ProteomeTools – Part III - HLA Class I & II & non-tryptic peptides

ABSTRACT: The ProteomeTools project aims to derive molecular and digital tools from the human proteome to facilitate biomedical and life science research. Here, we describe the third iteration of the generation and multimodal LC-MS/MS analysis of >305,000 synthetic non-tryptic peptides representing HLA Class I & II ligands as well as peptides derived from the N-terminal proteases LysN and ApsN. This resource will be extended to 1.4 million peptides and all data will be made available to the public in ProteomicsDB.

Project description:The "proteotypic" synthetic peptide set from ProteomeTools, covering confidently and frequently identified proteins (124,875 peptides covering 15,855 human annotated genes), was obtained by Meier et al. (PXD019086). The raw Bruker data from synthetic peptides from ProteomeTools were analyzed with MaxQuant version 2.1.2.0. Individual spectrum peak files were searched against pool-specific databases. Default parameters were used, unless mentioned otherwise: carbamidomethylated cysteine was specified as a fixed modification and methionine oxidation as a variable modification. The minimal sequence length was set to 7 and the maximum sequence length was set to the maximum length of peptides in the pool.

Project description:Seeking to identify HLA class I peptides that originate from vaccinia virus proteins to understand the mechanism of immune protection. Note that vaccinia-infected B cells will still continue to present (primarily) a wide variety of peptides originating from endogenous proteins; this data set contains evidence for more than 5000 such peptides. The objective and challenge is to detect and identify the peptides that originate from the pathogen (vaccinia virus) in the presence (background) of this large number of endogensous 'self' peptides. Keywords: Peptide search results from multiple injections of multiple strong cation exchange fractions combined into one set of results.
