Project description:RATIONALE: Exercise may help improve mobility and relieve fatigue and/or weakness in cancer survivors. It is not yet known whether exercise is more effective than standard therapy in improving mobility and reducing fatigue and/or weakness in older cancer survivors.
PURPOSE: This randomized clinical trial is studying exercise to see how well it works compared to standard therapy in improving mobility and reducing fatigue and/or weakness in older cancer survivors.

Project description:MALAT-1, originally identified as a metastasis associated long noncoding transcript in lung adenocarcinoma, is localized to nuclear speckles. However, functional role of MALAT-1 in metastatic characters in cancer cells has not been elucidated. Our current research has revealed that suppression of MALAT-1 expression in lung adenocarcinoma cell line by RNA interference significantly inhibited cellular mobility both in wound healing assay and in migration assay using Boyden's chamber. Moreover, we have identified metastasis/mobility-associated genes among down-regulated genes in the MALAT-1 knockdown cells by DNA microarray analysis. Quantitative analysis of pre-mRNAs has shown that the pre-mRNAs of some genes were suppressed in MALAT-1 knockdown cells but the others were not suppressed even though their matured mRNAs were found to be down-regulated. Our results suggest that MALAT-1 facilitates cell mobility by modulating the expression of metastasis/mobility-associated genes at the transcriptional and post-transcriptional stages.

Project description:Small RNAs regulate many important developmental processes by targeting key regulators, such as transcription factor families, for posttranscriptional repression. Although originally assumed to function cell-autonomously, several instances of small RNAs serving as short-range mobile signals have now been reported. The recognition that small RNAs can move from cell-to-cell has broadened our thinking on how these molecules are utilized during development, serving as positional, morphogen-like, signals. However, major questions regarding the properties and function of mobile small RNAs during plant development remain. For example, is miRNA movement a developmentally regulated process? What factors are important for miRNA mobility? In order to address questions regarding the properties of miRNAs mobility, our group has developed a reporter system to assay non-cell-autonomous miRNA activity. In this system an artificial miRNA (MIR-GFP) is expressed from tissue-specific promoters and assayed for its capacity to silence a ubiquitously-expressed, cell-autonomous, nuclear-localized GFP reporter (p35S:3xNLS-GFP). Here we report that miRNA movement is a regulated process, and that competence to move is developmentally determined. In select tissue contexts, miRNAs show differential or directional movement, indicating miRNA mobility to be regulated independently from other signalling molecules.

Project description:The eukaryotic genome is organized into chromatin, which constitutes the physiological template for DNA-dependent processes including replication, recombination, repair and transcription. Chromatin mediated transcription regulation involves histone modifications, chromatin remodeling and DNA methylation. However, the precise biological function of non-histone chromatin-associated proteins is still unclear. The high mobility group proteins are the most abundant non-histone chromatin-associated proteins. Here we combined proteomic, ChIP-seq and transcriptome data to decipher the mechanism of transcriptional regulation mediated by the high mobility group AT-hook protein 2 (HMGA2). We showed that HMGA2-induced transcription requires H2AX phosphorylation at S139 (H2AXS139ph; γ-H2AX), mediated by the kinase ataxia telangiectasia mutated (ATM). Furthermore, we demonstrated the relevance of this mechanism within the biological context of TGFB1-signaling. Our results link H2AXS139ph, a marker for DNA damage, to transcription, which is a new function for this histone modification. The interplay between HMGA2, ATM and H2AX is a novel mechanism of transcription initiation. Project description:RNA mutations are known to change mobility in native gels. What is not known is if mobility can serve as an effective tool to separate structurally similar (structural homologs) from structurally destabilized variants in a deep-mutation library of an RNA. Here we defined the proportion of a mutant in the native band from native polyacrylamide gel electrophoresis (PAGE) as a native-mobility-fitness score. The fitness scores of single and double mutants allowed a unsupervised, RNA-specific analysis to detect key secondary and tertiary base pairs through covariational signals. Subsequent amplification of these signals and their use as restraints for folding led to not only high-accuracy secondary structures with the F1-score > 0.9, but also quality tertiary-structure models between 3.6 Å and 7.7 Å RMSD from their native structures for the best in top 5 models for 6 RNAs tested including two CASP 15 difficult targets. This MobiSeq method should provide a simple and effective method for inferring 2D and 3D structures and improving mechanistic understanding of all structured RNAs.

Project description:The sensitivity and depth of proteomic analyses is limited by isobaric ions and interferences that preclude the identification of low abundance peptides. Extensive sample fractionation is often required to extend proteome coverage when sample amount is not a limitation. Ion mobility devices provide a viable alternate approach to resolve confounding ions, improve peak capacity and mass spectrometry (MS) sensitivity. Here, we report the integration of differential ion mobility with segmented ion fractionation (SIFT) to enhance the comprehensiveness of proteomic analyses. The combination of differential ion mobility and SIFT, where narrow windows of ~ m/z 100 are acquired in turn, is found particularly advantageous in the analysis of protein digests, and typically provided 70% gain in identification compared to conventional single-shot LC-MS/MS. The application of this approach is further demonstrated for the analysis of tryptic digests from different colorectal cancer cell lines where the enhanced sensitivity enabled the identification of single amino acid variants that were correlated with the corresponding transcriptomic datasets.

Project description:The molecular events implicated in the development of endometrial carcinosarcoma remain poorly understood. Using complementary DNA microarrays, we analyzed a group of 15 endometrial carcinosarcomas and compared their gene expression profiles with those obtained from a group of 23 endometrioid endometrial carcinomas. We demonstrated changes in the expression of genes modulating processes such as the epithelial to mesenchymal transition, muscle differentiation, the expression of cancer/testis antigens, and immune response in endometrial carcinosarcomas. The high mobility group AT-hook 2 gene is an embryonic nuclear factor that mediates epithelial to mesenchymal transition in various tumor models, and it was among the genes overexpressed in endometrial carcinosarcomas. High mobility group AT-hook 2 overexpression was confirmed in 54% of endometrial carcinosarcomas by quantitative real time-polymerase chain reaction and immunohistochemistry. Moreover, we found a significant inverse correlation between the expression of high mobility group AT-hook 2 and let-7b, a member of the let-7 family of microRNAs that represses high mobility group AT-hook 2 expression. These changes were also associated with overexpression of Lin28B, a suppressor of microRNA biogenesis that is implicated in cancer progression and metastasis. Finally, high mobility group AT-hook 2 overexpression, which was detected in less than 3% of endometrioid endometrial carcinomas, was observed in many nonendometrioid carcinomas (46% of 28 samples). This pattern of expression, restricted to nonendometrioid carcinomas and endometrial carcinosarcomas, reflects a role for high mobility group AT-hook 2 in endometrial carcinogenesis that is associated with aggressive phenotypes and points to its potential use as a marker to distinguish between endometrioid and nonendometrioid tumors.

Project description:In plants, plasmodesmata establish cytoplasmic continuity between cells to allow for communication and resource exchange across the cell wall. While plant pathogens use plasmodesmata as a pathway for both molecular and physical invasion, the benefits of molecular invasion (cell-to-cell movement of pathogen effectors) are poorly understood. To establish a methodology for identification and characterization of the cell-to-cell mobility of effectors, we performed a quantitative live imaging-based screen of candidate effectors of the fungal pathogen Colletotrichum higginsianum. We predicted C. higginsianum effectors by their expression profiles, the presence of a secretion signal, and their predicted and in planta localization when fused to GFP. We assayed for cell-to-cell mobility of nucleo-cytosolic effectors and identified 14 that are cell-to-cell mobile. We identified that 3 of these effectors are “hypermobile”, showing cell-to-cell mobility greater than expected for a protein of its size. To explore the mechanism of hypermobility we chose two hypermobile effectors and measured their impact on plasmodesmata function and found that even though they show no direct association with plasmodesmata, each increases the transport capacity of plasmodesmata. Thus, our methods for quantitative analysis of cell-to-cell mobility of candidate microbe-derived36effectors, or any suite of host proteins, can identify cell-to-cell hypermobility and offer greater understanding of how proteins affect plasmodesmal function and intercellular connectivity.

Project description:Data-dependent acquisition (DDA) methods are a well-established tool for proteome analysis and have greatly expedited the field of shotgun proteomics. However, their serial and stochastic nature restricts their reproducibility and limits the detectable dynamic range to the peptides that ionize best. Unbiased data-independent acquisition (DIA) strategies strive to overcome this limitation and have gained increased popularity over recent years. The integration of ion-mobility separation (IMS) into DIA workflows provides an additional dimension of separation and increases the achievable analytical depth of DIA approaches. Here we provide a detailed protocol for a label-free quantitative proteomics workflow based on ion-mobility enhanced DIA, which uses drift time specific collision energies to improve precursor fragmentation efficiency. The protocol comprises a detailed description of all major steps including sample preparation, LC-IMS-MS analysis, and data processing. Our protocol can handle proteome samples of any complexity and enables a highly reproducible and accurate label-free quantitation of up to 5,600 proteins across multiple runs in complete cellular lysates. Depending on the number of samples to be analysed, the protocol takes a minimum of three days to complete from proteolytic digest to data evaluation.
