Project description:To obtain translational profiles for all mRNAs, polysome preparations are separated according to their size using a sucrose gradient and the mRNAs in each fraction are identified and quantified with DNA microarrays. Starting with exponentially growing cells, we analyzed 12 polysome fractions using DNA microarrays containing elements for all known and predicted genes of fission yeast. This approach provided data on average numbers of associated ribosomes for most transcripts.

Project description:Understanding the interactions of nanostructures with biological systems is essential to nanotoxicological research. Using a microarray-based toxicogenomics approach at early stage, this study investigated the relationship between particle size and toxicity of silica particles (SP) with diameters of 30, 70, and 300 nm (SP30, SP70, and SP300) as well as the mechanism of injury in mice. Two experiments with SiO2 particles of different sizes were considered in mice. One was aimed to investigate the dose-response relationship of SP70 toxicity at a dose of 10, 20, or 40 mg/kg (experiment 1), and the other set to study the size-response relationship of SP-induced toxicity using SP30, SP70, or SP300 (experiment 2). In experiment 2, two dosages each of SP30, SP70, and SP300 were performed. One was 10 mg/kg at three particle sizes, and the other was toxic doses of the three particle sizes, i.e., 10 mg/kg for SP30, 40 mg/kg for SP70, and 200 mg/kg for SP300. The toxic doses of the three particle sizes of SP were decided on the basis of the results of histopathological examinations and serum biochemical analysis in our previous study.n = 5

Bacterial Preferences for Specific Soil Particle Size Fractions Revealed by Community Analyses.

Project description:Genetic fingerprinting demonstrated in previous studies that differently sized soil particle fractions (PSFs; clay, silt, and sand with particulate organic matter (POM)) harbor microbial communities that differ in structure, functional potentials and sensitivity to environmental conditions. To elucidate whether specific bacterial or archaeal taxa exhibit preference for specific PSFs, we examined the diversity of PCR-amplified 16S rRNA genes by high-throughput sequencing using total DNA extracted from three long-term fertilization variants (unfertilized, fertilized with minerals, and fertilized with animal manure) of an agricultural loamy sand soil and their PSFs. The PSFs were obtained by gentle ultrasonic dispersion, wet sieving, and centrifugation. The abundance of bacterial taxa assigned to operational taxonomic units (OTUs) differed less than 2.7% between unfractionated soil and soil based on combined PSFs. Across the three soil variants, no archaeal OTUs, but many bacterial OTUs, the latter representing 34-56% of all amplicon sequences, showed significant preferences for specific PSFs. The sand-sized fraction with POM was the preferred site for members of Bacteroidetes and Alphaproteobacteria, while Gemmatimonadales preferred coarse silt, Actinobacteria and Nitrosospira fine silt, and Planctomycetales clay. Firmicutes were depleted in the sand-sized fraction. In contrast, archaea, which represented 0.8% of all 16S rRNA gene sequences, showed only little preference for specific PSFs. We conclude that differently sized soil particles represent distinct microenvironments that support specific bacterial taxa and that these preferences could strongly contribute to the spatial heterogeneity and bacterial diversity found in soils.
