Project description:MASH Explorer, a universal, comprehensive, and user-friendly software environment for top-down proteomics. MASH Explorer integrates multiple spectral deconvolution and database searching algorithms into a single, universal platform which can process top-down proteomics data from various vendor formats, for the first time. It addresses the urgent need in the rapidly growing top-down proteomics community and is freely available to all users worldwide. With the critical need and tremendous support from the community, we envision this MASH Explorer software package will play an integral role in advancing top-down proteomics to realize its full potential for biomedical research.

Project description:Although current mass spectrometry (MS)-based proteomics identifies and quantifies thousands of proteins and (modified) peptides, only a minority of them are subjected to in-depth downstream analysis. With the advent of automated processing workflows, biologically or clinically important results within a study are rarely validated by visualization of the underlying raw information. Although several tools for this are in principle available, they are often not integrated into the overall analysis nor readily extendable with new approaches. To remedy this, we developed AlphaViz, an open-source Python package to superimpose output from common analysis workflows on the raw data for quick and easy visualization and validation of protein and peptide identifications. AlphaViz takes advantage of recent breakthroughs in the deep learning-assisted prediction of experimental peptide properties to allow manual assessment of the expected and measured peptide result deviation. We focused on the visualization of the 4-dimensional data cuboid provided by Bruker TimsTOF instruments, where the ion mobility dimension, besides intensity and retention time, can be predicted and used for verification. We illustrate how AlphaViz can quickly validate or invalidate peptide identifications regardless of the score given to them by automated workflows. Furthermore, we provide a ‘predict mode’ that can locate peptides present in the raw data but not reported by the search engine. This is illustrated with dilution series and the recovery of missing values from experimental replicates. Applied to phosphoproteomics of the EGF-signaling pathway, we show how key signaling nodes can be validated to enhance confidence for downstream interpretation or follow-up experiments. AlphaViz follows accepted standards for open-source software development, including extensive documentation, testing and continuous integration. It features an easy-to-install graphical user interface for end-users and a modular Python package for bioinformaticians. We hope that AlphaViz can help to make validation of critical proteomics results a standard feature in MS-based proteomics.

To demonstrate its ability processing Bruker -ion mobility data, synthetic peptides (Beveridge, et. al., Nat. Project description:Purpose: The identification of protein isoforms in complex biological samples is challenging. We, therefore, used a mass spectrometry (MS) approach to unambiguously identify cardiac myofilament protein isoforms based on the observation of a tryptic peptide consisting of a sequence unique to a particular isoform. Experimental design: Three different workflows were used to isolate and fractionate the rat cardiac myofilament subproteomes. All fractions were analyzed on an LTQ-Orbitrap MS, proteins were identified using various search engines (Mascot, X!Tandem, X!Tandem Kscore and OMSSA) with results combined via PepArML Meta-Search Engine, and a post-search analysis performed by MASPECTRAS. Results: The combination of multiple workflows and search engines resulted in a larger number of non-redundant proteins identified than individual methods. A total of 461 proteins were observed overlapping in two or three of the workflows. Literature search for myofilament presence with manual validation of the MS spectra was carried out for unambiguous identification: 10 cardiac myofilament and 17 cardiac myofilament-associated proteins were confirmed to have multiple isoforms or sub-isoforms. Conclusion and clinical relevance: We have identified multiple isoforms of myofilament proteins that are present in cardiac tissue using unique tryptic peptides. Changes of distribution of these protein isoforms under pathological conditions could ultimately allow for clinical diagnostics or as therapeutic targets.

Project description:Reliable non-invasive tools to diagnose at risk metabolic dysfunction-associated steatohepatitis (MASH) are urgently needed to improve management. We developed a risk stratification score incorporating proteomics-derived serum markers with clinical variables to identify high risk MASH patients (NAFLD Activity Score (NAS) >4 and fibrosis score >2). In this three-phase proteomic study of biopsy-proven metabolic dysfunction-associated steatotic fatty liver disease (MASLD), we first developed a multi-protein predictor for discriminating NAS>4 based on SOMAscan proteomics quantifying 1,305 serum proteins from 57 US patients. Four key predictor proteins were verified by ELISA in the expanded US cohort (N=168), and enhanced by adding clinical variables to create the 9-feature MASH Dx Score which predicted MASH and also high risk MASH (F2+). The MASH Dx Score was validated in two independent, external cohorts from Germany (N=139) and Brazil (N=177). The discovery phase identified a 6-protein classifier that achieved an AUC of 0.93 for identifying MASH. Significant elevation of four proteins (THBS2, GDF15, SELE, IGFBP7) was verified by ELISA in the expanded discovery and independently in the two external cohorts. MASH Dx Score incorporated these proteins with established MASH risk factors (age, BMI, ALT, diabetes, hypertension) to achieve good discrimination between MASH and MASLD without MASH (AUC:0.87- discovery; 0.83- pooled external validation cohorts), with similar performance when evaluating high risk MASH F2-4 (vs. MASH F0-1 and MASLD without MASH). The MASH Dx Score offers the first reliable non-invasive approach combining novel, biologically plausible ELISA-based fibrosis markers and clinical parameters to detect high risk MASH in patient cohorts from the US, Brasil and Europe.

Project description:The standard platform for proteomics experiments today is mass spectrometry, particularly for samples derived from complex matrices. Recent increases in mass spectrometry sequencing speed, sensitivity and resolution now permit comprehensive coverage of even the most precious and limited samples, particularly when coupled with improvements in protein extraction techniques and chromatographic separation. However, the results obtained from laborious sample extraction and expensive instrumentation are often hindered by a sub optimal data processing pipelines. One critical data processing piece is peptide sequencing which is most commonly done through database search engines. In almost all MS/MS search engines users must limit their search space due to time constraints and q-value considerations. In nearly all experiments, the search is limited to a canonical database that typically does not reflect the individual genetic variations of the organism being studied. Searching for posttranslational modifications can exponentially increase the search space thus careful consideration must be used during the selection process. In addition, engines will nearly always assume the presence of only fully tryptic peptides. Despite these stringent parameters, proteomic data searches may take hours or even days to complete and opening even one of these criteria to more realistic biological settings will lead to detrimental increases in search time on expensive and custom data processing towers. Even on high performance servers, these search engines are computationally expensive, and most users decide to dial back their search parameters. We present Bolt, a new search engine that can search more than nine hundred thousand protein sequences (canonical, isoform, mutations, and contaminants) with 31 post translation modifications and N-terminal and C-terminal partial tryptic search in a matter of minutes on a standard configuration laptop. Along with increases in speed, Bolt provides an additional benefit of improvement in high confidence identifications, as demonstrated by manual validation of unique peptides identified by Bolt that were missed with parallel searching using standard engines. When in disagreement, 67% of peptides identified by Bolt may be manually validated by strong fragmentation patterns, compared to 14% of peptides uniquely identified by SEQUEST. Bolt represents, to the best of our knowledge, the first fully scalable, cloud based quantitative proteomic solution that can be operated within a user-friendly GUI interface.

Project description:Sequencing files, and processed data correspond to Figure 3 of Regenerating Human Skeletal Muscle Forms an Emerging Niche In Vivo to Support PAX7 cells. Data contains single nucleus RNA seq from Pax7 ablated mdx-NSG mice, control mdx-NSG mice, with or without an injury. These mice offer superior engraftment by human skeletal muscle stem and progenitor cells. Pax7 ablation model enables evaluation of human stem cell niche formation in the absence of mouse Pax7 cell competition. Included in this dataset is everything required to run independent analysis. We have included raw Fastq files and processed files that are ready to be uploaded into Loupe Browser or R-Studio/Seurat V3. To summarize Cloupe Files can be uploaded to Loupe Browers and the BC_Matrix.H5 files can be uploaded directly to R. Furthermore, the RDS files are processed R-program files that can be immediately uploaded into R for analysis. We have included an example R script for users to follow and a few PDFs of excepted UMAPs using all combined files at PCA 35.

Project description:HCP analysis of the various trypsins was performed using the X! Tandem search engine (Alanine) (http://www.thegpm.org). All data was searched against the downloaded UniProt Sus scrofa proteome (40.706 sequences, March 10, 2019) and the most recent cRAP list (http://www.thegpm.org). Data were search as: enzyme: semi-tryptic, parent ion error: 10 ppm, fragment error: 0.1 Da, max e-value: 0.01, fixed modifications: carbamidomethylation (C), partial modifications: oxidation (M), methylation (K), dimethylation (K). Each triplicate set of result files were then analyzed through PeptideShaker 1.16.38 [26] and reported at 1% FDR.
