Quantitative Analysis of hippocampal transcriptomes form wild-type, control and Kdm5c mutant mice (KO and ifKO) through Next Generation Sequencing (RNA-Seq)

Project description:RNA preparation for sequencing was performed as described in (Fiorenza et al., 2016). Hippocampi derived from three different animals were pooled together for each sample and three independent samples were sequenced. RNA-seq datasets from Kdm5c null mice and control littermates at their home cages (HC) and after 1 h of novelty exploration (NE) were generated by next-generation sequencing (RNA-seq) using Illumina HiSeq 2500 apparatus, where the configuration was in conditional samples paired-end and in conventional samples single-end. RNA-Seq libraries were prepared from total RNA using poly(A) enrichment of the mRNA (mRNA-Seq). The libraries were stranded and multiplexed. Quality control of the raw data was performed with FastQC (http://www.bioinformatics.babraham.ac.uk/projects/fastqc/). Library sizes can be found in Suppl Table 9 of the manuscript. RNA-Seq libraries were mapped to reference genome (Ensembl GRCm38) using STAR v2.5.0c (Dobin A. et al. 2013), and with corresponding gene model annotation (Mus_musculus.GRCm38.83.gtf). Samtools (v1.3) was used to further process BAM files (Li et al., 2009). For calling of differentially expressed genes (DEG), mapped reads were counted with HTSeq v0.6.1 (Anders et al., 2014) at gene level and count tables were analysed using DeSeq2 (v1.10.0) R-package (Love et al., 2014) and bioconductor v3.2. For consideration of differentially regulated genes between conditions, we used adjusted p-value < 0.1 as indicated in the manuscript.

Comparative study of a mTOR inhibitor, a pan-PI3K inhibitor and a dual PI3K/mTOR inhibitor in MCL

Project description:Phosphatidylinositol-3-kinase (PI3K)/Akt/mammalian target of rapamycin (mTOR) pathway activation contributes to mantle cell lymphoma (MCL) pathogenesis and drug resistance. However, the use of mTOR inhibitors as single agents have shown limited clinical efficacy in relation with drug activation of feedback loops. Selective PI3K inhibition or dual PI3K/mTOR catalytic inhibition are different therapeutic approaches developed to achieve effective pathway blockage. Here, we evaluated the antitumor activity of a mTOR inhibitor, a pan-PI3K inhibitor and a dual PI3K/mTOR inhibitor in primary MCL cells. We found that dual PI3K/mTOR inhibitor modulated angiogenesis, tumor invasiveness and cytokine signaling compared to a mTOR inhibitor and a pan-PI3K inhibitor in MCL. We used microarrays to compare the effect of these three compounds in MCL and identified distinct classes of down-regulated genes modulated by each compound. Project description:This microarray dataset accompanies the publication by Kim et al, "The retinoic acid synthesis gene ALDH1a2 is a candidate tumor suppressor in prostate cancer". The dataset comprises four prostate cancer cell lines treated with the DNA methyltransferase inhibitor 5-aza-dC. For each cell line, gene expression in treated (channel 2; Cy5) and untreated (channel 1; Cy3) cells is directly compared by hybridization to the same DNA microarray. Further details on the treatment conditions are provided in the manuscript.

Chromosome-wide mapping of interactions of yeast nucleoporin Nup2 on chromosome VI.

Project description:This series is a complementary data set for the manuscript entitled "Nup-PI: The Nucleopore-Promoter Interactions of Genes in Yeast." (Mol. Cell, 2006). Experimental Background: Genomic interaction sites of nuclear proteins were mapped by the in vivo ChEC technique described in Schmid et al. (2004) Mol. Cell 16, 147-157. Genome-wide probes that are suitable for hybridization of microarrays were prepared. In brief, MboI restriction fragments that were internally cleaved by the MN moiety of the fusion proteins were amplified and labelled. The procedure is explained in detail in the manuscript. "Nup-PI: The Nucleopore-Promoter Interactions of Genes in Yeast." (Schmid et al., Mol. Cell 2006). Experiments: Genome-wide probes were prepared from control, uncleaved chromatin, as well as chromatin cleaved by H2b-MN and Nup2-MN.
