Site-specific quantitation of TCR-induced phosphorylation in Jurkat T cell lines

Project description:The LC-MSMS data correspond to an investigation where we compared global dynamics of TCR signaling in Jurkat cell lines with or without LAT (Linker for activation of T cells). We used triple SILAC labelling. In each experiment two series of time points activation were generated with a common time point that we used to consolidate the two separate time series. The protein extracts in each time series were digested by trypsine and the peptide submitted to SCX fractionation and TiO2 enrichment of phosphopeptides. Each sample was injected 2-3 times. Raw data files were processed using an early version of MaxQuant software. In the first step, peak lists files (.msm files) for SILAC medium- and heavy-labeled peptide as well as unassigned labeling state were generated using the Quant.exe. These files were submitted to Mascot (version 2.3.01) search engine using Ensemble Human (GRCh37.59), in house generated, target decoy database.

Transcription profiling of lung and liver from low and high dose Perfluorooctanoic Acid exposed fetuses

Project description:Exposure to PFOA during gestation altered the expression of genes related to fatty acid catabolism in both the fetal liver and lung. In the fetal liver, the effects of PFOA were robust and also included genes associated with lipid transport, ketogenesis, glucose metabolism, lipoprotein metabolism, cholesterol biosynthesis, steroid metabolism, bile acid biosynthesis, phospholipid metabolism, retinol metabolism, proteosome activation, and inflammation. These changes are consistent with activation of PPAR alpha. Non-PPAR alpha related changes were suggested as well. Experiment Overall Design: Experiment 1: High Dose: Thirty timed-pregnant CD-1 mice were orally dosed from gestation day 1-17 with either 0, 5, or 10 mg/kg/day PFOA in water. At term, fetal lung and liver were collected, total RNA prepared, and samples pooled from three fetuses per litter. Five biological replicates consisting of individual litter samples were then evaluated for treatment group using Affymetrix mouse 430_2 microarrays. Experiment Overall Design: Experiment 2: Low Dose: Thirty timed-pregnant CD-1 mice were orally dosed from gestation day 1-17 with either 0, 1, or 3 mg/kg/day PFOA in water. At term, fetal lung and liver were collected, total RNA prepared, and samples pooled from three fetuses per litter. Five biological replicates consisting of individual litter samples were then evaluated for treatment group using Affymetrix mouse 430_2 microarrays (note one microarray from the lung + 1mg/kg/day dose group was excluded from the study due to high background). Experiment Overall Design: Please note that each dose experiment had separate concurrent controls.

Long ncRNA in HCC cells

Project description:Normal human hepatocytes and 3 different HCC cell lines have been analyzed for the global expression of long non coding RNA (lncRNA). Total RNA was extracted from each sample using RNeasy Kit (Qiagen) according to the manufacturer’s instructions. RNA quality was assessed by Nanodrop ND-1000 and Bioanalyser2100. DNA microarray The Human Long Non-coding RNA Array was manufactured by Roche NimbleGen. Each array represents all long transcripts, both protein coding mRNAs and lncRNAs (long non-coding RNAs) in the human genome. More than 22000 lncRNAs are collected from the authoritative data sources including NCBI RefSeq, UCSC, RNAdb, lncRNAs from literatures and UCRs. Fluorescent cDNA targets were prepared using NimbleGen One-Color DNA Labeling Kit. Microarray hybridization was performed at 42°C for 16-20 hours in NimbleGen Hybridization System. After being washed in an ozone-free environment, the slides were scanned using the Axon GenePix 4000B microarray scanner. Data Analysis Raw data were extracted as pair files by NimbleScan software (version 2.5). NimbleScan software’s implementation of RMA offers quantile normalization and background correction. The Probe level (*_norm_RMA.pair) files and Gene summary (*_RMA.calls) files were produced. The gene summary files were imported into Agilent GeneSpring Software (version 10.0) for further analysis. Differentially expressed genes and non-coding RNA were identified through Fold-change screening. Unsupervised hierarchical clustering, GO analysis and Pathway analysis was performed using the Agilent GeneSpring GX software (version 10.0).

Translation Complex Profiling analysed using sequencing (TCP-seq) applied to fission yeast cells (Schizosaccharomyces pombe)

Project description:Translation complexes are stabilised in vivo using formaldehyde. Cells are lysed, and cell extracts are treated with RNase I to produce protected RNA fragments (FPs or footprints). Extracts are then run through sucrose gradients to separate small ribosomal subunits and full ribosomes. FPs are isolated from each of these fractions and analysed by sequencing. Note this is a modified version of ribo-seq (a.k.a. ribosome profiling)

Contrasting proteomic responses of adult and larval coral to high temperatures

Project description:Raw data (61,375 spectra) were processed into peak lists by Proteome Discoverer 1.4 and distilled into a single MGF data file with Mascot Distiller (ver. 2.6.0; Matrix Sciences). Please note that, because the samples represented a meta-proteome (anthozoans, dinoflagellates, and likely other microbial constituents), we queried three separate sequence databases (see methods in appended document.) and combined the results in the supplemental data file ("McRae et al. OSDF"). For this reason, individuals interested in our findings should consult this file rather than the mzid file. Please note that the associated article (McRae et al.) was issued minor revisions by reviewers and will hopefully be published in August of 2021.

Comparative analysis of chicken seminal plasma

Project description:Semen from 11 chickens was collected, supplemented with anti-proteases and centrifuged to separate sperm cells and fluids. 25µg of proteins for each chicken were included in-gel without fractionnation (1 band) followed by Coomassie Blue staining. After reduction and alkylation, proteins were in-gel digested with trypsin and peptide mixtures were analyzed by nanoLC-MS/MS using LTQ velos Orbitrap mass spectrometer. Raw data files were converted to MGF with Proteome Discoverer software (version 1.2; Thermo Fischer Scientific, San Jose, USA). Precursor mass range of 350-5000 Da and signal to noise ratio of 1.5 were the criteria used for generation of peak lists. In order to identify the proteins, the peptide and fragment masses obtained were matched automatically against the chordata section of a locally maintained copy of nr NCBI (19922528 sequences, download 08/21/2012). MS/MS ion searches were performed using MASCOT Daemon and search engine (version 2.3; Matrix Science, London, UK). The parameters used for database searches include trypsin as a protease with allowed two missed cleavage, carbamidomethylcysteine (+57 Da), oxidation of methionine (+16) and N-terminal protein acetylation (+42) as variable modifications. The tolerance of the ions was set to 5 ppm for parent and 0.8 Da for fragment ion matches
