Project description:Alzheimer’s disease (AD) is the most common subtype of dementia, followed by Vascular Dementia (VaD), and Dementia with Lewy Bodies (DLB). Recently, microRNAs (miRNAs) have received a lot of attention as the novel biomarkers for dementia. Here, using serum miRNA expression of 1,601 Japanese individuals, we investigated potential miRNA bio- markers and constructed risk prediction models, based on a supervised principal component analysis (PCA) logistic regression method, according to the subtype of dementia. The final risk prediction model achieved a high accuracy of 0.873 on a validation cohort in AD, when using 78 miRNAs: Accuracy = 0.836 with 86 miRNAs in VaD; Accuracy = 0.825 with 110 miRNAs in DLB. To our knowledge, this is the first report applying miRNA-based risk pre- diction models to a dementia prospective cohort. Our study demonstrates our models to be effective in prospective disease risk prediction; and with further improvement may contribute to practical clinical use in dementia.

Project description:There are many subtypes of dementia, and identification of diagnostic biomarkers that are minimally-invasive, low-cost, and efficient is desired. Circulating microRNAs (miRNAs) have recently gained attention as easily accessible and non-invasive biomarkers. We conducted a comprehensive miRNA expression analysis of serum samples from 1348 Japanese dementia patients, composed of four subtypes—Alzheimer’s disease (AD), vascular dementia, dementia with Lewy bodies (DLB), and normal pressure hydrocephalus—and 246 control subjects. We used this data to construct dementia subtype prediction models based on penalized regression models with the multiclass classification. We constructed a final prediction model using 46 miRNAs, which classified dementia patients from an independent validation set into four subtypes of dementia. Network analysis of miRNA target genes revealed important hub genes, SRC and CHD3, associated with the AD pathogenesis. Moreover, MCU and CASP3, which are known to be associated with DLB pathogenesis, were identified from our DLB-specific target genes. Our study demonstrates the potential of blood-based biomarkers for use in dementia-subtype prediction models. We believe that further investigation using larger sample sizes will contribute to the accurate classification of subtypes of dementia.

Project description:In order to have a better understanding of unexplained heritability for complex diseases in conventional Genome-Wide Association Studies (GWAS), aggregated association analyses based on predefined functional regions, such as genes and pathways, become popular recently as they enable evaluating joint effect of multiple Single-Nucleotide Polymorphisms (SNPs), which helps increase the detection power, especially when investigating genetic variants with weak individual effects. In this paper, we focus on aggregated analysis methods based on the idea of Principal Component Analysis (PCA). The past approaches using PCA mostly make some inherent genotype data and/or risk effect model assumptions, which may hinder the accurate detection of potential disease SNPs that influence disease phenotypes. In this paper, we derive a general Supervised Categorical Principal Component Analysis (SCPCA), which explicitly models categorical SNP data without imposing any risk effect model assumption. We have evaluated the efficacy of SCPCA with the comparison to a traditional Supervised PCA (SPCA) and a previously developed Supervised Logistic Principal Component Analysis (SLPCA) based on both the simulated genotype data by HAPGEN2 and the genotype data of Crohn's Disease (CD) from Wellcome Trust Case Control Consortium (WTCCC). Our preliminary results have demonstrated the superiority of SCPCA over both SPCA and SLPCA due to its modeling explicitly designed for categorical SNP data as well as its flexibility on the risk effect model assumption.

Project description:Although principal component analysis is frequently used in multivariate/ analysis, it has disadvantages when applied to experimental or diagnostic data. First, the identified principal components have poor generality; since the size and directions of the components are dependent on the particular data set, the components are valid only within the set. Second, the method is sensitive to experimental noise and bias between sample groups, since it cannot reflect the design of experiments; rather, it estimates the same weight and independence of all the samples in the matrix. Third, the resulting components are often difficult to interpret. To address these issues, several options were introduced to the methodology. The resulting components were scaled to unify their size unit. Also, the principal axes were identified using training data sets and shared among experiments. This training data reflects the design of experiments, and its preparation allows noise to be reduced and group bias to be removed. The effects of these options were observed in microarray experiments, and showed an improvement in the separation of groups and robustness to noise. Additionally, unknown samples were appropriately classified using pre-arranged axes, and principal axes well reflected the characteristics of groups in the experiments. Project description:Principal component analysis (PCA) is a data analysis method that can deal with large volumes of data. Owing to the complexity and volume of the data generated by today's advanced technologies in genomics, pro-teomics, and metabolomics, PCA has become predominant in the medical sciences. Despite its popularity, PCA leaves much to be desired in terms of accuracy and may not be suitable for certain medical applications, such as diagnostics, where accuracy is paramount. In this study, we introduced a new PCA method, one that is carefully supervised by receiver operating characteristic (ROC) curve analysis. In order to assess its performance with respect to its ability to render an accurate differential diagnosis, and to compare its performance with that of standard PCA, we studied the striatal metabolomic profile of R6/2 Huntington disease (HD) transgenic mice, as well as that of wild type (WT) mice, using high field in vivo proton nuclear magnetic resonance (NMR) spectroscopy (9.4-Tesla). We tested both the standard PCA and our ROC-supervised PCA (using in each case both the covariance and the correlation matrix), 1) with the original R6/2 HD mice and WT mice, 2) with unknown mice, whose status had been determined via genotyping, and 3) with the ability to separate the original R6/2 mice into the two age subgroups (8 and 12 wks old). Only our ROC-supervised PCA (both with the covariance and the correlation matrix) passed all tests with a total accuracy of 100%; thus, providing evidence that it may be used for diagnostic purposes.

Project description:MotivationPopulation stratification (PS) is a major confounder in genome-wide association studies (GWAS) and can lead to false-positive associations. To adjust for PS, principal component analysis (PCA)-based ancestry prediction has been widely used. Simple projection (SP) based on principal component loadings and the recently developed data augmentation, decomposition and Procrustes (ADP) transformation, such as LASER and TRACE, are popular methods for predicting PC scores. However, the predicted PC scores from SP can be biased toward NULL. On the other hand, ADP has a high computation cost because it requires running PCA separately for each study sample on the augmented dataset.ResultsWe develop and propose two alternative approaches: bias-adjusted projection (AP) and online ADP (OADP). Using random matrix theory, AP asymptotically estimates and adjusts for the bias of SP. OADP uses a computationally efficient online singular value decomposition algorithm, which can greatly reduce the computation cost of ADP. We carried out extensive simulation studies to show that these alternative approaches are unbiased and the computation speed can be 16-16 000 times faster than ADP. We applied our approaches to the UK Biobank data of 488 366 study samples with 2492 samples from the 1000 Genomes data as the reference. AP and OADP required 0.82 and 21 CPU hours, respectively, while the projected computation time of ADP was 1628 CPU hours.
