Project description:This data set is #3 of three generated as part of a coordinated series of experiments to examine potential modes of action of Styrene inhalation on lung and liver in male C57Bl/6 mice. Styrene causes increased lung tumors in mice, but not in rats. Mouse lung tumors were found mostly at the conclusion of a life-time (104 weeks for males) exposure study and most were benign. Styrene is largely negative in genotoxicity assays. Styrene metabolism by CYP2F2 produced a different metabolite pattern in mouse lung than in liver or in rats or humans. The purpose of this study was to use genomic analyses to further investigate potential modes of action (MoA) of styrene in mice, using a total of three genomic data sets. Dataset #1 exposed C57BL/6 wild-type (WT), CYP2F2 knockout (-/-; KO) and CYP2F21 humanized (2F2-KO + 2F1,2A13,2B6-transgenic, TG) male mice to 0, 40 or 120 ppm styrene at 6 hr/day 5 days/wk for 1 or 4 wk. Lungs were analyzed by whole genome microarrays for each strain at each dose. The second part of the study examined a broader dose response and short term exposure. Male wild type C57Bl/6 mice were exposed to 6 inhalation concentrations of styrene: 0, 1, 5, 10, 20, 40, and 120 ppm for a single 6 hour exposure. This was intended to gain dose-response data at low-observed-adverse-effect-levels (LOAELs) of styrene (≥ 20 ppm) and at no-observed-adverse-effect-levels (NOAELs) of styrene (< 20 ppm). Dataset #2 examined lung gene expression, while dataset #3 examined liver gene expression data from the same animals.

Project description:The transcriptional response to heat shock is essential for cells to function effectively under stress. This is a highly heritable trait but the nature and extent of inter-individual variation in heat shock response are not well established. This dataset consists of the global transcription profiles for a panel of lymphoblastoid cell lines established from 60 founder individuals in the Yoruba HapMap population that have been exposed to heat shock. RNA was extracted from resting cells as well as cells that were exposed to heat shock at 42°C for 1 hour and then allowed to recover for 6 hours at 37°C. In combination with the HapMap genotypes for these individuals this enables the study of the effect of genetic variation on the heat shock response.

Project description:To assess the effects of decabromodiphenyl ether (BDE209) on gene transcription of Folsomia candida and explore the mechanisms of toxicity, we detected changes in gene transcription of F. candida exposed to BDE209 (0.81 mg/kg) in soil for 2, 7 and 14 days. We identified 16 and 771 significantly differentially expressed genes after 2 and 7 days of exposure respectively, and no significantly regulated genes were shared among the two time points. No genes were affected after 14 days of exposure. Our results suggeted that BDE209 affected the transcription of genes involved in moulting, neural signal transmission and detoxification.

Project description:The widespread use of electricity raises the question of whether or not 50 Hz (power line frequency in Europe) magnetic fields (MFs) affect organisms. We investigated the transcription of Escherichia coli K-12 MG1655 in response to extremely low-frequency (ELF) MFs. Fields generated by three signal types (sinusoidal continuous, sinusoidal intermittent, and power line intermittent; all at 50 Hz, 1 mT), were applied and gene expression was monitored at the transcript level using an Affymetrix whole-genome microarray. Bacterial cells were grown continuously in a chemostat (dilution rate D = 0.4 h-1) fed with glucose-limited minimal medium and exposed to 50 Hz MFs with a homogenous flux density of 1 mT. For all three types of MFs investigated, neither bacterial growth (determined using optical density) nor culturable counts were affected. Likewise, no statistically significant change (fold-change > 2, P ≤ 0.01) in the expression of 4,358 genes and 714 intergenic regions represented on the gene chip was detected after MF exposure for 2.5 h (1.4 generations) or 15 h (8.7 generations). Moreover, short-term exposure (8 min) to the sinusoidal continuous and power line intermittent signal neither affected bacterial growth nor showed evidence for reliable changes in transcription. In conclusion, our experiments did not indicate that the different tested MFs (50 Hz, 1 mT) affected the transcription of E. coli.

Project description:This work describes the initial development of an omics based assay using 48Hr Pimephales promelas (FHM) larvae for identifying aquatic exposures to four pyrethroids (permethrin, cypermethrin, esfenvalerate and bifenthrin). Gene expression classifiers were developed using the random forest algorithm for each exposure and evaluated first by cross-validation using hold out organisms from the same exposure experiment and then against test sets of each pyrethroid from separate exposure experiments. Bifenthrin exposed organisms generated the highest quality classifier, demonstrating an empirical Area Under the Curve (eAUC) of 0.97 when tested against bifenthrin exposed organisms from other exposure experiments and 0.91 against organisms exposed to any of the pyrethroids. Additionally, the bifenthrin classifier was able to successfully classify organisms from all other pyrethroid exposures at multiple concentrations, suggesting a potential utility for detecting cumulative exposures. Considerable run-to-run variability was observed both in exposure concentrations and molecular responses of exposed fish across exposure experiments. The application of a calibration step in analysis successfully corrected this, resulting in a significantly improved classifier. Classifier evaluation suggested the importance of considering a number of aspects of experimental design when developing an expression based tool for general use in ecological monitoring and risk assessment, such as the inclusion of multiple experimental runs and high replicate numbers.
