Project description:Most transcription factors, including nuclear receptors, are widely modeled as binding regulatory elements as monomers, homodimers, or heterodimers. Recent findings in live cells show that the glucocorticoid receptor (GR) forms tetramers on enhancers, due to an allosteric alteration induced by DNA binding, and suggest that higher oligomerization states are important for the gene regulatory responses of GR. Using a variant (GRtetra) that mimics this allosteric transition, we performed genome-wide studies using a GR knock-out cell line with reintroduced wild-type GR or reintroduced GRtetra. GRtetra acts as a super receptor by binding to response elements not accessible to wild-type receptor, and both induces and represses more genes than GRwt. These results argue that DNA binding induces a structural transition to the tetrameric state, forming a transient higher order structure that drives both the activating and repressive actions of glucocorticoids.

Project description:Neomorphic mutations in isocitrate dehydrogenase 1 (IDH1) are driver mutations in acute myeloid leukemia (AML) and other cancers. We report the development of new allosteric inhibitors of mutant IDH1. Crystallographic and biochemical results demonstrated that compounds of this chemical series bind to an allosteric site and lock the enzyme in a catalytically inactive conformation, thereby enabling inhibition of different clinically relevant IDH1 mutants. Treatment of IDH1 mutant primary AML cells uniformly led to a decrease in intracellular 2-HG, abrogation of the myeloid differentiation block and induction of granulocytic differentiation at the level of leukemic blasts and more immature stem-like cells, in vitro and in vivo. Molecularly, treatment with the inhibitors led to a reversal of the DNA cytosine hypermethylation patterns caused by mutant IDH1 in AML patients’ cells. Our study provides proof-of-concept for the molecular and biological activity of novel allosteric inhibitors for targeting different mutant forms of IDH1 in leukemia. To obtain insight into the molecular mechanism of the novel IDH1 mutant allosteric inhibitor, primary AML cells were treated with either GSK321 IDH1 active inhibitor or Controls (DMSO or GSK990 inactive inhibitor) followed by DNA extraction for ERRBS analysis. Primary IDH1 mutant acute myeloid leukemia (AML) mononuclear (MNC) cells were treated in suspension cultures in differentiating media for 6 days with 3 microM GSK990 or GSK321 and an equal volume of DMSO, Followed ERRBS analysis after DNA extraction.

Project description:Enzymes catalyze the reactions of life and are the targets of nearly all small molecule drugs. Most drugs inhibit enzymes by binding to conserved active sites, causing problems of specificity and toxicity. Targeting regulatory allosteric sites can increase specificity, overcome drug resistance and tune or activate activity.However, the vast majority of enzymes have no known allosteric sites and methods do not exist to globally identify or predict them.Here we present a general and fast method to globally chart allosteric communication in enzymes and apply it to the Src protein kinase to produce the first comprehensive map of negative and positive allosteric control of enzymatic activity. Allosteric control of Src is pervasive, anisotropic and distance dependent, but fairly predictable from simple sequence and structural features. The comprehensive allosteric map enables unbiased identification of all the allosterically active surface pockets of the Src kinase for the development of activatory and inhibitory drugs.This general approach can be used to chart global allosteric maps of many kinases, enzymes, and other biochemical activities important for medicine and biotechnology.

Abstract:
Nicotinic acetylcholine receptors are transmembrane
oligomeric proteins that mediate interconversions between open
and closed channel states under the control of
neurotransmitters. Fast in vitro chemical kinetics and in vivo
electrophysiological recordings are consistent with the
following multi-step scheme. Upon binding of agonists, receptor
molecules in the closed but activatable resting state (the
Basal state, B) undergo rapid transitions to states of higher
affinities with either open channels (the Active state, A) or
closed channels (the initial Inactivatable and fully
Desensitized states, I and D). In order to represent the
functional properties of such receptors, we have developed a
kinetic model that links conformational interconversion rates
to agonist binding and extends the general principles of the
Monod-Wyman-Changeux model of allosteric transitions. The
crucial assumption is that the linkage is controlled by the
position of the interconversion transition states on a
hypothetical linear reaction coordinate. Application of the
model to the peripheral nicotine acetylcholine receptor (nAChR)
accounts for the main properties of ligand-gating, including
single-channel events, and several new relationships are
predicted. Kinetic simulations reveal errors inherent in using
the dose-response analysis, but justify its application under
defined conditions. The model predicts that (in order to
overcome the intrinsic stability of the B state and to produce
the appropriate cooperativity) channel activation is driven by
an A state with a Kd in the 50 nM range, hence some 140-fold
stronger than the apparent affinity of the open state deduced
previously. According to the model, recovery from the
desensitized states may occur via rapid transit through the A
state with minimal channel opening, thus without necessarily
undergoing a distinct recovery pathway, as assumed in the
standard 'cycle' model. Transitions to the desensitized states
by low concentration 'pre-pulses' are predicted to occur
without significant channel opening, but equilibrium values of
IC50 can be obtained only with long pre-pulse times.
Predictions are also made concerning allosteric effectors and
their possible role in coincidence detection. In terms of
future developments, the analysis presented here provides a
physical basis for constructing more biologically realistic
models of synaptic modulation that may be applied to artificial
neural networks.

Project description:The production of secondary metabolites is one of the major mechanisms for beneficial rhizobacteria to antagonize plant pathogens. However, simultaneously producing large quantities of different secondary metabolites can pose great metabolic burdens and exerts a significant fitness cost on the producers. Here, we showed that PhlH from the rhizobacterium Pseudomonas fluorescens is a TetR-family regulator that plays a central role in coordinating biosynthesis of several secondary metabolites including 2,4-diacetylphloroglucinol (2,4-DAPG), mupirocin, and pyoverdine. Structures of PhlH in both its apo-form and 2,4-DAPG-bound were also presented, elucidating its ligand-recognizing and allosteric switching mechanisms. The ligand 2,4-DAPG was fully buried in a long hydrophobic interior tunnel and subsequent docking and mutagenesis analysis confirmed that this tunnel could also be occupied by the plant flavonoid phloretin, providing a structural basis for the ligand-binding promiscuity in PhlH. Moreover, dissociation of 2,4-DAPG from the ligand-binding domain (LBD) alone was sufficient to allosterically trigger a pendulum-like movement of the DNA-binding domains (DBD) within the PhlH dimer, leading to a closed to open conformational transition. Molecular dynamics simulation further confirmed that these two distinct conformational states were stabilized by specific hydrogen bonding interactions and disruption of these hydrogen bonds had profound effects on signal transmission from LBD to DBD. These findings revealed a potential route of allosteric signal transduction, which is well-conserved in numerous PhlH-like regulators and provides novel insights into ligand-triggered conformational switching of TetR-family regulators.
