Project description:JAV1 functions as a negative regulator to control plant defense. Defense-related genes were highly induced in JAV1 RNAi plants compared to wild-type plants in response to wounding or jasmonate treatments. We used microarrays to detail the global programme of gene expression underlying JAV1 effects on expression of genes involving in defense response, lipid metabolism and regulating transcription. For the Affymetrix microarray assay with 100 uM MeJA treatment, 21-day-old seedlings grown in MS medium were treated with 100 μM MeJA for various time periods (0, 1, and 4 hours). For the Affymetrix microarray assay with wounding treatment, JAV1 RNAi line Ri17 versus wild-type was utilized after mechanical wounding for various time periods. Four rosette leaves from 21-day-old plants were crushed across the midrib with a forceps. About 30% of each leaf was damaged. Wounded leaves were harvested at various time periods (0, 0.5, and 1 hour) for RNA extraction. Control plants were untreated and leaves were harvested for RNA extraction.

Project description:Gene-to-gene coexpression analysis is a powerful approach to infer function of uncharacterized genes. To perform non-targeted coexpression analysis of tomato genes, we collected a developmental gene expression dataset using various tissues of tomato plant. Expression data are collected from 24 different tissue types including root, hypocotyl, cotyledon, leaf at different stages, and fruit tissues at 4 different ripening stages from 4 different Solanum lycopersicum cultivars. Fruits were separated to the flesh and the peel. These two tissue types indeed showed remarkably different gene expression profiles. We also collected data from 4 different ripening stages (mature green, yellow, orange, and red) to detail the changes during ripening. By using this gene expression dataset, we calculated pair-wise Pearson’s correlation coefficients, and performed network-based coexpression analysis. The analysis generated a number of coexpression modules, some of which showed an enrichment of genes associated with specific functional categories. This result will be useful in inferring functions of uncharacterized tomato genes, and in prioritizing genes for further experimental analysis. We used Affymetrix GeneChip Tomato genome Arrays to detail the global gene expression change using 24 different tomato tissue types (67 hybridizations).

Fruit tissues were sampled from S. lycopersicum cultivars Micro-Tom, Anthocyanin fruit (Aft, LA1996), Line27859, and Momotaro 8 (Takii, Japan). From Micro-Tom fruit, the peel and the flesh were separately sampled from 4 different ripening stages: mature green (MG, approximately 30 day after anthesis), yellow (Y, approximately 35 days after anthesis), orange (O, approximately 38-40 days after anthesis), and red (R, approximately 45-48 days after anthesis). From fruits of Aft and Line27859, the peel and the flesh were sampled at mature green (MG, approximately 40 days after anthesis) and red (R, approximately 50-55 days after anthesis) stages. From Momotaro 8, the peel and the flesh were sampled at red (R, 50- approximately 50-55 days after anthesis) stages. For each tissue type, 2-4 biological replicates were made in RNA preparation.

Four different experimental conditions were carried out: basal (MS), glucose (MS-G), chitin (MS-Q) and tomato plant (MS-P). Two biological replicates were analyzed by microarray for each experimental condition. Three independent cultures of mycelium were pooled for each biological replicate.

Project description:The aim of this study is to investigate the effects of dietary plant and animal proteins on gut metabolism and markers for colorectal cancer as well as blood protein metabolites and markers for type 2 diabetes in healthy adults. The study participants will be stratified into three groups with different protein composition in diets: 1) animal 70%/plant 30%; 2) animal 50%/plant 50% and 3) animal 30%/plant 70%. The participants will get part of their diet as ready foods or raw material to promote their compliance. The participants will also get personal advice for their diets. Blood, stool and urine samples will be collected in the beginning and in the end of the 12 week intervention, as well as phenotype measures like BMI, blood pressure and body composition. The participants will also fill food diary before and in the end of the intervention.

Project description:Plant roots secrete secondary metabolites to sense the enviroment around them. Among them, terpenes play a prominent role. Terpenes can have either fungistatic or fungicide action. However, their exact role in plant-host interactions is not fully understood. Verticillium longisporum is a soilborne pathogen causing disease in Brasicacae plants. In this project we investigated the transcriptomic changes of this species upon exposure to the β-pinene monoterpene in different time points 0hpi, 8hpi, 24hpi and 24hpi.

Project description:Temperature passively affects many biological processes. It is therefore challenging to study dedicated temperature signalling pathways orchestrating plant thermomorphogenesis; a suite of elongation growth-based adaptations that enhance leaf cooling capacity. Following a chemical genetics approach, we screened a chemical library for compounds that restored abolished hypocotyl elongation in the pif4-2 deficient mutant background in the model plant Arabidopsis thaliana. The small aromatic compound ‘Heatin' (N'-[(2-hydroxy-1-naphthyl)methylene]-2-(1-naphthylamino)propanohydrazide), with 1-aminomethyl-2-naphthol, as minimal active moiety, was isolated as potent enhancer of elongation growth. Here we assessed the transcriptomic changes induced by the compound, by supplementing the MS-agar growth medium with Heatin compared to DMSO solvent, in whole seedlings of the Col-0 wild type background in control (22oC) and high ambient temperature conditions (27oC).

Project description:Plant pathogens require lethal virulence factors, susceptible hosts, and optimal environmental conditions for disease establishment. High soil salinity, exacerbated by climate change, significantly impacts agro-biological ecosystems. However, the overall interactions between plant pathogens and salt stress are not fully characterized or understood. This study examines the effects of salt stress on representative plant pathogens: Burkholderia gladioli, Pectobacterium carotovorum subsp. carotovorum, and Ralstonia solanacearum. Using pan-genome-based comparative transcriptomics, we analyzed the comprehensive alterations within the biological systems of plant pathogens when treated with 200 mM NaCl. Our results highlight the differential responses between salt-sensitive and salt-tolerant pathogens to salt stress.
