Project description:Co-immunoprecipitation (co-IP) is the most frequently used technique for the isolation of protein-protein (PPI) or protein-nucleic acid interactions (PNI) under native expression conditions. A major disadvantage of co-IP is the abundance of non-specific binders that can impede downstream applications. To overcome this limitation, we developed the two-step co-IP (TIP) that significantly improves the purification of native protein-containing complexes. TIP can be applied with a broad range of specific mono- and polyclonal antibodies. Using TIP we purified IKKalpha- and CD95- interacting proteins in primary human T cells, detected all major binders by mass spectrometry analysis and identified two novel CD95-associated proteins.

Project description:Coimmunoprecipitation (co-IP) is one of the most frequently used techniques to study protein-protein (PPIs) or protein-nucleic acid interactions (PNIs). However, the presence of coprecipitated contaminants is a well-recognized issue associated with single-step co-IPs. To overcome this limitation, we developed the two-step co-IP (TIP) strategy that enables sequential coimmunoprecipitations of endogenous protein complexes. TIP can be performed with a broad range of mono- and polyclonal antibodies targeting a single protein or different components of a given complex. TIP results in a highly selective enrichment of protein complexes and thus outperforms single-step co-IPs for downstream applications such as mass spectrometry for the identification of PPIs and quantitative PCR for the analysis of PNIs. We benchmarked TIP for the identification of CD95/FAS-interacting proteins in primary human CD4+ T cells, which recapitulated all major known interactors, but also enabled the proteomics discovery of PPM1G and IPO7 as new interaction partners. For its feasibility and high performance, we propose TIP as an advanced tool for the isolation of highly purified protein-protein and protein-nucleic acid complexes under native expression conditions.

Project description:In order to identify the molecular mechanism of MCPH1 antagonizing necroptosis， we performed affinity purification of MCPH1 protein complexes in TSZ-treated L929 cells, L929 cells were stably expressing Flag-tagged MCPH1 and treated with T+S+Z (T: 50 ng/ml TNFα, S: 100 nM SmacM, Z: 20 μM zVAD) for 1 hour. The resulting cells were lysed in NETN buffer (20 mM Tris-HCl [pH 8.0], 100 mM NaCl, 1 mM EDTA, and 0.5% NP-40, containing protease and phosphatase inhibitors cocktail) on ice for 30 min. Cell debris were eliminated by centrifugation and the supernatant was incubated with anti-Flag beads. After the 4 hours incubation, beads were washed with 1 mL NTEN buffer for three times, beads were boiled in 30 μL 2×SDS loading buffer and the immunocomplexes were eluted. Samples were resolved on 10% SDS-PAGE and analyzed by mass spectrometry. To elucidate the molecular mechanism behind MCPH1 nuclear translocation upon DNA damage, we performed affinity purification of MCPH1 protein complexes in response to camptothecin (CPT) treatment. HEK293T cells stably expressing SFB-tagged MCPH1 were lysed in NETN buffer (20 mM Tris-HCl [pH 8.0], 100 mM NaCl, 1 mM EDTA, and 0.5% NP-40, containing protease and phosphatase inhibitors cocktail) on ice for 30 min. Cell debris were eliminated by centrifugation and the supernatant were obtained and incubated with 50 μL S-protein beads at 4 ℃. After the 4 hours incubation, beads were washed with 1 mL NTEN buffer for three times, beads were boiled in 30 μL 2×SDS loading buffer and the immunocomplexes were eluted. Samples were resolved on 10% SDS-PAGE and analyzed by mass spectrometry.

Project description:Selective electrocatalysts are urgently needed for carbon dioxide (CO2) reduction to replace fossil fuels with renewable fuels, thereby closing the carbon cycle. To date, noble metals have achieved the best performance in energy yield and faradaic efficiency and have recently reached impressive electrical-to-chemical power conversion efficiencies. However, the scarcity of precious metals makes the search for scalable, metal-free, CO2 reduction reaction (CO2RR) catalysts all the more important. We report an all-organic, that is, metal-free, electrocatalyst that achieves impressive performance comparable to that of best-in-class Ag electrocatalysts. We hypothesized that polydopamine-a conjugated polymer whose structure incorporates hydrogen-bonded motifs found in enzymes-could offer the combination of efficient electrical conduction, together with rendered active catalytic sites, and potentially thereby enable CO2RR. Only by developing a vapor-phase polymerization of polydopamine were we able to combine the needed excellent conductivity with thin film-based processing. We achieve catalytic performance with geometric current densities of 18 mA cm-2 at 0.21 V overpotential (-0.86 V versus normal hydrogen electrode) for the electrosynthesis of C1 species (carbon monoxide and formate) with continuous 16-hour operation at >80% faradaic efficiency. Our catalyst exhibits lower overpotentials than state-of-the-art formate-selective metal electrocatalysts (for example, 0.5 V for Ag at 18 mA cm-1). The results confirm the value of exploiting hydrogen-bonded sequences as effective catalytic centers for renewable and cost-efficient industrial CO2RR applications.

Project description:Sequence-specific DNA-binding proteins including transcription factors (TFs) are key determinants of gene regulation and chromatin architecture. Formaldehyde cross-linking and sonication followed by Chromatin ImmunoPrecipitation (X-ChIP) and sequencing is widely used for genome-wide profiling of protein binding, but is limited by low resolution and poor specificity and sensitivity. We have implemented a simple genome-wide ChIP protocol that starts with micrococcal nuclease-digested uncross-linked chromatin followed by affinity purification and paired-end sequencing without size-selection. The resulting ORGANIC (Occupied Regions of Genomes from Affinity-purified Naturally Isolated Chromatin) profiles of the budding yeast TFs Abf1 and Reb1 achieved near-perfect accuracy, in contrast to other profiling methods, which were much less sensitive and specific. Unlike profiles produced using X-ChIP methods such as ChIP-exo, ORGANIC profiles are not biased toward identifying sites in accessible chromatin and do not require input normalization. We also demonstrate the high specificity of our method when applied to larger genomes by profiling Drosophila GAGA Factor and Pipsqueak. Taken together, these results suggest that ORGANIC profiling outperforms current X-ChIP methodologies for genome-wide profiling of TF binding sites.

Project description:Proteins form a diverse array of complexes that mediate cellular function and regulation. A largely unexplored feature of such protein complexes is the selective participation of specific protein isoforms and/or post-translationally modified forms. In this study, we combined native size-exclusion chromatography (SEC) with high-throughput proteomic analysis to characterize soluble protein complexes isolated from human osteosarcoma (U2OS) cells. Using this approach, we have identified over 71,500 peptides and 1,600 phosphosites, corresponding to over 8,000 proteins, distributed across 40 SEC fractions. This represents >50% of the predicted U2OS cell proteome, identified with a mean peptide sequence coverage of 27% per protein. Three biological replicates were performed, allowing statistical evaluation of the data and demonstrating a high degree of reproducibility in the SEC fractionation procedure. Specific proteins were detected interacting with multiple independent complexes, as typified by the separation of distinct complexes for the MRFAP1-MORF4L1-MRGBP interaction network. The data also revealed protein isoforms and post-translational modifications that selectively associated with distinct subsets of protein complexes. Surprisingly, there was clear enrichment for specific Gene Ontology terms associated with differential size classes of protein complexes. This study demonstrates that combined SEC/MS analysis can be used for the system-wide annotation of protein complexes and to predict potential isoform-specific interactions. All of these SEC data on the native separation of protein complexes have been integrated within the Encyclopedia of Proteome Dynamics, an online, multidimensional data-sharing resource available to the community. U2OS cells were grown in DMEM supplemented with 10% FCS, 100 U/l penicillin, and 100 μg/l streptomycin at 37 °C in 10% CO2 and passaged at ~80% confluence. U2OS cells expressing LAP1-tagged MRFAP1 were grown in the same medium but with the addition of 150 μg/ml hygromycin B and 15 μg/ml blasticidine HCl. The cells for each condition were harvested separately via trypsinization, washed in PBS, and lysed in IP buffer (1% Nonidet P-40, 50 mm Tris-HCl, pH 7.4, 10% glycerol, 150 mm NaCl, complete protease inhibitor mixture (Roche Applied Science), PhosStop, 50 mm N-ethylmaleimide). The lysates were sonicated for 10 s at 10% power (three times in total) and then centrifuged for 10 min at 17,000g at 4 °C. Equal protein amounts of each sample were then combined with GFP-trap agarose beads from ChromoTek (Martinsried, Germany) that had been washed once in IP buffer (40 μl of 50% GFP-trap bead slurry per IP) and incubated for 2 h at 4 °C with rotation. The beads were then washed three times with IP buffer via centrifugation at 2,000g for 2 min at 4 °C.
