Project description:Dysregulated lipid metabolism underpins many chronic diseases including cardiometabolic diseases. Mass spectrometry-based lipidomics is an important tool for understanding mechanisms of lipid dysfunction and is widely applied in epidemiology and clinical studies. With ever-increasing sample numbers, single batch acquisition is often unfeasible, requiring advanced methods that are accurate and robust to batch-to-batch and inter-day analytical variation. Herein, an optimised comprehensive targeted workflow for plasma and serum lipid quantification is presented, combining stable isotope internal standard dilution, automated sample preparation, and ultra-high performance liquid chromatography-tandem mass spectrometry with rapid polarity switching to target 1163 lipid species spanning 20 sub-classes. The resultant method is robust to common sources of analytical variation including blood collection tubes, haemolysis, freeze-thaw cycles, storage stability, analyte extraction technique, inter-instrument variation and batch-to-batch variation with 820 lipids reporting a relative standard deviation of <30% in 1048 replicate quality-control plasma samples acquired across 16 independent batches (total injection count= 6142). However, sample haemolysis of greater than 0.4% impacted lipid concentrations, specifically for phosphatidylethanolamines (PEs). Low inter-instrument variability across two identical LC-MS systems indicated feasibility for intra-/inter-lab parallelisation of the assay. In summary, we have optimised a comprehensive lipidomic protocol to support rigorous analysis for large-scale, multi-batch applications in precision medicine.

Project description:We developed a unique multi-batch benchmarking dataset. The design is based on a standard two-species dilution model3,18,19 with mouse plasma used to create a background of potentially interfering peptides at 1:1 ratios while yeast cultures are mixed across a range of known ratios. For the purposes of investigating how best to combine isobaric batches the experiment is designed with two main goals. First, we needed multiple batches of data containing a wide range of known changes, with some large enough to test the dynamic range of our instrument, and others small enough to probe our capacity for detecting small perturbations. Second, we need a wide variety of batch compositions to better reflect the full set of patterns that we might observe when studying a random assortment of genetically diverse samples. To this end, yeast proteomes were diluted at eleven different levels of known changes with a maximum dilution of 1/32 by the use of an automated liquid handler. To generate a diversity of batch compositions across the proteome, we cultured yeast in various carbon and nitrogen source combinations known to substantially alter the yeast proteome20. Project description:Plasma samples from healthy volunteers were used for the microarray analysis. The fresh sample and intentionally hemolyzed one due to negative pressure were examined. Microarray analyses were performed using the 3D-Gene microRNA microarray platform, and RNA extraction was conducted according to the manufacturer’s instructions. Only a very small amount of total RNA was present in the plasma samples; therefore 2 out of the 4 µl of total RNA extracted from 300- µl of plasma samples were used in microarray experiments.

Project description:Trypanosomes were sorted (0 cells, 1 cell, 50 cells) using a FACSaria III (BD Biosciences; precision: single-cell; nozzle: 100 µm). Forward-scatter area (FCS-A) versus side-scatter area (SSC-A) was used to gate the cells. Trypanosomes were sorted in 48-wells plate (Brand) filled with 2.6 µL of lysis buffer (0.01 µL of RNAse inhibitor (Takara) and 1x Lysis buffer (Takara) in RNAse-free water). Immediately after sorting cells were placed on ice for 5 minutes and stored at -80 °C. 50 and single trypanosomes were prepared using SMART-Seq v4 Ultra Low Input RNA Kit (Takara) using one fourth of reagents volumes compared to the supplier instructions. PCR amplification was performed using 26 cycles using supplier recommendations. cDNA was purified using XP beads (Beckman Coulter) and recovered in 15 µL of elution buffer (Takara). Libraries were quantified using the Qubit Hs Assay (Life Technologies) and the qualities of the libraries were further monitored using a Bioanalyzer (Agilent). Similar to what has been published previously 19, 1 ng of cDNA was subjected to a tagmentation-based protocol (Nextera XT, Illumina) using one-quarter of the recommended volumes, 10 minuntes for tagmentation at 55 °C and 1 minute extension time during PCR amplification. Libraries were pooled (96 libraries for NextSeq) and sequencing was performed in paired-end mode for 2 × 75 cycles using Illumina's NextSeq 500.
