Unknown precursors in Suwannee River NOM by direct-injection ESI tandem MS

ABSTRACT: This dataset consists of fragmentation data obtained from a Suwannee River Natural Organic Matter. The sample was originally isolated by Reverse Osmosis as described by Green et al. 2015 (http://doi.org/10.1089/ees.2014.0284). The sample was obtained as a powder from International Humic Substances Society (IHSS), reconstituted at ca. 40 ppm-DOC in bi-distilled water and extracted by SPE (PPL Bond Elut) at an extraction efficiency of 79%. This dataset contains data for four selected precursor mixtures (isolated at 1 Da window) at m/z 241, 301, 361 and 417. This spans the usual ion abundance range of MS1 fingerprints of terrestrial DOM. Each precursor mixture was measured at a normalized collision energy of 25 (CID, N2) in reduced profile mode. Project description:This dataset consists of fragmentation data obtained from a representative forest soil DOM sample. The sample was originally taken in November 2005 in a German conifer forest ("Wetzstein") and freeze-dried for storage. In 2018, the sample was reconstituted in bi-distilled water and extracted by SPE (PPL Bond Elut) at an extraction efficiency of 87%. This dataset contains dat for four selected precursor mixtures (isolated at 1 Da window) at m/z 241, 301, 361 and 417. This spans the usual ion abundance range of MS1 fingerprints of terrestrial DOM. Each precursor mixture was measured non-fragmented ("CID0") and at collision energies (CID, N2) of 15, 20 and 25 in reduced profile mode. Each MS/MS spectrum was obtained by averaging 150 scans. Next Generation Sequencing-based mRNA sequencing of human adipose mesenchymal stem cells

Project description:Next Generation Sequencing (NGS)-based mRNA sequencing (RNA-seq) has provided high-throughput measurements to analyze the transcriptome of cells. We are reporting comprehensive transcriptome profiling of primarily isolated human adipose-derived mesenchymal stem cells (ADMSC) throughout consecutive culture passages using NGS-based RNA-seq method. Human adipose tissue was obtained from operative remains and and digested in collagenase X. ADMSC were isolated, cultivated and characterized as mesenchymal stem cells (MSC) according to the minimum criteria for defining multipotent MSC from the International Society for Cellular Therapy (ISCT). mRNA profiles of ADMSC in p0, p1 and p2 were quality controlled, and generated by deep sequencing, in triplicate, using Illumina PE150 kits. Paired-end raw data were pre-processed using a published protocol. HISAT2 (Hierarchical Indexing for Spliced Alignment of Transcripts) was used to align reference genome. HTSeq was used to calculate Reads Count, and gene abundence was determined by analyzing FPKM (fragments per kilobase of exon model per million reads mapped).

Dermal myogenic precursors derive from muscle satellite stem cells

Project description:The contribution of non-resident, non-satellite myogenic progenitors to postnatal muscle homeostasis and repair is controversial. Precursor cells with the capacity to generate striated muscle fibers in vitro have been isolated from diverse adult tissues, although their physiological role being currently unclear. Since murine dermis-derived precursor cell cultures generate striated muscle when transplanted in vivo, we pursued to identify and characterize the myogenic cell population present in dermis-derived sphere cultures. Lineage tracing experiments for myogenic, perivascular and dermal precursor cell lineages showed a major contribution of Myf5 and Pax7-positive cell progeny to the dermal myogenic precursor cell subset. Tracing, in situ localization and ultrastructural analyses unequivocally demonstrated that Panniculus carnosus muscle-derived satellite stem cells expand in the dermal sphere culture conditions and originate dermis-derived myofibers in vitro. Osteoclastic estrogen receptor alpha mediates the osteoprotective estrogen action through Fas ligand signaling

Project description:Estrogen clearly prevents osteoporotic bone loss by attenuating bone resorption. The molecular basis of how this is accomplished, however, remains elusive. Here we report a critical role of osteoclastic ERa in mediating estrogen action on bone in females. We selectively ablated ERa in differentiated osteoclasts (ERa dOc/dOc). ERa dOc/dOc females, but not males, exhibited clear trabecular bone loss, similar to the osteoporotic bone phenotype in post-menopausal women. Recovery of bone loss by estrogen treatment of the ovariectomized ERa dOc/dOc females was ineffective in the trabecular areas of the long bones and lumbar vertebral bodies. Osteoclastic apoptosis, induced by estrogen, occurred simultaneously with up-regulation of Fas ligand (FasL) expression in intact trabecular bones of ERa +/+mice, but not in ERa dOc/dOc mice. ERa was also required for similar effects of estrogen and tamoxifen in cultured osteoclasts. These findings suggest that the osteoprotective actions of estrogen and SERMS are mediated at least in part through osteoclastic ERa in trabecular bone; and the life span of mature osteoclasts is regulated through activation of the Fas/FasL system. Gene expression profiling of sequential metastatic biopsies for biomarker discovery in breast cancer

Project description:The feasibility of longitudinal metastatic biopsies for gene expression profiling in breast cancer is unexplored. Dynamic changes in gene expression can potentially predict efficacy of targeted cancer drugs. Patients enrolled in a phase III trial of metastatic breast cancer with sunitinib combined with docetaxel (SU+DOC) versus docetaxel alone (DOC) were offered to participate in a translational substudy comprising longitudinal fine needle aspiration biopsies (FNAB) and positron emission imaging before (T1) and two weeks after start of treatment (T2). Aspirated tumor material was used for microarray analysis, and treatment-induced changes (T2 versus T1) in gene expression and standardized uptake values were investigated. Twenty-one patients were included in the docetaxel ± sunitinib trial at Karolinska and 18 of them agreed to participate in the substudy. Of the 18 women enrolled, 8 were randomly assigned to SU+DOC and 10 to DOC. Metastatic FNAB were carried out in 17 of the 18 patients at both time points with no complications reported. Representative tumor material, sufficient for RNA extraction was obtained in 15 patients at T1 and 14 patients at T2. Matched samples both at T1 and T2 were obtained for 14 subjects, 7 in each arm. The main objective was to determine whether gene expression profiling is feasible using sequential, intra-patient FNAB. Secondary objectives were to identify potential biomarkers of early response by gene expression and/or functional imaging and to explore drug action in vivo by changes in gene expression.

Cardiomyocyte MR dependent DOC/salt-mediated gene regulation

Project description:Genome wide gene expression analysis of mRNA siolated from whole heart tissue from wild type and cardiomyocyte selective MR null mice. The role of mineralocorticoid receptors (MR) in specific cell types of the myocardium in cardiac remodeling remains unknown. We investigated MR in cardiomyocytes in DOC/salt-induced cardiac pathology. Cardiomyocyte MR-null mice (CM-MRKO) and control mice (WT) were given DOC/salt and cardiac responses were examined at 8 days and 8 weeks. Cardiac function in untreated mice wild type and CM-MRKO mice was determined by Langendorf and showed no differences. At 8 days CM-MRKO showed equivalent monocyte/macrophage recruitment to wild type mice in response to DOC/salt treatment. Profibrotic markers were significantly reduced in CM-MRKO hearts at base line and in response to DOC/salt. In contrast, at 8 weeks CM-MRKO mice showed no DOC/salt-induced increase in inflammatory cell infiltrate, fibrosis or systolic blood pressure (SBP). Similarly, DOC/salt-mediated increases in proinflammatory and profibrotic gene expression were not detected in CM-MRKO mice. Although mRNA levels for fibronectin and collagen III were similar for each genotype, this was not translated into protein expression. Interestingly, untreated CM-MRKO mice showed increased mRNA and protein for decorin and a further increase with DOC/salt. Together, these data suggest a direct role for cardiomyocyte MR in DOC/salt-induced tissue remodelling and SBP regulation. Moreover, a specific profibrotic pathway is dysregulated in CM-MRKO mice, suggesting a potential mechanism for the cardioprotective effects of selective MR deletion in cardiomyocytes.

aCGH in paired blood/tumor samples in Wilms Tumors

Project description:Array CGH analysis of paired blood and tumor DNA samples from 14 patients with sporadic Wilms tumor. Previously array CGH studies in WT have only been performed in tumor tissue samples. We herein describe a novel set of constitutional abnormalities and point to candidate genes that might be associated with WT development. 28 paired DNA samples of peripheral blood/fresh tumor tissue from 14 patients (10 males, 4 females) with histologically confirmed WT. All tumor samples were collected from primary tumors from patients treated with the same neoadjuvant chemotherapy following the International Society of Paediatric Oncology (SIOP) WT 2001 trial protocol.
