Project description:In this work, we have used deep sequencing to study the viral small RNA (vsiRNA) populations from different mycoviruses infecting field isolates of Botrytis spp. The mycoviruses under study belong to different genera and species and have different type of genome (dsRNA, (+)ssRNA, and (-)ssRNA). In general, vsiRNAs derived from mycoviruses are mostly of 21, 20 and 22 nucleotides in length, possess sense or antisense orientation either in a similar ratio or with a predominance of sense polarity depending on the virus species, have predominantly U at their 5' end, and are unevenly distributed along the viral genome showing conspicuous hotspots of vsiRNA accumulation. These characteristics reveal striking concomitances with vsiRNAs produced by plant viruses suggesting similar pathways of viral targeting in plants and fungi

Project description:To provide a more detailed survey of adaptive changes in the physiology of P. aeruginosa (PA) during long-term infection of the cystic fibrosis (CF) lung, we performed a comparative proteome and transcriptome analysis of a set of isogenic sequential non-mutator and mutator isolates from three selected CF patients. Recently, we showed that during CF lung persistence PA mutators converge to a virulence-attenuated phenotype. In this study, we demonstrate that besides virulence-associated traits (VATs) the adaptation process of PA predominantly comprises metabolic pathways. In end-stage mutator strains, transcripts of genes encoding VATs, chemotaxis, degradation of aromatic compounds and several two-component regulatory systems were decreased. In contrast, several transcripts of genes or proteins involved in metabolism of fatty acids, nucleotides, amino acids and the generation of energy were increased. Of particular interest is the increased expression level of genes involved in (i) the anaerobic arginine-deiminase pathway, (ii) the anaerobic respiration such as nitrate-uptake protein OprF, redox-active azurin and cytchrome c551 peroxidase, (iii) the micro-aerobic respiration such as high oxygen-affinity cytochrome oxidase cbb3 (iv) the tricarboxylic acid cycle (TCA), glyoxylate shunt and anaplerotic carboxylation reactions to oxaloacetate. Strikingly, an increased transcription of the anaerobic regulator gene anr correlates with the up-regulation of ANR-dependent genes. In conclusion, these changes in transcriptome and proteome indicate an adaptive shift towards constitutive expression of genes of metabolic pathways obviously required for growth under micro-aerobic and nutritional conditions of suppurative CF lung tissue. Finally, these results provide us with new targets for antimicrobial agents and biomarkers reflecting adaptation of PA towards progressive CF lung disease. Experiment Overall Design: P. aeruginosa isolates recovered from different time points of chronic cystic fibrosis lung disease were cultered in vitro, harvested for RNA extraction and hybridization on Affymetrix microarrays. We compared the transcriptome (triplicate microarrays) of early non-mutator P. aeruginosa isolates with late mutator isolates with high mutation frequency probably the driving force of an efficient adaptation to changing environements to conclude from differences in gene expression to the requirements of CF lung environment. Project description:Genomic variation is an inherent phenomena observed among members of same species belonging to different geographical locations. In case of P. falciparum, an apicomplexan protozoan parasite, its 22.8 MB nuclear genome is known to display vast genetic diversity in the subtelomeric compartments having but not exclusively variant gene families like var, rifins and stevors and examples in other elements of the genome have recently been documented. Microarrays, relies solely on the genomic sequence information to capture the relevant transcript abundance and needs to consider these variations into account for revealing true transcriptional variation.Here, we describe the designing strategy of a custom P. falciparum 15K array using Agilent platform to study the transcriptome of Indian field isolates for which genome sequence information is limited. Array contains probes representing genome sequence of two distinct geographical isolates (i.e 3D7 and HB3) and subtelomeric var gene sequence of a third isolate (IT4) known to adhere in culture condition. Probes in the array have been selected based on their efficiency to detect transcripts by performing a 244K array experiment representing multiple probes per gene/transcript. Array performance was evaluated and validated using RNA materials from P. falciparum clinical isolates obtained directly from patients with differing clinical conditions due to malaria infection.Due to pre probe screening large percentage (91 %) of the represented transcripts could be detected from Indian P. falciparum isolates. Replicated probes and multiple probes representing the same gene showed perfect correlation between them suggesting good probe performance. Additional transcripts could be detected due to inclusion of unique probes representing HB3 strain transcripts. Variant surface antigen (VSA) transcripts were detected by optimized probes representing the VSA genes of three geographically distinct strains.

Project description:Transcriptome sequencing is a powerful approach to globally delineate both the transcriptional and post-transcriptional genome regulation in human and other higher eukaryotes. This study sequenced the transcriptomes of two pathogenicity-differential strains of the plant wilt pathogen Verticillium dahliae. Although they showed no growth difference in vitro, hundreds of V. dahliae genes including those synthesizing aflatoxin were preferentially expressed at in the high-virulence strain. Using both the Pfam and GO annotation strategies, some of these putative virulence genes were ambiguously clustered into several known pathogenic mechanisms including hydrophobins secreted from fungal cells and acting as phytotoxin, biosynthesis of melanin protecting the fungal pathogen against host immune responses, membrane proteins of CFEM and major facilitator superfamily MFS1 with known functions in pathogenesis and multi-drug resistance, respectively. These results suggest that some pathogenicity pathways are pre-activated at the transcriptional level prior to the fungal infection of host plants. We developed two algorithms to confidently identify 1518 alternative splicing events in 1,259 Verticillium genes, representing 15.1% of multi-exonic genes. Among the events, 43.5% involving in novel splice sites were classified into nine AS types, the others belong to intron retention. Verticillium AS genes were exclusively enriched in the regulatory biological processes such as mycelium development, reproduction, morphogenesis, cell communication and signal transduction, predicting a primary function of AS regulation when the pathogen infecting its host. This work presents a transcriptome-wide approach for identifying the fungal virulence genes and pathogenicity mechanisms; both the methodology and mechanisms could be generally applicable to other fungal pathogens.

Project description:The parasitic amoeba, Neoparamoeba perurans is the causative agent of Amoebic Gill Disease in salmonids. The parasite has previously been reported to lose virulence during prolonged in vitro maintenance. In this study, the impact of prolonged culture on N. perurans virulence and its proteome was investigated. Three isolates of N. perurans maintained in culture for varying durations were compared. Two isolates, attenuated and virulent, had their virulence assessed in an experimental trial using Atlantic salmon smolts and their bacterial community composition was evaluated by 16S rRNA Illumina MiSeq sequencing. Soluble proteins were isolated from a newly acquired, virulent and attenuated N. perurans culture and were analysed using two-dimensional electrophoresis (2D PAGE) coupled with liquid chromatography tandem mass spectrometry (LC-MS/MS). An experimental challenge trial using Atlantic salmon smolts confirmed a loss in virulence in an N. perurans culture that was maintained in vitro for 3 years. A greater diversity of bacterial communities was found in the microbiome of the virulent isolate harbouring predominant genera belonging to Pseudoaltermonas spp, Vibrio spp and Fluviicola spp. Microbial community richness was reduced in the attenuated microbiome, with a singular species, Thalassopira xiamenensis, representing a large proportion of its microbiome. A collated proteome database of N. perurans, Amoebozoa and four bacterial genera resulted in 24 proteins differentially expressed between the three cultures. The present LC-MS/MS results indicate protein synthesis, oxidative stress and the plausible occurrence of immunomodulation are ultimately upregulated in a newly acquired N. perurans culture and future studies may exploit these protein identifications for therapeutic purposes in infected farmed fish.
