Project description:The Lucinidae is a large family of marine bivalves. They occur in diverse habitats from shallow-water seagrass sediments to deep-sea hydrothermal vents. All members of this family so far investigated host intracellular sulfur-oxidizing symbionts that belong to the Gammaproteobacteria. We recently discovered the capability for nitrogen fixation in draft genomes of the symbionts of Loripes lucinalis from the Bay of Fetovaia, Elba, Italy. With proteomics, we investigated whether the genes for nitrogen fixation are expressed by the symbionts.

Host-pathogen interaction of Atlantic salmon (Salmo salar) and the ectoparasite, Neoparamoeba perurans in amoebic gill disease

Project description:Marine farmed Atlantic salmon (Salmo salar) are repeatedly susceptible to amoebic gill disease (AGD) caused by the ectoparasite Neoparamoeba perurans over their life cycle. The parasite elicits a highly localized response within the gill epithelium mucosa resulting in multifocal mucoid patches at the site of parasite attachment. This host-pathogen response drives a complex immune reaction within the pathology of the disease, which remains poorly understood. A dual RNA-seq approach was employed using Illumina sequencing technology to investigate both the linteraction between the host and the parasite.

POINT technology illuminates the processing of polymerase-associated intact nascent transcripts

Project description:Mammalian chromatin is the site of both RNA polymerase II (Pol II) transcription and coupled RNA processing. However, molecular details of such co-transcriptional mechanisms remain obscure, partly due to technical limitations in purifying authentic nascent transcripts. We present a new approach to purify and profile nascent RNA, called Polymerase Intact Nascent Transcript (POINT) technology. This three-pronged methodology maps nascent RNA 5’ends (POINT-5), establishes the kinetics of co-transcriptional splicing patterns (POINT-nano) and profiles whole transcription units (POINT-seq). In particular, we show by depletion of the nuclear exonuclease Xrn2 that this activity acts selectively on cleaved 5’P-RNA at polyadenylation sites. Furthermore, POINT-nano reveals that splicing occurs either immediately after splice site transcription or is delayed until Pol II transcribes downstream sequences. Finally, we connect RNA cleavage and splicing with either premature or full-length transcript termination. We anticipate that POINT technology will afford full dissection of the complexity of co-transcriptional RNA processing.

Role of thiosulfate as a source of energy in the bathypelagic North Atlantic Ocean

Project description:The available energy and carbon sources for prokaryotes in the deep ocean remain still largely enigmatic. Reduced sulfur compounds, such as thiosulfate, are a potential energy source for both auto- and heterotrophic marine prokaryotes. Shipboard experiments performed in the North Atlantic using Labrador Sea Water (~2000 m depth) amended with thiosulfate led to an enhanced prokaryotic dissolved inorganic carbon (DIC) fixation.
