Project description:Nuclear and mitochondrial organelles must maintain a communication system. Loci on the mitochondrial genome were recently reported to interact with nuclear loci. To determine whether this is part of a DNA based communication system we used genome conformation capture to map the global network of DNA-DNA interactions between the mitochondrial and nuclear genomes (Mito-nDNA) in Saccharomyces cerevisiae cells grown under three different metabolic conditions. The interactions that form between mitochondrial and nuclear loci are dependent on the metabolic state of the yeast. Moreover, the frequency of specific mitochondrial - nuclear interactions (i.e. COX1-MSY1 and Q0182-RSM7) showed significant reductions in the absence of mitochondrial encoded reverse transcriptase machinery. Furthermore, these reductions correlated with increases in the transcript levels of the nuclear loci (MSY1 and RSM7). We propose that these interactions represent an inter-organelle DNA mediated communication system and that reverse transcription of mitochondrial RNA plays a role in this process. Inter- and intra- chromosomal interactions were mapped onto the S. cerevisiae S288 genome scaffold.

Project description:Inter-organelle membrane contacts especially mitochondria-endoplasmic reticulum contacts (MERC) conduct important biological functions including exchange of lipids and ions, and modulation of membrane dynamics. Alterations of inter-organelle membrane contacts have been implicated with the pathogenesis of diseases, such as neurodegenerative diseases, cancers and type 2 diabetes. However, the protein compositions of inter-organelle contacts remain largely unknown as no biomarker has been discovered and it’s difficult to purify intact inter-organelle contact proteins. Here, we applied a systematic approach to probe the spatial proteome of MERC in living cells by combining the bimolecular fluorescence complementation assay and a proximity labeling strategy based on APEX2. As a result, we discovered 403 highly confident MERC proteins including many well-known MERC proteins and a variety of novel protein species as well. We further validated that WFS1, BAG2, SPTLC1 and GLUD1 are enriched at MERC with high resolution fluorescent imaging. Our study provides a powerful tool to characterize the spatial proteomes of inter-organelle membrane contacts in living cells.

Project description:Organelle communication is largely mediated by proteins at membrane contact sites (MCS), such as the endoplasmic reticulum (ER)-mitochondria, ER-plasma membrane (PM), and mitochondria-lipid droplets (LD). In this project, we developed a new tool for identifying membrane proteins at MCS by utilizing two mutually orthogonal binding pair systems, streptavidin-biotin (SA-Bt) and cucurbit[7]uril-adamantane (CB[7]-Ad), in conjunction with two distinct engineered enzymes, TurboID and APEX2. This enabled us to successfully identify proteins at the contact sites of the ER and mitochondria, and further allowed us to detect protein sets that undergo structural and locational changes at the ER-mitochondria contact site during the process of mitophagy.

Project description:Two-pore channels (TPCs) are a ubiquitous family of cation channels that localize to acidic organelles in animals and plants to regulate numerous Ca2+-dependent events. Little is known about TPCs in unicellular organisms despite their ancient origins. Here, we characterize a TPC from Toxoplasma gondii, the causative agent of toxoplasmosis. TgTPC is a member of a novel clad of TPCs in Apicomplexa, distinct from previously identified TPCs and only present in coccidians. We show that TgTPC localizes not to acidic organelles but to the apicoplast, a non-photosynthetic plastid found in most apicomplexan parasites. Conditional silencing of TgTPC resulted in progressive loss of apicoplast integrity, severely affecting growth and the lytic cycle. Isolation of TPC null mutants revealed a selective role for TPCs in replication independent of apicoplast loss that required conserved residues within the pore-lining region. Using a genetically-encoded Ca2+ indicator targeted to the apicoplast, we show that Ca2+ signals deriving from the ER but not from the extracellular space are selectively transmitted to the lumen. Deletion of the TgTPC gene caused reduced apicoplast Ca2+ uptake and membrane contact site formation between the apicoplast and the ER. Fundamental roles for TPCs in maintaining organelle integrity, inter-organelle communication and growth emerge.
