Project description:Flag-PKM2 was expressed in H1299 cells. Then the H1299 cells were treated with DMSO or 100nM MLN8237. Then, cell lysate was incubated with anti-Flag M2-agarose. Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis. Then the phosphorylation sites of PKM2 were identified.

Project description:All samples originated from ARPE-19 cultured cells. Cells were treated with either vehicle (DMSO, 1:1000) or CHIR99021 (1 uM) in serum free media for 7 days followed by harvesting the conditioned lysate, concentration using an Amicon filter, and loading onto an SDS-PAGE gel. Total protein (unsolved, in the stacking gel) was stained with Coomassie Blue and the gel bands containing total secreted protein were excised and submitted to the Proteomics Core (UT Southwestern).

Project description:To search proteins that interact with EphA2, EphA2 interactors were coimmunoprecipitated with anti-EphA2 antibody from 5-8F NPC cell extracts, separated on SDS-PAGE and stained with Coomassie blue , and non-immune IgG antibody instead of anti-EphA2 antibody served as control. All bands were excised, and subjected to in gel trypsin digestion and liquid chromatography and high-throughput mass spectrometry (LC-MS/MS) analysis.As a result, a total of1352 proteins including ANXA1 and Cbl were identified .

IP-mass spectrometry of MeCP2 binding proteins during cell cycle re-entry

Project description:To reveal the proteins of the ubiquitination system possibly interacting with MeCP2, NIH3T3 cells were synchronized by serum starvation for 36 hours and collected following 15% FBS stimulation for 3 or 9 hours. Total protein (1 mg) was incubated with anti-Mecp2 (5 μg) overnight at 4 °C with constant mixing. IgG was used as the negative control. Then, antibody was incubated with Dynabeads for 2 h with shaking. After three washings, retained proteins were eluted using 30 μl of SDS lysis buffer. Eluted Mecp2-associated cellular proteins were separated by SDS-PAGE and stained with Coomassie blue. Trypsin was used to digest stained protein bands. An Orbitrap Elite mass spectromete was used to analyze the digested samples by Applied Protein Technology Co., Ltd. (Shanghai, China). Using Mascot as a search engine, fragment spectra were scanned against the Uniprot database to identify proteins.

Sty1 kinase-dependent phosphosite mapping on Atf1

Project description:In the fission yeast Schizosaccharomyces pombe, heterochromatic silencing is quite stable at pericentromeres but unstable at the mating-type (mat) locus under chronic heat stress. We found that the compromised gene silencing at the mat locus at elevated temperature is linked to the phosphorylation status of Atf1 (a member of the ATF/CREB superfamily) by Sty1, one of the mitogen-activated protein kinases (MAPKs). To gain a full picture of Sty1-dependent phosphosite map of Atf1 under heat stress, we purified HA-Atf1 protein from cultures of wild type and sty1Δ strains shifted from 25℃ to either 30℃ or 37℃ for 5 hr followed by immunoprecipitation. Samples were separated by SDS-PAGE, and Coomassie blue-stained gel slices were excised and submitted for mass spectrometry analyses.

Project description:Flag-G6PD was expressed in HeLa cells. Then the HeLa cells were synchronized with a double thymidine block procedure. Briefly, the exponentially growing HeLa cells were maintained with 2 mM thymidine for 18 h, followed by a release of 9 h in fresh medium, and then cells were re-cultured in 2 mM thymidine for additional 15 h. These interphase cells were harvested. After a release of 8.5 h in fresh medium, the cells entered into M phase. Mitotic cells were harvested by mitotic shake-off. Then, cell lysate was incubated with anti-Flag M2-agarose. Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis.

Project description:The mass spectrometry analysis was performed by Micrometer Biotech Company. Endogenous human GLI1 from Daoy cells was enriched by co-immunoprecipitation with anti-Gli1 and purified by SDS-PAGE. The gel was then stained with Coomassie brilliant blue, and the corresponding visualized bands were excised, destained with ammonium bicarbonate buffer and dehydrated in 75% acetonitrile.
