Impact of glucose on the central metabolome of C. minutissima

ABSTRACT: Axenic Chlorella minutissima (UTEX 2341) was grown under mixotrophic and autotrophic conditions to compare metabolome differences. The purpose of this study was to understand how glucose impacted the central metabolome of C. minutissima.

Machine learning accelerates the dissection of mitostasis as a cross-species central biological hub for leaf senescence

Project description:Leaf senescence is a tightly controlled and complex developmental process that shares many similarities across species, yet our understanding of the underlying conserved molecular mechanisms is still lacking. Here, we observed functional conservation of leaf senescence underlying pathways in A. thaliana, O. sativa, and S. lycopersicum. From machine learning-based integration of data from nearly 10 000 samples to obtain a universal regulatory network of leaf senescence, it was found that mitostasis is the cross-species central biological hub. We measure and compare changes in the transcriptome and metabolome of A. thaliana, O. sativa, and S. lycopersicum leaves under mitostress/natural senescence. In data from different species, mitostasis-related transcription factors binding site enrichment and amino acids expression changes converge on putative senescence modulators. Our study provides a cross-species, multi-omics perspective for understanding the leaf senescence conserved mechanisms.

Haemophilus ducreyi infection induces oxidative stress, central metabolic changes, and a mixed pro- and anti-inflammatory environment in the human host

Project description:Few studies have investigated host-bacterial interactions at sites of infection in humans using transcriptomics and metabolomics. Haemophilus ducreyi causes cutaneous ulcers in children and the genital ulcer disease chancroid in adults. We developed a human challenge model in which healthy adult volunteers are infected with H. ducreyi on the upper arm until they develop pustules. Here, we characterized host-pathogen interactions in pustules using transcriptomics and metabolomics and examined interactions between the host transcriptome and metabolome using integrated omics. In a previous pilot study, we determined the human and H. ducreyi transcriptomes and the metabolome of pustule and wounded sites of 4 volunteers (B. Griesenauer, et al. mBio 10(3):e01193-19 https://doi.org/10.1128/mBio.01193-19). While we could form provisional transcriptional networks between the host and H. ducreyi, the study was underpowered to integrate the metabolome with the host transcriptome. To better define and integrate the transcriptomes and metabolome, we used samples from both the pilot study (n=4) and new volunteers (n=8) to identify 5,495 human differentially expressed genes (DEGs), 123 H. ducreyi DEGs, 205 differentially abundant positive ions, and 198 differentially abundant negative ions. We identified 42 positively correlated and 29 negatively correlated human-¬H. ducreyi transcriptome clusters. In addition, we defined human transcriptome-metabolome networks consisting of 9 total clusters, which highlighted changes in fatty acid metabolism and mitigation of oxidative damage. Taken together, the data suggests a mixed pro- and anti-inflammatory environment and rewired central metabolism in the host that provides a hostile, nutrient limited environment for H. ducreyi.

Gene expression of central amygdala of mice

Project description:Purpose: The goals of this study are to screen out the changes of gene expression profile in response to high fat diet, an mRNA-seq was performed in central amygdala Methods: 6-week-old male wild-type mice were fed with high fat diet (HFD, containing 45% fat) or normal chow diet (ND) for 5 months. And then their central amygdala tissues were removed and total RNA was extracted to perform RNA sequencing. Results:The KEGG pathway analysis showed that genes related to neuroactive ligand-receptor interaction and calcium signaling pathway were dramatically upregulated after HFD Conclusions: Our study represents the first detailed analysis of central amygdalar transcriptomes of mice subjected to high fat diet, with biologic replicates, generated by RNA-seq technology. Our results show genes related to neuroactive ligand-receptor interaction and calcium signaling pathway were dramatically upregulated after high fat diet feeding,which hint at the importance of ion channel in central amygdala after high fat feeding.

Isoform diversity and regulation in peripheral and central neurons revealed through RNA-Seq

Project description:To fully understand cell type identity and function in the nervous system there is a need to understand neuronal gene expression at the level of isoform diversity. Here we applied Next Generation Sequencing of the transcriptome (RNA-Seq) to purified sensory neurons and cerebellar granular neurons (CGNs) grown on an axonal growth permissive substrate. The goal of the analysis was to uncover neuronal type specific isoforms as a prelude to understanding patterns of gene expression underlying their intrinsic growth abilities. Global gene expression patterns were comparable to those found for other cell types, in that a vast majority of genes were expressed at low abundance. Nearly 18% of gene loci produced more than one transcript. More than 8000 isoforms were differentially expressed, either to different degrees in different neuronal types or uniquely expressed in one or the other. Sensory neurons expressed a larger number of genes and gene isoforms than did CGNs. To begin to understand the mechanisms responsible for the differential gene/isoform expression we identified transcription factor binding sites present specifically in the upstream genomic sequences of differentially expressed isoforms, and analyzed the 3’ untranslated regions (3’ UTRs) for microRNA (miRNA) target sites. Our analysis defines isoform diversity for two neuronal types with diverse axon growth capabilities and begins to illuminate the complex transcriptional landscape in two neuronal populations. Impact of thiamine metabolites and spent medium from Chlorella sorokiniana on metabolism in the green algae Auxenochlorella prototheciodes (part I)

Project description:The purpose of this study is to determine how thiamine metabolites impact central metabolism in Auxenochlorella protothecoides when grown in the presence of glucose. We hypothesize that thiamine metabolites alleviate bottlenecks in the TCA cycle and gluconeogensis, thus allowing for greater starch production when they are present. Cells were grown in bioreactors: 3 control cultures with no thiamine metabolites, 3 cultures received thiamine, 3 recieved HMP, and 3 were grown on residual medium from another algae species - Chlorella sorokiniana. We suspect that this residual medium also contains thiamine metabolites. Samples were taken daily from each of these 12 cultures over a 5 day time course so that we can observe build-up of metabolites over time.
