ABSTRACT: This dataset consists of 9 raw MS files and associated peak lists and result files acquired on a TripleTOF 6600 (AB SCIEX, Concord, ON, Canada) mass spectrometer operated in Data dependent acquisition (DDA) and Data Independent Acquisition mode (SWATH). Samples were generated by Claire Martin and streptavidin pulldowns and mass spectrometric acquisition was performed by Claire Martin. Analysis was performed by Claire Martin. The files are associated with a manuscript submitted for publication by Martin et al. in which Nck1 and Nck2s complimentary functions in regulation of alpha actinin4 in podocyte cells is investigated. DIA-Umpire: comprehensive computational framework for data independent acquisition proteomics

Project description:This dataset consists of 44 raw MS files, comprising 27 DIA (SWATH) and 15 DDA runs on a TripleTOF 5600 and of two raw mass spectrometry files acquired on a Q Exactive. The composition of the dataset is described in the manuscript by Tsou et al., titled: "DIA-Umpire: comprehensive computational framework for data independent acquisition proteomics", Nature Methods, in press Raw files are deposited here in ProteomeXchange and are associated with the DIA-Umpire processed data. All DIA-Umpire processed results for each sample together with DDA results are deposited in separated folders. Also see the "DataSampleID.xlsx" associated with this Readme file. Epigenetic methylation chip analysis of childhood medulloblastoma patient samples

Project description:DNA methylation analysis was perfomed using Infinium EPIC Methylation BeadChip platform on 29 patient samples. Resulting .idat files were then uploaded to the molecularneuropathology.org classifier to obtain molecular subgroup and copy number variance. This data was further assigned to medulloblastoma subtypes by Martin Sill (DFKZ, Heidelberg, Germany).
