Project description:Investigation of whole genome gene expression level changes in a Bacteroides fragilis NCTC 9343 delta-ungD1 delta-ungD2 delta-PSH triple mutant, compared to the wild-type strain. The mutations engineered into this strain render it acapsular. The mutants analyzed in this study are further described in Coyne, M. J., M. Chatzidaki-Livanis, L. C. Paoletti, and L. E. Comstock. 2008. Role of glycan synthesis in colonization of the mammalian gut by the bacterial symbiont Bacteroides fragilis. PNAS 105(35):13098-13103 (PID 18723678). A six chip study using total RNA recovered from three separate wild-type cultures of Bacteroides fragilis NCTC 9343 and three separate cultures of a triple mutant strain, Bacteroides fragilis NCTC 9343 delta-ungD1 delta-ungD2 delta-PSH, in which ungD1 (BF1706), ungD2 (BF2848), and six genes (BF3454 through BF3459) of the PSH capsular polysaccharide locus are truncated or deleted entirely. Each chip measures the expression level of 4,302 genes from Bacteroides fragilis NCTC 9343 and the associated plasmid pBF9343 with fourteen 24-mer probe pairs (PM/MM) per gene, with three-fold technical redundancy.

Project description:Analysis of the Bacteroides thetaiotaomicron(BT) transcriptome during co-culture with Caco-2 intestinal epithelial cells To identify potential bacterial protein(s) involved in the anti-inflammatory effect of BT in colitis, BT was incubated with Caco-2 human intestinal epithelial cells for 2 hours, and bacterial gene expression was assessed on a Bacteroides thetaiotaomicron VPI-5482 specific microarray. Forty-three BT genes were up-regulated by five-fold or more and of these, twenty genes encoded hypothetical proteins.

Transcriptional, Proteomic, and Metabolic Adaptations of Gut Bacteroides and Parabacteroides Hosts to Persistent Bacteriophage Infection In Vitro

Project description:The mechanisms underlying the coexistence of crAss-like phages and other types of phages infecting Bacteroidales are not well understood. This study examines potential mechanisms that promote phage coexistence in the Bacteroidales order through RNA-seq and proteomic analysis. The analysis was performed on anaerobic bacterial cultures co-cultured with phages over a period of 5 days and corresponding control cultures without phage, with daily subculturing into FAB (Fastidious Anaerobe Broth) fresh media. The study focuses on four individual phage-bacteria pairs: Bacteroides intestinalis APC919/174-crAss001, Bacteroides xylanisolvens APCS1/XY-crAss002, Bacteroides thetaiotaomicron VPI-5482 tdk-acapsular mutant (cps) - DAC15, and Parabacteroides distasonis APCS2/PD-PDS1. Each phage-host pair used had 4 biological replicates. The samples for the analysis were collected during the bacterial mid-log phase (OD600= ~0.3) on the fifth day of co-culture, which occurred between 5-7 hours after subculture. Bacterial cultures were centrifuged at 4,500 x g for 15 min at 4 °C. Immediately after centrifugation, the supernatant was transfer to a new tube and stored at -80 °C and the pellet was carefully dried to remove any remaining liquid and also stored at -80 °C. All samples were processed for proteomics analysis in which proteins differentially expressed in control or infected sample conditions were of interest due to their potential involvement during crAss-like phage infection.

Project description:Investigation of whole genome gene expression level changes in E. coli O103:H25 in co-culture with Bacteroides thetaiotaomicron CCUG 10774 compared to when E. coli is cultured individually. A study using total RNA recovered from three separate co-cultures (E. coli O103:H25 and B. thetaiotaomicron 1:100) at OD=0.5, compared to when E. coli is cultured individually (5 separate samples including 1-3 technical replicates of each sample). Three separate samples are also recovered when E. coli is cultured in supernatant from Bacteroides thetaiotaomicron at OD=0.5 compared to when E coli is cultured alone. A comparison is also done after treatment with Mitomycin C (MMC). MMC is added at OD=0.5. There are 3 separate samples from each group that are compared (co-culture versus E. coli grown individually, E. coli in supernatant from B. thetaiotaomicron versus E. coli grown individually).

RNA-seq analysis of Bacteroides xylanisolvens XB1AT grown on pectin or xylan

Project description:Dietary fiber degradation is a key function of the human gut microbiota. The aim of this study was to increase our knowledge on the degradation of plant cell wall polysaccharide degradation by a prominent human gut bacterial species, Bacteroides xylanisolvens. The transcriptome analysis of B. xylanisolvens XB1AT revealed the existence of six and two genomic loci dedicated to the degradation of pectins and xylan, respectively. These loci or PUL ("Polysaccharide Utilization Loci") are known to encode enzyme systems in Bacteroides that are specific to a particular polysaccharide.
