Project description:Infections associated with antimicrobial-resistant bacteria now represent a significant threat to human health using conventional therapy, necessitating the development of alternate and more effective antibacterial compounds. Silver nanoparticles (Ag NPs) have been proposed as potential antimicrobial agents to combat infections. A complete understanding of their antimicrobial activity is required before these molecules can be used in therapy. Lysozyme coated Ag NPs were synthesized and characterized by TEMEDS, XRD, UV-vis, FTIR spectroscopy, zeta potential, and oxidative potential assay. Biochemical assays and deep level transcriptional analysis using RNA sequencing were used to decipher how Ag NPs exert their antibacterial action against multi-drug resistant Klebsiella pneumoniae MGH78578. RNAseq data revealed that Ag NPs induced a triclosan-like bactericidal mechanism responsible for the inhibition of the type II fatty acid biosynthesis. Additionally, released AgC generated oxidative stress both extra and intracellularly in K. pneumoniae. The data showed that triclosan-like activity and oxidative stress cumulatively underpinned the antibacterial activity of Ag NPs. This result was confirmed by the analysis of the bactericidal effect of Ag NPs against the isogenic K. pneumoniae MGH78578 1soxS mutant, which exhibits a compromised oxidative stress response compared to the wild type. Silver nanoparticles induce a triclosan like antibacterial action mechanism in multi-drug resistant K. pneumoniae. This study extends our understanding of anti-Klebsiella mechanisms associated with exposure to Ag NPs. This allowed us to model how bacteria might develop resistance against silver nanoparticles, should the latter be used in therapy.

Project description:The widespread use of silver nanoparticles (Ag NPs) has raised substantial health risks to environmental and human beings. Although various negative effects had been reported, little is known about the epigenetic toxicity induced by Ag+ and Ag NPs. This study characterized physiological and lncRNA profiles to explore the toxic effects and epigenetic mechanisms in Tetrahymena thermophila on exposure to Ag+ and three types of Ag NPs. We found that both of Ag+ and Ag NPs exhibited strong growth-inhibiting effects on T. thermophila. The toxicity was mainly caused by high levels of reactive oxygen species (ROS), which subsequently led to lipid peroxidation and mitochondrial dysfunction. As a defense mechanism against oxidative stress, the protist elicited an antioxidant response. Importantly, 1250 lncRNAs were differentially expressed under Ag+ or Ag NPs exposure relative to the non-exposure control, which were clustered into 15 expression modules in weighted gene co-expression network analysis. These gene modules exhibited toxicant-specific expression patterns, indicating that they play various regulatory roles, including cell growth inhibition, cell membrane cation channel activation, and oxidoreductase activity promotion. Taken together, this research illuminates how post-transcriptional mechanisms of a ciliated protozoa regulate responses to Ag+ and Ag NPs toxicities.

Project description:Nanotechnology is the creation, manipulation and use of materials at the nanometre size scale (1 to 100 nm). At this size scale there are significant differences in many material properties that are normally not seen in the same materials at larger scales. Although nanoscale materials can be produced using a variety of traditional physical and chemical processes, it is now possible to biologically synthesize materials via environment-friendly green chemistry based techniques. In recent years, the convergence between nanotechnology and biology has created the new field of nanobiotechnology that incorporates the use of biological entities such as actinomycetes algae, bacteria, fungi, viruses, yeasts, and plants in a number of biochemical and biophysical processes. The biological synthesis via nanobiotechnology processes have a significant potential to boost nanoparticles production without the use of harsh, toxic, and expensive chemicals commonly used in conventional physical and chemical processes. The aim of this review is to provide an overview of recent trends in synthesizing nanoparticles via biological entities and their potential applications.

Project description:Machine learning methods, particularly neural networks trained on large datasets, are transforming how scientists approach scientific discovery and experimental design. However, current state-of-the-art neural networks are limited by their uninterpretability: despite providing accurate predictions, they cannot describe how they arrived at their predictions. Here, using an ``interpretable-by-design'' approach, we present a neural network model that provides insights into RNA splicing, a fundamental process in the transfer of genomic information into functional biochemical products. Although we designed our model to emphasize interpretability, its predictive accuracy is on par with state-of-the-art models. To demonstrate the model's interpretability, we introduce a visualization that, for any given exon, allows us to trace and quantify the entire decision process from input sequence to output splicing prediction. Importantly, the model revealed novel components of the splicing logic, which we experimentally validated. This study highlights how interpretable machine learning can advance scientific discovery.

Project description:This work was focused on the germination of white mustard in the presence of high concentration of nitrate and silver nanoparticles (Ag NPs). High NO3- reduced primary root length while Ag NPs reversed the growth inhibition. Ag NPs increased root length also under normal conditions. RNA-seq of the seedling roots revealed that the presence of Ag NPs negatively affected the expression of genes involved in the ethylene signaling pathway. NO3- up-regulated auxin-responsive genes from SAUR family and down-regulated several auxin efflux carries, while Ag NPs down-regulated YUC9 associated with auxin biosynthesis and some SAUR genes. Comparison of transcriptional profiles of seedlings germinated on high NO3- with and without Ag NPs indicated that in the presence Ag NPs fewer genes involved in cell wall biogenesis and membrane functions and development were down-regulated and fewer genes involved in salicylic and jasmonic acid signaling were up-regulated. However, both Ag NPs and NO3- increased the expression of genes involved in response to various stresses (e.g. pathogens, hypoxia, oxidative stress) and suberin and cutin biosynthesis. We assume that the effect of Ag NPs was primarily related to the ethylene and auxin signaling pathways.

Project description:Accurately forecasting the case rate of malaria would enable key decision makers to intervene months before the onset of any outbreak, potentially saving lives. Until now, methods that forecast malaria have involved complicated numerical simulations that model transmission through a community. Here we present the first data-driven malaria epidemic early warning system that can predict the 13-week case rate in a primary health facility in Burkina Faso. Using the extraordinarily high-fidelity data of infant consultations taken from the Integrated e-Diagnostic Approach (IeDA) system that has been rolled out throughout Burkina Faso, we train a combination of Gaussian Processes and Random Forest Regressors to estimate the weekly number of malaria cases over a 13 week period. We test our algorithm on historical epidemics and find that for our lowest threshold for an epidemic alert, our algorithm has 30% precision with > 99% recall at raising an alert. This rises to > 99% precision and 5% recall for the high alert threshold. Our two-tailed predictions have an average 1σ and 2σ precision of 5 cases and 30 cases respectively.

Project description:Manufactured nanomaterials (MNMs) are increasingly incorporated into consumer products that are disposed into sewage. In wastewater treatment, MNMs adsorb to activated sludge biomass where they may impact biological wastewater treatment performance, including nutrient removal. Here, we studied MNM effects on bacterial polyhydroxyalkanoate (PHA), specifically polyhydroxybutyrate (PHB), biosynthesis because of its importance to enhanced biological phosphorus (P) removal (EBPR). Activated sludge was sampled from an anoxic selector of a municipal wastewater treatment plant (WWTP), and PHB-containing bacteria were concentrated by density gradient centrifugation. After starvation to decrease intracellular PHB stores, bacteria were nutritionally augmented to promote PHB biosynthesis while being exposed to either MNMs (TiO2 or Ag) or to Ag salts (each at a concentration of 5 mg L-1). Cellular PHB concentration and PhyloChip community composition were analyzed. The final bacterial community composition differed from activated sludge, demonstrating that laboratory enrichment was selective. Still, PHB was synthesized to near-activated sludge levels. Ag salts altered final bacterial communities, although MNMs did not. PHB biosynthesis was diminished with Ag (salt or MNMs), indicating the potential for Ag-MNMs to physiologically impact EBPR through the effects of dissolved Ag ions on PHB producers.

Project description:Barcoding of nano- and micro-particles allows distinguishing multiple targets at the same time within a complex mixture and is emerging as a powerful tool to increase the throughput of many assays. Fluorescent barcoding is one of the most used strategies, where microparticles are labeled with dyes and classified based on fluorescence color, intensity, or other features. Microparticles are ideal targets due to their relative ease of detection, manufacturing, and higher homogeneity. Barcoding is considerably more challenging in the case of nanoparticles (NPs), where their small size results in a lower signal and greater heterogeneity. This is a significant limitation since many bioassays require the use of nano-sized carriers. In this study, we introduce a machine-learning-assisted workflow to write, read, and classify barcoded PLGA-PEG NPs at a single-particle level. This procedure is based on the encapsulation of fluorescent markers without modifying their physicochemical properties (writing), the optimization of their confocal imaging (reading), and the implementation of a machine learning-based barcode reader (classification). We found nanoparticle heterogeneity as one of the main factors that challenges barcode separation, and that information extracted from the dyes' nanoscale confinement effects (such as Förster Resonance Energy Transfer, FRET) can aid barcode identification. Moreover, we provide a guide to reaching the optimal trade-off between the number of simultaneous barcodes and classification accuracy supporting the use of this workflow for a variety of bioassays.
