Mechanism of allosteric activation in human mitochondrial ClpP protease

ABSTRACT: Continuous labelling HDX on WT ClpP and ClpP_extended, in apo and bortezomib-bound states. Pulse labelling HDX on WT ClpP and ClpP_extended, 1, 30, 180 minutes post a 100X dilution, samples were subjected to D2O-based buffer for 10 s. Folders for each experiment are organized per state, and time points. Peptide mapping and undeuterated controls are included.

Project description:Study of the short term (within the first 330 seconds) transcriptional response of S.cerevisiae upon a sudden addition of glucose. Experiment Overall Design: Chemostat cultivation â Saccharomyces cerevisiae (CEN PK 113-7D) was cultivated in an aerobic carbon-limited chemostat culture in a 7-litres fermentor (Applikon, The Netherlands) with a working volume of 4-l on the adapted doubled mineral medium (Verduyn et al., 1992) with 27.1 g.l-1 of glucose and 1.42 g.l-1 of ethanol, to support a biomass concentration of about 15 g dry weight.l-1. The dilution rate was set to be 0.05 hr-1 and the airflow rate was set to be 200 l.hr-1. Other fermentation parameters are: a pH controlled at 5, a temperature controlled at 30ËC, an overpressure of 0.3 bar and stirrer speed of 600 rpm. The chemostat was considered to obtain its stable steady state condition 5 resident times after the end of its batch phase. Experiment Overall Design: Glucose pulse experiment - At the age of 7 dilution times, the steady state chemostat culture was perturbed by the addition of 20 ml of glucose solution (200 g/l) to the fermentor so that the residual glucose concentration was suddenly increased to about 1 g/l (5.56 mM). The glucose solution was rapidly injected by a pneumatic system (< 1 s). Samples were taken prior to the glucose pulse (steady state samples) and within 360 s transient after the perturbation. Project description:The faecal indicator bacterium Escherichia coli K12 was used to study the effects of the global regulators RpoS and cAMP at the transcription level using microarray technology during short-term (physiological) adaptation to slow growth under limited nutrient supply. Effects due to the absence of one global regulator were assessed by comparing the mRNA levels isolated from rpoS or cya mutants under glucose-limited continuous culture at a dilution rate of 0.3 h-1 for the rpoS mutant or 0.16 h-1 for the cya mutant with those from wt E. coli grown under the same conditions.

Transcription profiling of human umbilical vein endothelial cells after pulsed or continuous estradiol exposure

Project description:The experiment aims to investigate differences in the transcriptional response of human umbilical vein endothelial cells to estradiol treatment associated with the mode of administration. Human umbilical vein endothelial cells were treated for 5 days with a 1h pulse of 2.4 x 10-8 M 7β-estradiol (E2) once every day or with continuous 10-9M E2, ensuring cells received the same 24h E2 exposure (concentration x time) of two treatments. Control cells were treated with ethanol vehicle. For pulsed treatment, cells were washed and fresh medium was added after the 1h estradiol pulse. For continuous daily treatments, cells were incubated for 24h with media containing estradiol following the same scheme of media changes. The experiment was repeated at least three times.

Two phases of mitogenic signaling unveil roles for p53 and EGR1 in elimination of inconsistent growth signals

Project description:Normal cells require continuous exposure to growth factors, in order to cross a restriction point and commit to cell cycle progression. This can be replaced by two short, appropriately spaced pulses of growth factors, where the first pulse primes a process, which is completed by the second pulse, and enables restriction point crossing. Through integration of comprehensive proteomic and transcriptomic analyses of each pulse, we identified three processes that regulate restriction point crossing: (i) The first pulse induces essential metabolic enzymes and activates p53-dependent restraining processes. (ii) The second pulse eliminates, via the PI3K/AKT pathway, the suppressive action of p53, as well as (iii) sets an ERK-EGR1 threshold mechanism, which digitizes graded external signals into an all-or-none decision obligatory for S-phase entry. Together, our findings uncover novel gating mechanisms, which ensure that cells ignore fortuitous growth factors, and undergo proliferation only in response to consistent mitogenic signals. 17 samples; one control sample, time zero.
