Detection of antibiotic resistance genes in human gut microbiota

Project description:We used a DNA microarray chip covering 369 resistance types to investigate the relation of antibiotic resistance gene diversity with humans’ age. Metagenomic DNA from fecal samples of 123 healthy volunteers of four different age groups, i.e. pre-school Children (CH), School Children (SC), High School Students (HSS) and Adults (AD) were used for hybridization. The results showed that 80 different gene types were recovered from the 123 individuals gut microbiota, among which 25 were present in CH, 37 in SC, 58 in HSS and 72 in AD. Further analysis indicated that antibiotic resistance genes in groups of CH, SC and AD can be independently clustered, and those ones in group HSS are more divergent. Landscapes of collateral fitness effects of mutations in antibiotic resistance genes

Project description:We performed RNA-seq experiments to compare the gene expression profiles of cells expressing single-codon substitutions in the antibiotic resistance genes NDM-1, CAT-I, or aadB in the absence of antibiotics. Mutations with deleterious fitness effects in the absense of antibiotics also caused significant changes in gene expression in a number of genes related to stress-response pathways including the regulator of colanic acid capsule synthesis (Rcs) response, the phage shock protein response (Psp), and the oxidative stress response. Fold differences in gene expression were mutation- and gene-dependent.

Transcriptome analyses reveal antibiotic-resistant pathways in Klebsiella pneumonia

Project description:The increasing antibiotic resistance of Klebsiella pneumoniae poses a serious threat to global public health. To investigate the antibiotic resistance mechanism of Klebsiella pneumonia, we performed gene expression profiling analysis using RNA-seq data for clinical isolates of Klebsiella pneumonia, KPN16 and ATCC13883. Our results showed that mutant strain KPN16 is likely to act against the antibiotics through increased increased butanoate metabolism and lipopolysaccharide biosynthesis, and decreased transmembrane transport activity.

Comprehensive Proteomic Analysis Reveals Novel Antibiotic Resistance Proteins and Biomarkers in Multidrug-Resistant in Klebsiella pneumoniae Clinical Isolates

Project description:The emergence of multidrug-resistant (MDR) Klebsiella pneumoniae represents a major public health concern, primarily driven by its ability to evade a wide range of antibiotics. Despite extensive genomic studies, proteomic insights into antibiotic resistance mechanisms remain scarce. Here, we employed a data-independent acquisition (DIA)-based quantitative proteomics approach to investigate proteomic differences between 87 MDR and 20 antibiotic-sensitive K. pneumoniae clinical isolates. A total of 3,380 proteins were identified, with 896 showing significant differential expression. MDR isolates exhibited increased expression of efflux pumps, beta-lactamases, and transcriptional regulators, while proteins associated with glycerolipid metabolism and transport were enriched in sensitive strains. To validate our findings, an independent cohort of 10 MDR and 11 sensitive isolates was analyzed. Key biomarkers identified in the discovery cohort, including pyruvate decarboxylase and aldehyde dehydrogenase, were validated with high discriminatory power (AUC > 0.85) in the validation cohort. These findings provide novel insights into the molecular mechanisms of antibiotic resistance and identify promising biomarkers for diagnosing MDR K. pneumoniae, offering potential avenues for therapeutic intervention.

Project description:In this study, we introduce BacDrop, a bacterial droplet-based high throughput scRNA-seq technology that can be applied to large cell numbers. We applied BacDrop to study Klebsiella pneumoniae clinical isolates and elucidated their critical, genome-wide heterogeneity in the absence and presence of antibiotic perturbations.
