Intact Proteoforms from 10,000 Single Brain Cells

ABSTRACT: We performed intact proteoform profiling of 11303 single cells from the rat hippocampus using single-cell Proteoform imaging Mass Spectrometry (scPiMS). scPiMS realizes the benefits of direct extraction of intact proteins and demonstrates unprecedented throughput for mass spectrometry-based single cell proteomics. Utilizing a new informatics workflow dedicated for scPiMS, neurons, astrocytes or microglia cell types are assigned to 93% of the single cell population using proteoform signatures.

Top-down Proteomics of 10,000 Single Brain Cells

Project description:We introduce single-cell Proteoform imaging Mass Spectrometry (scPiMS), which realizes the benefit of direct extraction of intact proteins to process 10,836 single cells from the rat hippocampus. This new platform addresses the throughput bottleneck for single cell proteomics using mass spectrometry, boosting cell processing rates by >20-fold in the field. We identified 169 proteoforms <70 kDa from single brain cells and classified 2755 of them as neurons, astrocytes or microglia cell types.

Combination of digital microfluidics and magnetic bead-based intact proteoform elution for top-down nanoproteomics of single C. elegans

Project description:While most nanoproteomics approaches for the analysis of low-input samples are based on bottom-up LC-MS workflows, top-down approaches enabling proteoform characterization are still underrepresented. Using mammalian cell proteomes, we here established a facile one-pot sample preparation protocol based on protein aggregation on magnetic beads and intact proteoform elution using 40% v/v formic acid. Performed on a digital microfluidics device, the workflow enabled sensitive analysis of single Caenorhabditis elegans nematodes, increasing the number of proteoform identifications compared to in-tube sample preparation by 46%. Label-free quantification of single nematodes grown under different conditions allowed to identify changes in abundance of proteoforms not distinguishable by bottom-up proteomics. The workflow presented here will help to elucidate cellular changes on the proteoform level in other samples of limited availability.

Temporal tracking of microglia activation in neurodegeneration at single-cell resolution

Project description:In this study, we used single-cell RNA-sequencing to gain unprecedented insight into the phenotypic heterogeneity and the transcriptional dynamics of microglia cells during the progression of neurodegeneration. Briefly, by using a severe neurodegeneration mouse model with Alzheimer’s-like pathology and phenotypes (CK-p25 model), we surveyed microglia activation by RNA sequencing longitudinally at fine temporal- and single-cell resolution. In summary, our work identified previously unobserved heterogeneity in the response of microglia to neurodegeneration, discovered novel microglia cell states, revealed the trajectory of cellular reprogramming of microglia in response to neurodegeneration, and uncovered the underlying transcriptional programs. These insights into the molecular programs underlying microglia activation provided by our study may pave the way for designing new rational and efficient strategies to treat Alzheimer’s and other neurodegenerative diseases.

On-capillary cell lysis enables top-down proteomic analysis of single HeLa cells by CE-MS/MS

Project description:Proteomic analysis of limited samples and single cells requires specialized methods that prioritize high sensitivity and minimize sample loss. Consequently, sample preparation is one of the most important steps in limited sample analysis workflows to prevent sample loss. In this work, we have eliminated sample handling and transfer steps by processing intact cells directly in the separation capillary, online with capillary electrophoresis coupled to tandem mass spectrometry (CE-MS/MS) for top-down proteomic (TDP) analysis of low numbers of mammalian cancer cells (<10) and single cells. We assessed spray voltage injection of intact cells from a droplet of cell suspension (~1,000 cells) and demonstrated 0-9 intact cells injected with a dependency on the duration of spray voltage application. Application of spray voltage for 2 min injected an average of 7±2 cells and resulted in 33-57 protein and 40-88 proteoform identifications (N=4). To analyze single cells, manual cell loading by hydrodynamic pressure was used. Replicates of single cells (N=4) lysed on the capillary and analyzed by CE-MS/MS demonstrated a range of 17-40 proteins and 23-50 proteoforms identified. Furthermore, an additional cell line, THP-1, was analyzed at the single-cell level and proteoform abundances were compared to show the capabilities of single-cell top-down proteomics (SC-TDP) for assessing cellular heterogeneity. This study demonstrates the initial application of TDP in single-cell proteome-level profiling. These results represent the highest reported identifications from TDP analysis of a single HeLa cell and prove the tremendous potential for CE-MS/MS on-capillary sample processing for high sensitivity analysis of single cells and limited samples.

Identification of N-Glycopeptides based on Glycocarrier Strategy

Project description:In this work, we developed a glycocarrier strategy to amplify MS signals with isobaric labeling for highly sensitive intact N-glycopeptide characterization from single and small numbers of cells without enrichment. Successful application in cell lines and microglia from the regional mouse brain demonstrated its potential for N-glycoproteome profiling in previously unavailable biological systems.

Single Cell Proteoform Analysis Using scPiMS

Project description:We introduce single-cell Proteoform imaging Mass Spectrometry (scPiMS), which realizes the benefit of direct solvent extraction and MS detection of intact proteins from single cells drop casted onto glass slides. Sampling and detection of whole proteoforms by individual ion mass spectrometry enables a scalable approach to single-cell proteomics. This new scPiMS platform addresses the throughput bottleneck in single cell proteomics and boosts cell processing rate by several fold while accessing protein composition with higher coverage.

Community Evaluation of Glycoproteomics Informatics Solutions Reveals High-Performance Search Strategies for Glycopeptide Analysis

Project description:Mass spectrometry-based glycoproteomics studies now routinely report thousands of intact glycopeptides. Diverse informatics solutions aiding the challenging glycopeptide identification process have recently appeared, but their strengths and weaknesses have not been established leaving a critical knowledge gap that prevents rapid progress in the field. This interlaboratory study comprising both expert users (13 teams) and developers (9 teams) of glycoproteomics software is the first to evaluate the relative performance of current informatics solutions for accurate and comprehensive N- and O-glycopeptide identification. Two LC-MS/MS datasets of intact glycopeptides from serum proteins were shared with all teams. The relative team performance for large-scale glycopeptide analysis was systematically established through 11 orthogonal performance tests based on the assigned spectra reported by each team. This study has found that a diversity of approaches exists for comprehensive glycopeptide data analysis, has demonstrated the team-to-team (vari)ability of identifying intact glycopeptides from shared datasets, and, importantly, has revealed several high-performance informatics solutions and search strategies that will be useful to improve the challenging glycoproteomics data analysis in the immediate future.

Human cortical organoids with engineered microglia-like cells [CROP-seq]

Project description:Microglia play vital roles in the emergence and preservation of a healthy brain microenvironment with their impaired functions highlighted in neurodevelopmental and neurodegenerative disorders. However, investigating the microglia function in health and disease states has been challenging due to the lack of easily accessible human models. Here, we develop a method to generate functional microglia inside human cortical organoids (hCOs) from human embryonic stem cells (hESCs) and apply this system to dissect the role of microglia under inflammation induced by amyloid- (A). The overexpression of the myeloid-specific transcription factor PU.1 generated microglia-like cells in hCOs, producing mhCOs (microglia-containing hCOs) and engrafted in the mouse brain. Single-cell transcriptomics reveals that mhCOs acquire a microglia cell cluster with an intact complement/chemokine system. Functionally, microglia in mhCOs protect parenchyma from cellular and molecular damage caused by A. A-induced expression of genes associated with apoptosis, ferroptosis, and Alzheimer’s disease (AD) stage III genes was attenuated in mhCOs. Finally, we determined the function of AD-associated genes highly expressed in microglia in response to A by using pooled CRISPRi coupled with single-cell RNA sequencing in mhCOs. Together, mhCOs represent an innovative platform to investigate neurodegenerative disorders and serve to develop therapeutics in the future.
