Project description:In an effort to identify biomarkers of recurrence, we have performed global RNA-sequencing on 106 formalin-fixed, paraffin-embedded (FFPE) prostatectomy samples from 100 patients at three independent sites, and identified a new set of biomarkers of biochemical recurrence composed of a 24-gene panel. We validated this 24-gene panel on an independent publicly available dataset of 140 patients and this new panel outperformed previously published markers based on cell proliferation gene sets in terms of prediction of biochemical recurrence (BCR). In addition we identified differences in gene expression between Gleason Pattern 4+3 and Gleason Pattern 3+4 tumors. 106 samples from 100 patients were sequenced. Six samples were sequenced from two independent RNA preps and libraries. All samples were taken from FFPE Radical Prostatectomies. Samples were obtained from Atlanta VA Medical Center, U. Toronto Sunnybrook Research Centre, and Moffitt Cancer Center.

Project description:Metastatic colorectal carcinoma is one of the most common cancers in the world, second most commonly diagnosed cancer in Europe. Approximately 25% of patients initially diagnosed with colorectal carcinoma have metastases at the time of the first diagnosis and almost 50% of the diagnosed patients develop metastases, which explains the high mortality rate of these tumors. The carcinogenic process can be inhibited by the inactivation of EGFR receptors, making them important therapeutic targets. However, around 90-80% of patients do not respond to the EGFR targeted therapy. Resistance is mainly due to KRAS gene mutations. In this study, we built a 171 mutations panel (OncoAlvo®) that screens all mutations recommended by the ESMO, ASCO & NICE Medical Guidelines with 99% accuracy. The samples were simultaneously genotyped by other techniques to validate our panel and accuracy.
Project description:Abusive head trauma (AHT) is a leading cause of mortality and morbidity in infants. We explored novel AHT biomarkers via untargeted proteomics of peripheral postmortem blood (PMB) specimens collected during medico-legal autopsies of infants. The panel of PMB biomarkers was confirmed in antemortem serum samples as a potential signature capable of being applied to living patients to support AHT screening and improve their prognosis through early medical care.
Project description:The objective of this study is to identify genes and pathways involved in the progression of atherosclerotic plaques from early to advanced stage in humans. Samples from atherosclerotic carotid artery segments, from early ((pathological) intimal thickening and intimal xanthoma) and from advanced (thin or thick fibrous cap atheroma) lesions, have been retrieved from the Maastricht Pathology Tissue Collection (MPTC). Tissue was obtained during autopsy (Dept of Pathology, Maastricht University Medical Centre). Collection, storage in the Maastricht Pathology Tissue Collection (MPTC) and use of tissue and patient data were performed in agreement with the "Code for Proper Secondary Use of Human Tissue"
