Project description:Most transcription factors (TFs) can bind to a population of sequences closely related to a single optimal site. However, some TFs can bind to two distinct sequences that represent two local optima in the Gibbs free energy of binding (?G). To determine the molecular mechanism behind this effect, we solved the structures of human HOXB13 and CDX2 bound to their two optimal DNA sequences, CAATAAA and TCGTAAA. Thermodynamic analyses by isothermal titration calorimetry revealed that both sites were bound with similar ?G. However, the interaction with the CAA sequence was driven by change in enthalpy (?H), whereas the TCG site was bound with similar affinity due to smaller loss of entropy (?S). This thermodynamic mechanism that leads to at least two local optima likely affects many macromolecular interactions, as ?G depends on two partially independent variables ?H and ?S according to the central equation of thermodynamics, ?G = ?H - T?S.

Project description:Undifferentiated uterine sarcoma is a diagnosis of exclusion with limited molecular genetic data available. Recent recognition of high-grade endometrial stromal sarcomas with diverse genotypes suggests that some tumors classified as undifferentiated uterine sarcomas may represent misdiagnosed high-grade endometrial stromal sarcomas. Archival material from 10 tumors diagnosed as undifferentiated uterine sarcomas in 2009 to 2017 were collected. BCOR immunohistochemistry and fluorescence in situ hybridization (FISH) using break-apart probes flanking BCOR, ZC3H7B, CCNB3, YWHAE, NUTM2, JAZF1, and BCORL1 were performed. Tumors lacking or harboring gene rearrangement with no known fusion partner by FISH were subjected to targeted RNA sequencing. Morphology was correlated with FISH and sequencing results. BCOR expression was moderate to strong in ≥50% of cells in 8 tumors, while weak in <5% cells and negative in 2. FISH detected mutually exclusive ZC3H7B-BCOR and YWHAE-NUTM2 fusions in 3 uniform undifferentiated uterine sarcomas; 2 pleomorphic tumors harbored YWHAE rearrangement with no known partner. Targeted RNA sequencing of 5 FISH-negative uniform undifferentiated uterine sarcomas detected BRD8-PHF1 and YWHAE-NUTM2B fusions and BCOR internal tandem duplication in 4 of them. Tumors with YWHAE-NUTM2 fusions and BCOR genetic abnormalities showed morphology characteristic of high-grade endometrial stromal sarcomas. No fusions were detected by sequencing in the tumor with YWHAE rearrangement only by FISH. Most tumors classified as undifferentiated uterine sarcomas represent misdiagnosed high-grade endometrial stromal sarcomas. BCOR expression in ≥50% of cells may help triage tumors for molecular confirmation of high-grade endometrial stromal sarcoma-related genetic abnormalities. Novel YWHAE rearrangements may define a subset of true undifferentiated pleomorphic sarcomas.

Project description:Correct pre-mRNA processing in higher eukaryotes vastly depends on splice site recognition. Beyond conserved 5’ss and 3’ss motifs, splicing regulatory elements (SREs) play a pivotal role in this recognition process. Here, we present in silico designed sequences with arbitrary a priori prescribed splicing regulatory HEXplorer properties that can be concatenated to arbitrary length without changing their regulatory properties. We performed pulldown analysis to identify RNA-binding proteins, that bind either sequence segments with a HEXplorer score amplitude of +10.32, –0.15 or -10.35.

Project description:Eukaryotic chromatin is partitioned into domains called TADs that are broadly conserved between species and virtually identical among cell types within the same species. Previous studies in mammals have shown that the DNA binding protein CTCF and cohesin contribute to a fraction of TAD boundaries. However, the relative importance of the role of epigenetic activity (like histone marks and transcription) over the genetic information (DNA sequence) in TAD formation is still not understood. Using our new software, HiCExplorer, we annotated high-resolution (570 bp) TAD boundaries in flies and identified eight DNA motifs enriched at boundaries. Known insulator proteins bind five of these motifs while the remaining three motifs are novel. We find that boundaries are either at core promoters of active genes or at non-promoter regions of inactive chromatin and that these two groups are characterized by different sets of DNA motifs. In contrast to mammals, the CTCF motif is not a major boundary motif in flies, while the motifs identified by M1BP and Beaf32 are highly enriched on boundaries. Using refined in-situ Hi-C experiments and analysis in cells depleted of M1BP, we show that M1BP is a new boundary protein that is important for fly genome organisation. We demonstrate that boundaries can be accurately predicted using only the motif sequences at open chromatin sites. We propose that DNA sequence itself encodes chromosome folding by allocation of boundary proteins in the genome. Abstract:
Receptor phosphorylation is thought to be tightly regulated
because phosphorylated receptors initiate signaling cascades
leading to cellular activation. The T cell antigen receptor
(TCR) on the surface of T cells is phosphorylated by the kinase
Lck and dephosphorylated by the phosphatase CD45 on multiple
immunoreceptor tyrosine-based activation motifs (ITAMs).
Intriguingly, Lck sequentially phosphorylates ITAMs and ZAP-70,
a cytosolic kinase, binds to phosphorylated ITAMs with
differential affinities. The purpose of multiple ITAMs, their
sequential phosphorylation, and the differential ZAP-70
affinities are unknown. Here, we use a systems model to show
that this signaling architecture produces emergent
ultrasensitivity resulting in switch-like responses at the
scale of individual TCRs. Importantly, this switch-like
response is an emergent property, so that removal of multiple
ITAMs, sequential phosphorylation, or differential affinities
abolishes the switch. We propose that highly regulated TCR
phosphorylation is achieved by an emergent switch-like response
and use the systems model to design novel chimeric antigen
receptors for therapy.

Project description:To investigate the activity of sponge enhancers in vertebrates transgenic experiments was performed where sponge enhancers were inserted into zebrafish embryos and stable lines generated abstract: Transcription factors (TFs) bind DNA enhancer sequences to regulate gene transcription in animals. Unlike TFs, the evolution of enhancers has been difficult to trace because of their fast evolution. Here, we take enhancers in the sponge Amphimedon queenslandica and test their activity in zebrafish and mouse. Of the five sponge enhancers assessed, three were located in conserved syntenic gene regions that are unique to animals (Islet–Scaper, Ccne1–Uri, Tdrd3–Diaph3). Despite diverging over 700 million years ago and a dearth of sequence identity, sponge enhancers are able to drive cell type-specific reporter gene expression in vertebrates. Analysis of the type and frequency of TF binding motifs in the sponge Islet enhancer allowed for the identification of homologous enhancers in human and mouse, which show remarkably similar reporter expression patterns to the sponge enhancer. These findings uncover an unexpected deep conservation of enhancers and suggest that enhancers established early in metazoan evolution can remain functional through retention of combinations of transcription factor binding motifs despite substantial sequence divergence.

Project description:The recruitment of specific substrates by ser/thr protein phosphatase 2A (PP2A) regulatory B-subunits is poorly understood, limiting our understanding of PP2A-regulated signaling. Recently, the first PP2A:B56 consensus binding motif, LxxIxE, which confers substrate specificity to PP2A:B56 holoenzymes, was identified. However, most validated LxxIxE motifs interact with PP2A:B56 with low micromolar affinities, suggesting that additional recognition motifs exist that function cooperatively to enhance PP2A:B56 binding. Here, we report the requirement of a positively charged motif in a subset of PP2A:B56 interactors that facilitates B56 binding via dynamic charge:charge interactions. Using molecular and cellular approaches, we show that a highly conserved, negatively charged groove on B56 mediates this dynamic interaction. We also show that this motif is required for efficient binding and dephosphorylation of KIF4A in cells, confirming the functional relevance of this motif for PP2A:B56 dephosphorylation. Collectively our results provide an important framework for understanding PP2A regulation of cellular signaling.

Project description:Retinoic Acid Receptors (RARs) bind RA-response elements in regulatory regions of their target genes. While canonical RAREs comprise direct repeats of the consensus 5’-RGKTCA-3’ sequence separated by 1, 2 or 5 nucleotides (DR1, DR2, DR5), we show that shortly after RA treatement of mouse embryoid bodies or F9 cells, RARs occupy a large repertoire of DR0, DR2, DR5, DR8 and IR0 elements. In vitro, RAR-RXR bind these non-canonical spacings with comparable affinities to DR2 and DR5. Most DR8 elements comprise three half sites with DR2 and DR0 spacings. This specific half site organisation constitutes a previously unrecognised, but frequent signature of RAR binding elements and acts as an RARE. At later stages of embryoid body differentiation, RARs relocalise to a restricted repertoire of sites comprising predominantly DR5 elements. Differentiation thus involves genomic relocalisation of RARs, and a switch from DR0 and DR8 at early times to DR5 at later stages.
