Cooperation of cancer drivers with regulatory germline variants shapes clinical outcomes.

Project description:Pediatric malignancies including Ewing sarcoma (EwS) feature a paucity of somatic alterations except for pathognomonic driver-mutations that cannot explain overt variations in clinical outcome. Here, we demonstrate in EwS how cooperation of dominant oncogenes and regulatory germline variants determine tumor growth, patient survival and drug response. Binding of the oncogenic EWSR1-FLI1 fusion transcription factor to a polymorphic enhancer-like DNA element controls expression of the transcription factor MYBL2 mediating these phenotypes. Whole-genome and RNA sequencing reveals that variability at this locus is inherited via the germline and is associated with variable inter-tumoral MYBL2 expression. High MYBL2 levels sensitize EwS cells for inhibition of its upstream activating kinase CDK2 in vitro and in vivo, suggesting MYBL2 as a putative biomarker for anti-CDK2-therapy. Collectively, we establish cooperation of somatic mutations and regulatory germline variants as a major determinant of tumor progression and highlight the importance of integrating the regulatory genome in precision medicine.

Project description:Leukemia is a complex malignancy with hundreds of distinct mutations associated with disease development. Studies have shown that oncogenes cooperate to promote leukemia transformation, however, the downstream effectors of this cooperation are largely unknown. Using a genetically defined mouse model of acute leuekmia, we investigated the regulated of genes downstream of the cooperative oncogenic interaction between BCR-ABL and NUP98-HOXA9 and identified a unique gene signature abberrantly expression in leukemia.

Super-enhancer-associated oncogenes as novel therapeutic targets in osteosarcoma (ChIP-seq)

Project description:Despite the development of diagnostic and advanced treatment strategies, the prognosis of patients with osteosarcoma remains poor. A limited understanding of the pathogenesis of osteosarcomas has impeded any improvement in patient outcomes over the past 4 decades. It is thus urgent to identify novel effective targets and treatment regimens for osteosarcoma patients. In this study we delineated the super-enhancer landscape in osteosarcoma cells on the basis of H3K27ac signal intensity by ChIP-Seq and found that super-enhancer-associated genes contribute to the malignant potential of osteosarcoma. THZ2, a novel small molecular inhibitor, shows a powerful anti-osteosarcoma ability through suppress super-enhancer-associated genes selectively. Utilizing the characteristics of super-enhancers in cancer cells, we identified 5 critical super-enhancer-associated oncogenes. With the comparative and retrospective analysis in large numbers of human specimens from patients, these 5 oncogenes were observed closely related with patient prognosis. Our findings determined that targeting super-enhancer-associated oncogenes with transcriptional inhibitor, THZ2, was a promising therapeutic strategy in osteosarcoma, and provided novel candidate targets for patients with osteosarcoma.

Social Environment Shapes the Speed of Cooperation.

Project description:Are cooperative decisions typically made more quickly or slowly than non-cooperative decisions? While this question has attracted considerable attention in recent years, most research has focused on one-shot interactions. Yet it is repeated interactions that characterize most important real-world social interactions. In repeated interactions, the cooperativeness of one's interaction partners (the "social environment") should affect the speed of cooperation. Specifically, we propose that reciprocal decisions (choices that mirror behavior observed in the social environment), rather than cooperative decisions per se, occur more quickly. We test this hypothesis by examining four independent decision time datasets with a total of 2,088 subjects making 55,968 decisions. We show that reciprocal decisions are consistently faster than non-reciprocal decisions: cooperation is faster than defection in cooperative environments, while defection is faster than cooperation in non-cooperative environments. These differences are further enhanced by subjects' previous behavior - reciprocal decisions are faster when they are consistent with the subject's previous choices. Finally, mediation analyses of a fifth dataset suggest that the speed of reciprocal decisions is explained, in part, by feelings of conflict - reciprocal decisions are less conflicted than non-reciprocal decisions, and less decision conflict appears to lead to shorter decision times.

Genome-wide cheater screen reveals safeguards for cell cooperation during embryogenesis

Project description:Ensuring cooperation among formerly autonomous cells has been a central challenge in the evolution of multicellular organisms. One solution is monoclonality, but this option does not eliminate genetic and epigenetic variability, leaving room for exploitative behavior. We therefore hypothesized that embryonic development must be protected by robust regulatory mechanisms that prevent aberrant clones from superseding wild-type cells. Using a genome-wide screen in murine induced pluripotent stem cells, we identified a network of genes (centered on p53, topoisomerase 1, and olfactory receptors) whose downregulation caused the cells to replace wild-type cells, both in vitro and in the mouse embryo—without perturbing normal development. These genes thus appear to fulfill an unexpected role in fostering cell cooperation. We mixed knockdown (Top1 or p53) and mock embryonic stem cells and collected mRNA on day 4 of coculture, while cells were in the growth phase. These conditions allowed direct comparisons within a single cell type rather than a mixture of different cell types as seen under differentiation conditions. To extract information specific to cell cooperation as opposed to canonical p53 and Top1 functions, we compared results obtained from our mixed (1:4) culture with those obtained after mixing mRNA (also 1:4) from p53- or Top1-knockdown cells and mock cells that were grown homotypically.
