GLEAMS notebooks supplementary data

ABSTRACT: GLEAMS is a deep neural network to embed spectra into a low-dimensional space in which spectra generated by the same peptide are close to one another. We have used GLEAMS as the basis for a large-scale spectrum clustering, detecting groups of unidentified, proximal spectra representing the same peptide. This dataset includes intermediate and final data to reproduce all analyses described in the GLEAMS manuscript. The corresponding code notebooks are available as open source at https://github.com/bittremieux/GLEAMS_notebooks.

GLEAMS clustering dark proteome

Project description:GLEAMS is a deep neural network to embed spectra into a low-dimensional space in which spectra generated by the same peptide are close to one another. We have used GLEAMS as the basis for a large-scale spectrum clustering, detecting groups of unidentified, proximal spectra representing the same peptide. GLEAMS was used to embed 669 million spectra from the MassIVE-KB dataset, after which hierarchical clustering with average linkage was used to cluster the embeddings. Medoid spectra were extracted from clusters consisting of only unidentified spectra, resulting in 45 million medoid spectra representing 257 million clustered spectra. The medoid spectra were split into two groups based on cluster size (size two and size greater than two) and exported to two MGF files. ANN-SoLo was used for open modification searching, identifying 5.3 million peptide-spectrum matches. We here present the originally unidentified cluster medoid spectra and the ANN-SoLo identification results as a community resource. This is a valuable dataset to further explore the dark proteome, by investigating spectra that are observed repeatedly across many experiments but consistently remain unidentified.

Interactive Peptide Spectral Annotator Experimental Data

Project description:Abstract Here we present IPSA, an innovative web-based spectrum annotator that visualizes and characterizes peptide tandem mass spectra. A tool for the scientific community, IPSA can visualize peptides collected using a wide variety of experimental and instrumental configurations. Annotated spectra are customizable via a selection of interactive features and can be exported as editable scalable vector graphics to aid in the production of publication-quality figures. Single spectra can be analyzed through provided forms, while multiple peptide spectral matches can be uploaded directly to the server as CSV, MGF, or mzML files. IPSA facilitates the characterization of experimental MS/MS performance through the optional export of fragment ion statistics from one to many peptide spectral matches. This resource is made freely accessible at http://interactivepeptidespectralannotator.com, and the source code is available for inspection at https://github.com/dbrademan/IPSA-dev for custom implementations. This repository contains the raw data, sequence databases, and peptide identifications utilized in the manuscript.

N-terminal Proteomics Assisted Profiling of the Unexplored Translation Initiation Landscape in Arabidopsis thaliana.

Project description:Proteogenomics is an emerging research field yet lacking a standard method of analysis. In this article, we demonstrate the strength of proteogenomic analysis specific for N-terminal data that aims at the discovery of novel translational start sites. In summary, unidentified spectra were matched to a specific N-terminal peptide library encompassing all theoretical protein N-termini encoded in the genome. Gene prediction suggested 81 protein-coding models, of which several alternative proteoforms with unannotated protein starts. Next to the proteomic data, complementary ribosome footprinting data was generated from Arabidopsis thaliana cell cultures. Translation initiation site mapping by the ribosome footprinting data provided orthogonal evidence for 14 novel peptides identified by our proteogenomics pipeline.

N-terminomics Proteogenomics - N-terminal proteomics assisted profiling of the unexplored translation initiation landscape in Arabidopsis thaliana

Project description:Proteogenomics is a research field where proteome data is used to improve gene annotation. To achieve this, customized protein databases are constructed to match proteomic data. We perform a proteogenomic analysis using N-terminal COFRADIC data in order to identify novel translational initiation start sites. We use a multistage search strategy where spectra that remained unidentified after searching the Arabidopsis proteome are used for our proteogenomic analysis. Here, the unidentified spectra were searched against a customized N-terminal peptide library derived from a six-frame translation of the Arabidopsis (Arabidopsis thaliana) genome as well as Augustus predicted gene models.
