Project description:To find target genes of MYC in GP5d human colon cancer cells, the cells were treated with siRNA against CTNNB1 and MAX. The level of MYC knockdown in human was not sufficiently efficient to be included in the experiments within the criteria list, and hence the values from CTNNB1 knockdown were used as the expression MYC dropped to below 5% of that in the control sample in RNAseq.

The MYCL and MXD1 transcription factors regulate the fitness of murine dendritic cells

Project description:The present study reveals LMYC and MXD1 as novel regulators of a transcriptional program that is modulated during the maturation of Batf3-dependent dendritic cells (also known as type I classical dendritic cells or cDC1s). We used microarray analysis with ERCC spike in controls to determine the transcriptional effects of MYCL and MXD1 deficiency at steady state and after activation with poly IC. Mycl-deficient mice are available from Jackson laboratories as B6.129S6(C)-Mycltm1.1Kmm/J. Mxd1-/- mice were provided by R. Eisenman.

Genome wide gene expression profiles of distal colon from 5% DSS-treated mice after administration of various siRNA against TNFa.

Project description:Differential gene expression assessed in siTNF-OMe-P treated animals showed significant correlation between improved colon integrity and clinical parameters of colitis with reduced TLR activation, tissue regeneration and reduced pro-inflammatory cytokines, as compared to all treatment groups. This data shows the changes in gene expression profile associated with effective silencing of TNFa by a chemically-modified siRNA in the colon of colitic mice. We performed genome-wide gene expression profiling of 5% DSS-treated mice after intrarectal administration of a)siRNA against TNFa (siTNF), b)siRNA against TNFa modified with O-Methyl nucleotides (siTNF-OMe), c)siRNA against TNFa modified with O-Methyl-propanediol nucleotides (siTNF-OMe-P) and d) siControl (scrambled siRNA).

Transcriptomic analysis of gastric cancer cells in response to stable over-expression of circular RNA derived from CTNNB1 gene (circ-CTNNB1)

Project description:Circular RNAs (circRNAs), a subclass of noncoding RNAs characterized by covalently closed continuous loops, play emerging roles in tumorigenesis and aggressiveness. However, the functions and underlying mechanisms of circRNAs in regulating the Wnt/β-catenin signaling and cancer progression still remain elusive. We identify one intronic circRNA derived from CTNNB1 (circ-CTNNB1) as a novel driver of cancer progression. To investigate the mechanisms underlying the oncogenic functions of circ-CTNNB1, we employed the Illumina HiSeq X Ten as a discovery platform to analyze the transcriptome profiling changes of human gastric cancer AGS cells in response to stable over-expression of circ-CTNNB1. The results showed that stable over-expression of circ-CTNNB1 led to altered expression of 2230 human mRNAs, including 1244 up-regulated genes and 986 down-regulated genes. Furthermore, we validated the RNA-seq results by real-time RT-PCR with high identity. Overall, our results provided fundamental information about the transcriptomic changes in response to circ-CTNNB1 over-expression in human cancer cells, and these findings will help us understand the pathogenesis of cancer progression.
