embryos: SoxNDam (DamID, stage 8-11), SoxND1 (ChIP, stage 8-11), SoxND2 (ChIP, stage 8-11), SoxNPA179 Early (ChIP, stage 7-10), and SoxNPA179 Late (ChIP, stage 11-13). One DamID experiment, four ChIP experiments. Three biological replicates per experiment. Two conditions: Dam (control) vs SoxNDam (sample) for DamID, anti-M-NM-2gal (control, 40-1a antibody from DSHB) vs anti-SoxN (sample, either SoxND1, SoxND2 or SoxNPA179 antibody) for ChIP. Project description:Antigen-antibody interactions play a key role in the immune response post vaccination and the mechanism of action of antibody-based biopharmaceuticals. 4CMenB is a multicomponent vaccine against Neisseria meningitidis serogroup B in which factor H binding protein (fHbp) is one of the key antigens. In this study, we use hydrogen/deuterium exchange mass spectrometry (HDX-MS) to identify epitopes in fHbp recognized by polyclonal antibodies (pAb) from two human donors (HDs) vaccinated with 4CMenB. Our HDX-MS data reveal several epitopes recognized by the complex mixture of human pAb. Furthermore, we show that the pAb from the two HDs recognize the same epitope regions. Epitope mapping of total pAb and purified fHbp-specific pAb from the same HD reveals that the two antibody samples recognize the same main epitopes, showing that HDX-MS based epitope mapping can, in this case at least, be performed directly using total IgG pAb samples that have not undergone Ab-selective purification. Two monoclonal antibodies (mAb) were previously produced from B-cell repertoire sequences from one of the HDs and used for epitope mapping of fHbp with HDX-MS. The epitopes identified for the pAb from the same HD in this study, overlap with the epitopes recognized by the two individual mAbs. Overall, HDX-MS epitope mapping appears highly suitable for simultaneous identification of epitopes recognized by pAb from human donors and to thus both guide vaccine development and study basic human immunity to pathogens, including viruses.

Project description:Rapid diagnostic tests are first line assays for diagnosing infectious diseases, such as malaria. To minimize false positive and false negative test results in population screening assays, high quality reagents and well characterized antigens and antibodies are needed. An important property of antigen - antibody binding is recognition specificity which best can be estimated by mapping an antibodys epitope. The MBP-pfMSP119 antigen was chosen as mutual target for population screening. Also, since an anti-pfMSP119 antibody is planned to function as positive control in screening assays, its binding characteristics to the antigen was investigated. Intact Transition Epitope Mapping - Targeted High-Energy Rupture of Extracted Epitopes (ITEM-THREE) was carried out to map the epitope of a monoclonal anti-pfMSP119 antibody, i.e. the recognized area on the MBP-pfMSP119 antigen surface. The MBP-pfMSP119 fusion protein was cloned and expressed in E.coli which then was enriched by affinity purification on amylose resin. The enriched and purified MBP-pfMSP119 fusion protein was structurally and functionally characterized before and after high pressure-assisted tryptic digestion or after GluC digestion of the reduced and alkylated fusion protein.
