Newly synthesized glycoproteins during ex vivo lung perfusion

ABSTRACT: Proteins that were newly-synthesized during ex vivo lung perfusion were labeled with an azido-sugar Ac4GalNAz in the perfusate. These proteins were enriched using click chemistry to attach an alkyne-desthiobiotin group to the azido-labeled proteins, then pulled out of solution using streptavidin beads. The overall goal is to better understand the effects of warm ischemia injury in lungs destined for lung transplantation.

Fishing for newly synthesized proteins with phosphonate-handles

Project description:Bioorthogonal chemistry introduces affinity-labels into biomolecules with minimal disruption to the original system and is widely applicable in a range of contexts. In proteomics, immobilized metal affinity chromatography (IMAC) enables enrichment of phosphopeptides with extreme sensitivity and selectivity. Here, we adapt and combine these superb assets in a new enrichment strategy using phosphonate-handles, which we term ‘PhosID’. In this approach, ‘click-able’ phosphonate-handles are introduced into proteins via 1,3-dipolar Huisgen-cycloaddition to azido-homo-alanine (AHA) and IMAC is then used to enrich exclusively for phosphonate-labeled peptides. In interferon-gamma (IFNγ) stimulated cells, PhosID enabled the identification of a large number of IFN responsive newly synthesized proteins (NSPs) whereby we monitored the differential synthesis of these proteins over time. Collectively, these data validate the excellent performance of PhosID with efficient analysis and quantification of hundreds of NSPs by single LC-MS/MS runs. We envision PhosID as an attractive and alternative tool for studying stimuli-sensitive proteome subsets.

Project description:Proteins undergoing active translation in proliferating K562 cells during a 2-hour time frame were labeled with O-propargyl-puromycin for subsequent click reaction with cleavable Dde biotin-azide. Following capture on streptavidin agarose resin, nascent polypeptides were released from the resin by treatment with 2% hydrazine. The method was used to profile the nascent proteome upon acute inhibition of mTOR with MLN128, an ATP-competitive active-site inhibitor of the mTOR kinase.

Viral BONCAT: Detection of HPG incorporation into newly synthesized viral proteins via proteomics

Project description:BONCAT was adapted and tested as a method for directly quantifying viral production in the ocean. To confirm the successful transfer of host-associated HPG-labeled proteins or peptides into marine viruses, we conducted an independent suite of proteomic experiments with cultured systems to directly assess the production of HPG-labeled viral proteins. We used including Emiliania huxleyi strain CCMP374 and its ~200nm coccolithovirus EhV207 as well as E. coli and its ~50 nm virus T7 as virus-host model systems. These specific model systems were chosen because they represent a range of viral particle sizes and their infection dynamics are well characterized. E. huxleyi/EhV207 also represents an ecologically relevant marine virus-host pair.

Release of oligomannoside-type glycans as a marker of the degradation of newly synthesized glycoproteins.

Project description:The N-glycosylation of proteins is accompanied by the release of soluble oligosaccharide material. Besides oligosaccharide phosphates originating from the cleavage of lipid intermediates, neutral free oligosaccharides represent the major part of this material and are heterogeneous depending on whether the reducing end has one or two N-acetylglucosamine residues. The present study focuses on the intracellular origin of neutral free oligosaccharides in a CHO cell line. Kinetic and pulse-chase experiments clearly indicate that oligosaccharides possessing a chitobiosyl unit are derived from oligosaccharide pyrophosphodolichol, whereas oligosaccharides possessing one N-acetyl-glucosamine residue are derived from newly synthesized glycoprotein. This relationship is confirmed by comparing the glycosylation pattern of lipid donors and glycoproteins with those of neutral free oligosaccharides under various incubation conditions (inhibition of protein synthesis, presence of processing inhibitors, presence or absence of glucose). Degradation of newly synthesized glycoprotein and formation of neutral oligosaccharides with one N-acetylglucosamine residue are inhibited at 16 degrees C but not affected by lysosomotropic agents such as leupeptin or NH4Cl. Together with the fact that the degradation of newly synthesized glycoproteins and the subsequent release of the glycan are recovered in permeabilized cells, these results suggest that this phenomenon occurs in the rough endoplasmic reticulum or in a closely related compartment.
