Project description:The proliferative darkening syndrome (PDS) is an annually recurring disease that causes species-specific die-off of brown trout (Salmo trutta fario) in PDS-impacted pre-alpine rivers of central Europe. The mortality rate for PDS is near 100% and consequently the survival of brown trout populations in the impacted regions is threatened. The progression of PDS occurs in two stages, a subclinical stage and a symptomatic stage, over a time period of more than 3 months starting in spring and culminating with the die-off of brown trout in late summer. Based on experimental evidence it is hypothesized that PDS is caused by an infectious agent. To substantiate this working hypothesis as well as to discern the type of pathogen likely to be responsible for PDS, microarray analysis were conducted using a salmonid-specific cDNA microarray to assess the hepatic immune response of brown trout during the progression of PDS in 7-day intervals over a time period of 98 days.The microarray analysis revealed that brown trout suffering from PDS exhibit increased hepatic expression of important anti-viral genes both during the subclinical stage of PDS, namely the Barrier-to-autointegration factor, and during the symptomatic stage of PDS, namely the interferon regulatory factor 1 as well as the Guanylate-binding protein 1. Additionally, during the symptomatic stage of PDS there is strong hepatic up-regulation of the chemokine CCL19, complement components C1QC and C6, Proteasome activator complex subunits 1 and 2 as well as a variety of both MHC class I and MHC class II transcripts. In conclusion, the increased expression of hepatic immune response genes involved in a variety of immune system processes that mediate defense against infection identified by the microarray analysis during the progression of PDS support the working hypothesis that PDS is caused by an infectious agent. Furthermore, the up-regulation of antiviral immune response genes during both the subclinical stage and the symptomatic stage of PDS suggests that this disease is caused by a pathogenic virus. On May 29, 2008, brown trout (Salmo trutta fario) of the same age class (1+) with an individual weight ranging between 25-85 grams were obtained from a single hatchery (Schwäbischer Fischereihof Salgen, Fachberatung für Fischerei Schwaben, Germany) and randomly allocated to one of two different experimental stations that are both located along the Iller river, named here simply the control station (location by Oberstdorf, Germany) and the treatment station (location by Kempten, Germany). At both experimental stations brown trout were held in tanks (n=750 at the treatment station and n=70 at the control station) that were supplied with water from the Iller river in a flow-through system. Sampling at both experimental stations started on May 29, 2008, which was also the day on which the fish were first transferred to their exposure tanks (referred to as 0 day post exposure; d.p.e), and ended on the 5th of September 2008. At the treatment station 3 fish were sampled each day (always at 2pm), whereas at the control station 3 fish were sampled in 7-day intervals (always at 12 noon). Fish were anaesthetized by a blow to the head and organ tissue of interest (liver, kidney, spleen, gill, muscle, stomach and foregut tissue) were immediately harvested from sacrificed fish, snap-frozen in liquid nitrogen and subsequently stored at -80°C. Livers from the three brown trout (n=3) that were sampled concurrently from both treatment and control group (n=2) in 7-day intervals starting 7 d.p.e (7, 14, 21, 28, 35, 42, 49, 56, 63, 70, 77, 84, 91 and 98 d.p.e; n=14) were recruited for the use in the microarray analysis. Microarray analyses were performed using a direct comparison two-channel design in which equimolar amounts of liver sample of one brown trout from both treatment and control group were co-hybridized on the same microarray. For each time point (n=14) microarray co-hybridizations were repeated in triplicate (n=3) and included one dye-swap in order to reduce dye-bias. Thus a total of 42 microarray slides were used in this study (3 biological replicate microarrays x 14 time points = 42 microarrays).

Project description:The fungal disease of bats, white-nose syndrome (WNS), is caused by the pathogen Pseudogymnoascus destructans (Pd). WNS-positive little brown bats (Myotis lucifugus) can exhibit an immune response during infection that include increases in cytokine and pro-inflammatory mediator gene levels. While bioactive lipid mediators (oxylipins) formed by enzymatic oxidation of polyunsaturated fatty acids (PUFAs) can contribute to this type of immune response, their role in WNS pathophysiology have not been investigated. Nonenzymatic conversion of PUFAs can also occur due to reactive oxygen species (ROS), however, these enantiomeric isomers will lack the same signaling properties. In this study, we performed a series of targeted lipidomic approaches on laboratory Pd-inoculated bats to assess changes in their splenic lipidome, including the formation of lipid mediators at early stages of WNS. Hepatic lipids previously identified were also resolved to a higher structural detail. We compared WNS-susceptible M. lucifugus to a WNS-resistant species, the big brown bat (Eptesicus fuscus). Altered splenic lipid levels were only observed in M. lucifugus, with lower total levels of glycerophospholipids (GPs) and free fatty acids (FFAs) in the Pd-inoculated group compared to the sham-inoculated group. Lower concentrations of splenic GPs were observed in lipid compounds containing 18:2 or saturated acyl chains. Differences in splenic FFAs included both omega-3 (including docosahexaenoic acid [DHA]) and omega-6 compounds. Increased levels of an enantiomeric monohydroxy DHA (4-hydroxydocosahexaenoic [HDoHE], 10-HDoHE, and 13-HDoHE) mixture, suggesting nonenzymatic formation, along with 6-keto-PGF1a were found. Changes in previously identified hepatic lipids were confined to omega-3 constituents. Together, these results suggest that increased oxidative stress, but not an inflammatory response, is occurring in bats at early stages of WNS that proceeds fat depletion.

Project description:Hepatocytes generated from human induced pluripotent stem cells (hiPSCs) are unprecedented resources for pharmaceuticals and cell therapy. However, little attention has so far been paid to variations among hiPSC lines in terms of their hepatic differentiation. We developed an improved hepatic differentiation protocol and compared multiple hiPSC lines. This comparison indicated that the hepatic differentiation propensity varies among sibling hiPSC clones derived from the same adult human dermal fibroblasts (aHDFs). In addition, hiPSC clones derived from peripheral blood cells (PB-iPSCs) consistently showed good hepatic differentiation efficiency, whereas many hiPSC clones from adult dermal fibroblasts (aHDF-iPSCs) showed poor hepatic differentiation. However, when we compared hiPSCs from blood and dermal fibroblasts from the same individuals, we found that variations in hepatic differentiation were largely attributable to donor differences, rather than to the types of the original cells. In order to understand the molecular mechanisms underlying the observed variations in hepatic differentiation, we performed microarray analyses of sibling aHDF-iPSC clones, and aHDF- and PB-iPSC clones from the same individuals. Project description:We established a new minimal congenic rat strain containing only a single gene, Zbtb16, from a metabolic syndrome model, the polydactylous rat (PD/Cub) strain, within the spontaneously hypertensive rat (SHR) strain genomic background. 16-week-old SHR and SHR-Zbtb16 rat dams were fed either standard diet during pregnancy and 4 weeks of lactation (control groups) or a high-sucrose diet (HSD, 70% calories as sucrose) during the same period. We have compared the transcriptome profile (GeneChip Rat Gene 2.1 ST Array Strip) in liver, brown and white adipose tissue in adult male offspring of SHR and SHR-Zbtb16 rat dams.

Project description:Background: Schistosoma japonicum (S. japonicum) is a parasitic flatworm that is the aetiological agent of human schistosomiasis, an important cause of hepatic fibrosis. Schistosomiasis-induced hepatic fibrosis is a consequence of the highly fibrogenic nature of egg-induced granulomatuous lesions, the main pathogenic factor of schistosomiasis. Although global awareness of the association between schistosomiasis-indued hepatic fibrosis and s. japonicum infection is increasing, little is known about the molecular differences associated with rapid progression to schistosomiasis in cirrhotic patients. Methods: We systematically used data-independent acquisition (DIA)-based liquid chromatography-mass spectrometry to identify differentially expressed proteins in serum samples from patients with advanced S. japonicum-induced hepatic fibrosis. Results: On the basis of our analysis, we identified 1,144 proteins, among which 66 were differentially expressed between the healthy control and SHF-F2 groups and 214 were differentially expressed between the SHF-F2 and SHF-F4 groups (up- or downregulation of at least 1.5-fold in serum samples). Furthermore, our results indicated that two selected proteins (C1QA and CFD) are potential biomarkers for distinguishing patients with SHF-F2 and SHF-F4 resulting from S. japonicum infection. Conclusions: This report is the first to provide a global proteomic profile of serum samples from patients with advanced S. japonicum-induced hepatic fibrosis. C1QA and CFD are potentially diagnostic markers for patients with SHF-F2 and SHF-F4 resulting from S. japonicum infection, although further large-scale studies are needed. Our DIA-based quantitative proteomic analysis revealed molecular differences among individuals with different stages of advanced S. japonicum-induced hepatic fibrosis and might provide fundamental information for further detailed investigations.

Project description:To explore the molecular basis for TSC22D4 function in hepatic lipid homeostasis in vivo TSC22D4 was knocked down in the mouse liver using adenovirus and performed genome wide expression analysis. 1x10^9 plaque-forming units (pfu) per recombinant virus were administered via tail vein injection. Mice (C57Bl/6) were sacrificed 7 days after infection. Hepatic RNA was isolated and used for whole genome expression analysis.

Project description:Deficiency of fatty acid translocase Cd36 has been shown to play major role in pathogenesis of metabolic syndrome components in the spontaneously hypertensive rat (SHR). We have tested the hypothesis that effects of Cd36 mutation on features of metabolic syndrome are contextually-dependent on genomic background. We have derived two new congenic strains by introgression of limited chromosome 4 regions of SHR origin, both including defective Cd36 gene, into genetic background of highly inbred model of insulin resistance and dyslipidemia, polydactylous (PD) rat strain. We have subjected standard diet-fed adult males of PD and the 2 congenic PD.SHR4 strains to metabolic, morphometric and transcriptomic (Affymetrix Rat 1.0 ST Exon array) profiling. We observed significantly improved glucose tolerance and lower fasting insulin in PD.SHR4 congenics than in PD. One of the PD.SHR4 strains also showed lower triglyceride concentrations across major lipoprotein fractions combined with higher concentrations of LDL cholesterol compared to PD progenitor. The other PD.SHR4 strain had lower total and HDL cholesterol as well as lower LDL and HDL triacylglycerol content compared to PD. The hepatic transcriptome assessment revealed network of genes differentially expressed between PD and PD.SHR4 with significant enrichment by members of circadian rhythmicity pathway (Arntl (Bmal1), Clock, Nfil3, Per2 and Per3). In summary, the introduction of chromosome .4 region of SHR origin including defective Cd36 into PD genetic background resulted in disconnected shifts of metabolic profile along with distinct changes in hepatic transcriptome. The synthesis of the current results with those obtained in other Cd36-deficient strains indicate that the eventual metabolic effect of deleterious mutation such as that of SHR-derived Cd36 is not absolute, but rather a function of complex interactions between environment and genomic background, upon which it operates. Affymetrix GeneChip® Rat Exon 1.0 ST Array was used to determine the transcriptomic characteristics of the PD.SHR4a and the progenitor PD strain. We extracted total RNA from the liver of 4-month-old males of both strains (n=8/per strain) using phenol-chloroform and purified with the RNeasy Mini kit (Qiagen) in accordance with the manufacturer’s protocol. The quality of the total RNA was verified by the Agilent 2100 Bioanalyzer system. Double-stranded complementary DNA (cDNA) was synthesized from total RNA. The labeled and fragmented cDNA was pooled for each strain and hybridized to Affymetrix GeneChip® Rat Exon 1.0 ST Arrays (PD.SHR4a - 2 chips; PD - 3 chips). The whole hybridization procedure including DNA adjustment was performed according to the protocol recommended by Affymetrix.
