Project description:Various mutations in the rpoB gene, which encodes the RNA polymerase beta subunit, are associated with increased vancomycin (VAN) resistance in vancomycin-intermediate S. aureus (VISA) and hetero-VISA (hVISA) strains. We reported that rpoB mutations are also linked to the expression of the recently found slow VISA (sVISA) phenotype (Saito et al 2014 AAC). Because RpoC and RpoB are components of RNA polymerase, we examined the effect of rpoC(P440L) mutation on the expression of the sVISA phenotype in the Mu3fdh2*V6-5 strain (V6-5), which was derived from a previously reported hVISA strain with the VISA phenotype. V6-5 had an extremely prolonged doubling time (72.2 min) and high vncomycin MIC (16 mg/L). However, the phenotype of V6-5 was unstable, and the strain frequently reverted to hVISA with concomitant loss of slow growth rate, cell wall thickness, and reduced autolysis. Whole genome sequencing of phenotypic revertant strain V6-5-L1 and comparison with V6-5 revealed a second mutation F562L in rpoC. Introduction of the wild-type rpoC gene using multi-copy plasmid resolved the sVISA phenotype of V6-5, indicating that rpoC(P440L) mutation expressed the sVISA phenotype in hVISA. To investigate the mechanisms of resistance in the sVISA strain, we independently isolated additional 10 revertants to hVISA and VISA. In subsequent whole genome analysis, we identified compensatory mutations in the genes of three distinct functional categories; rpoC gene itself as regulatory mutations, peptidoglycan biosynthesis genes, and relQ which is involved in stringent response. Here we study the capacity of the baker’s yeast genome to compensate the complete loss of genes during evolution, and explore the long-term consequences of this process. We initiated laboratory evolutionary experiments with over 180 haploid yeast genotypes, all of which initially displayed slow growth due to the deletion of a single gene. Compensatory adaptation was rapid and pervasive, and it promoted the genomic divergence of parallel evolving populations. The accumulated mutations did not restore wild type genomic expression states and generated diverse growth phenotypes across environments. Taken together, gene loss initiates genomic changes that can influence evolutionary potential upon environmental change.

Taken together, gene loss initiates genomic changes that can influence evolutionary potential upon environmental change. Evolved yeast-lines were generated by growing strains for 400 doublings during 104 days on YPD medium in 96 wells plates, 8 evolved lines were selected for microarray analysis. Two independent colonies of the wild type control, evolved and corresponding ancestor knock-out strains were grown to early midlog and used for transcription profiling by dual channel array against a common reference.

Project description:Pseudomonas aeruginosa was repeatedly and intermittently exposed to tobramycin. Bacteria were grown in synthetic cystic fibrosis medium in wells of a 96-well microtiter plate. After 24 hours, more medium with or without tobramycin was added. After another 24 hours of incubation, a subsample of the well content was used to inoculate fresh synthetic cystic fibrosis medium in a 96-well microtiter plate. This was repeated for a total of 15 cycles. Evolved lineages were then DNA-sequenced to screen for genome changes.

Project description:Tumor relapse is linked to rapid chemoresistance and represents a bottleneck for cancer therapy success. Engagement of a reduced proliferation state is a non-mutational mechanism exploited by cancer cells to bypass therapy-induced cell death. Through combining pulse-chase experiments in engineered CRC cells and transcriptomic analyses, we identified DPPA3 as a master regulator of slow-cycling phenotype in CRC. We find that DPPA3 stabilizes HIF1a even in normoxia thus limiting nuclear CCNB1 levels and represses DNA replication and cell cycle programs resulting in a slow cell-cycle phenotype. Down-regulation of HIF1a partially restores a chemosensitive proliferative phenotype in DPPA3-overexpressing cancer cells. In cohorts of patient samples, we find that DPPA3 is a predictive biomarker of CRC chemotherapeutic resistance and tumor relapse. Our work demonstrates that slow-cycling cancer cells exploit a DPPA3/HIF1a axis to support tumor persistence under therapeutic stress and provides key insights on the molecular regulation of tumor cell slow-cycliness and chemoresistance. This dataset comprises DNA methylation data of SW1222 CRC cells subjected to DPPA3 overexpression for 5 days.

Project description:Backtround:Cystic fibrosis (CF) is an inherited genetic disorder caused by the cystic fibrosis transmembrane conductance regulator(CFTR) gene mutation, producing sticky and thick mucosal fluids. This leads to an environment that facilitates the colonization ofopportunistic microorganisms, causing progressive acute and chronic lung infections.Rothia mucilaginosa, an oral commensal, isrelatively abundant in the lungs of CF patients. Recent studies have unveiled the anti-inflammatory effects ofR. mucilaginosausinginvitro3D lung epithelial cell culture andin vivomouse models. Apart from its probiotic effect,R. mucilaginosacan be pathogenic,resulting in severe infections. This dual nature highlights the bacterium’s complexity and diverse impact on health and disease.However, its metabolic capabilities and genotype-phenotype relationships remain largely unknown.Results:To gain insights intoR. mucilaginosa’s cellular metabolism and genetic alterations, we developed the first manually curatedgenome-scale metabolic model,iRM23NL. Through growth kinetic experiments and high-throughput phenotypic microarray testings,we defined its complete catabolic phenome. Subsequently, we assessed the model’s effectiveness in accurately predicting growthbehaviors and utilizing multiple substrates. We used constraint-based modeling techniques to formulate novel hypotheses that couldexpedite the development of antimicrobial strategies. More specifically, we detected putative essential genes and assessed their effecton metabolism under varying nutritional conditions. These predictions could offer novel potential antimicrobial targets without laboriouslarge-scale screening of knock-outs and mutant transposon libraries. Finally, we examined the production levels of enterobactin undervarying nutritional conditions and suggested compounds that could alter its production.Conclusion:Overall,iRM23NL demonstrates a solid capability to predict cellular phenotypes and holds immense potential as avaluable resource for accurate predictions in advancing antimicrobial therapies.
