Project description:Prostate cancer (PCa) affects over 250,000 men in the US. Androgen Receptor (AR) signaling inhibitors are the mainstay therapeutics for PCa. Advanced PCa that expresses AR splice variants (AR-SVs) does not respond to current therapeutic strategies. In this manuscript, we uncovered the physicochemical properties of the intrinsically-disordered transactivation domain of AR and AR-SV and developed novel AR irreversible covalent antagonists (SARICA) to the transactivation domain for the treatment of advanced PCa. SARICAs were also used to identify a potential binding region in the AR and AR-SV transactivation domain.

Project description:Histone lysine demethylase (KDMs) are involved in the dynamic regulation of gene expression by reversible regulation of the methylation levels on lysine residues in histone tails. Among the KDMs, the jumonji (JmjC)-domain-containing KDMs (KDM2-7) are Fe(II), 2- OG (α-ketoglutarate) and molecular oxygen-dependent enzymes that employ an oxygenase mechanism to demethylate specific methylation states at various histone sites. KDMs play a critical role in several biological processes such as cell differentiation, inflammation, cancer progression and resistance. Achieving selectivity over the different families of KDMs has been a major challenge. Here we report potent and selective KDM5 covalent inhibitors designed to target a cysteine residue only present in the KDM5 sub-family. In vitro assays show that compounds are selective for the KDM5 sub-family, showing potencies in the low nanomolar range, with higher affinity for KDM5A/B. The covalent binding to the targeted proteins was proved by MS. A kinetic approach was studied in order to describe the components of overall inhibitor potency (reversible binding and chemical reactivity), showing a time-dependent decrease of IC50 values for irreversible inhibition. Additional 2-OG competition assays show that compounds were non 2-OG competitive and target engagement and ChIPs-seq assays showed that the compounds inhibited the KDM5 members in cells in the low micromolar and they induce a global increase of the H3K4Me3 mark.

Project description:Unliganded Estrogen receptor alpha (ERa) has been implicated in ligand-dependent gene regulation. Upon ligand exposure, ERa binds to several EREs relatively proximal to the pre-marked, or persistent, ERa-bound sites and affects transient but robust gene expression. However, the underlying mechanisms are not fully understood. Here we demonstrate that upon ligand stimulation, persistent sites interact extensively, via chromatin looping, with the proximal transiently ERa-bound sites, forming Ligand Dependent ERa Enhancer Cluster in 3D (LDEC). The E2-target genes are regulated by these clustered enhancers but not by the H3K27Ac super-enhancers. Further, CRISPR-based deletion of TFF1 persistent site disrupts the formation of its LDEC resulting in the loss of E2-dependent expression of TFF1 and its neighboring genes within the same TAD. The LDEC overlap with nuclear ERa condensates that coalesce in a ligand and persistent site dependent manner. Furthermore, formation of clustered enhancers, as well as condensates, coincide with the active phase of signaling and their later disappearance results in the loss of gene expression even though persistent sites remain bound by ERa. Our results establish a direct link between ERa condensates, ERa enhancer clusters, and transient, but robust, gene expression in a ligand-dependent fashion.

Project description:Estrogen clearly prevents osteoporotic bone loss by attenuating bone resorption. The molecular basis of how this is accomplished, however, remains elusive. Here we report a critical role of osteoclastic ERa in mediating estrogen action on bone in females. We selectively ablated ERa in differentiated osteoclasts (ERa dOc/dOc). ERa dOc/dOc females, but not males, exhibited clear trabecular bone loss, similar to the osteoporotic bone phenotype in post-menopausal women. Recovery of bone loss by estrogen treatment of the ovariectomized ERa dOc/dOc females was ineffective in the trabecular areas of the long bones and lumbar vertebral bodies. Osteoclastic apoptosis, induced by estrogen, occurred simultaneously with up-regulation of Fas ligand (FasL) expression in intact trabecular bones of ERa +/+mice, but not in ERa dOc/dOc mice. ERa was also required for similar effects of estrogen and tamoxifen in cultured osteoclasts. These findings suggest that the osteoprotective actions of estrogen and SERMS are mediated at least in part through osteoclastic ERa in trabecular bone; and the life span of mature osteoclasts is regulated through activation of the Fas/FasL system. Experiment Overall Design: Wild type and osteoclast-specific Estrogen Receptor alpha knock-out mice were ovariectomized. The number of both genotypes of mice was eight. The mice of each genotypes were divided to vehicle control and estrogen treated group. Four hours after chemical treatment, the distal 5 mm of the left femurs were harvested after sacrificing by cervical dislocation and total RNAs were purified for Affymetix GeneChip microarray analysis without pooling. Therefore, this experiment consists of four groups with four replicates per group.

Project description:Methylmalonic acidemias (MMA) consist in a group of autosomal recessive inherited metabolic disorders whose pathogenesis involves the catabolism of propionyl-CoA. The propionyl-CoA produced from the degradation of cholesterol, branched-chain amino acids (valine, isoleucine, methionine, threonine) and the -oxidation of odd-chain fatty acids is converted into methylmalonyl-CoA, which is further converted in succinyl-CoA, required for energy production in the Krebs cycle. In mitochondria of MMA patients, the conversion of methylmalonyl-CoA into succinyl-CoA, catalysed by the vitamin B12-dependent methylmalonyl-CoA mutase (MUT) enzyme, is altered. This can be due to: 1) defective activity of MUT apoenzyme or 2) a defect in the synthesis or transport of adenosylcobalamin (MUT cofactor). In the first case it is referred to as isolated MMA (mut0 or mut- phenotypes if the deficiency is total or partial, respectively), while in the second case as cbl-related MMA (there is a specific disorder according to which gene is mutated) []. The blockage of this enzymatic reaction leads to increase in the levels of methylmalonic acid, hallmark of this group of diseases []. Independently from the pathogenesis, along with methylmalonic acid, other MMA-associated metabolites like acylcarnitines, amino acids and organic acids result altered in MMA [REF]. These metabolites are easily detectable and quantifiable by metabolomics approaches, such as liquid chromatography - tandem mass spectrometry (LC-MS/MS) or gas chromatography - mass spectrometry (GC-MS), in dried blood spots or urine or plasma to make diagnosis. Because of the early onset of MMA in patients, MMA is included in the panel of diseases for the expanded newborn screening in several countries, including Italy [ref]. Our work aims at understanding the mechanisms of cellular damage in MMA disease. The majority of MMA complications arise from brain damage, on which depend neurological alterations and movement disorders. In the brain, the astrocytes are damaged by hyperammonemia, causing edema and hypoperfusion. (REF lavoro) Renal function is commonly compromised in MMA patients, even the pathogenesis of kidney injury is not clear. Renal insufficiency and chronic kidney disease are partially resolved after kidney transplantation. Hyperammonemia and metabolic acidosis are considered as key mechanisms acting in the proximal tubule to lead to renal damage. In fact, general organ metabolic alterations are thought to be caused by the breakdown of branched‐chain amino acids that lead to the accumulation of circulating toxic acidic metabolites. Thus, metabolic acidosis is induced with diminishing of bicarbonate levels. Lactic acidosis and hyperammonemia result as the main metabolic alterations of MMA. (REF lavoro) Results of a previous work on a MUT-knockdown neuroblastoma cell line [Costanzo, 2018] were coherent with the disease, but did not completely elucidate such mechanisms, possibly due to limitation of the cellular model. We presumed that the transient silencing of MUT gene was not sufficient to input long-term decompensation due to absence of this protein. For this reason, we have developed a new cellular model for isolated MMA by stably knocking out MUT gene in HEK293 cell line using CRISPR/CAS9 genome editing technology. We also performed a global proteomic analysis to describe protein changes strictly connected to MUT absence and related altered pathways. Altogether, the results obtained shed new light on the molecular mechanisms of cellular damage, including alterations of cell architecture in combination with the acquisition of a higher sensitivity to stress.
