Transcriptome analysis of the larval zebrafish brain

Project description:We applied zebrafish whole genome microarrays to identify molecular effects of suvorexant, imipramine and a orexin antagonist from natural plant. Behavioral assays were performed to analyze for correlations between altered gene expression with effects on the organism level. Central nervous system drug induced gene expression in larval zebrafish brain was measured at 3 hours after exposure of 1uM suvorexant, 1uM imipramine, 10uM 8beta-(4'-Hydroxytigloyloxy) costunolide or 100uM 8beta-(4'-Hydroxytigloyloxy) costunolide. Three independent experiments were performed.Gene expression profile of brain tissue of 10uM 8beta-(4'-Hydroxytigloyloxy) costunolide treated larva showed closest similarity with suvorexant, as assumed by behavior profile.

Project description:DNA methylation predominantly occurs at CG dinucleotides in vertebrate genomes, however, non-CG methylation (mCH) is also detectable in vertebrate tissues, most notably in the nervous system. In mammalian brains, it is well established that: i) mCH is targeted to CAC trinucleotides by DNMT3A, ii) enriched in gene bodies and repetitive elements, and iii) associated with transcriptional repression. However, the possible conservation of these mCH features in zebrafish is largely unexplored and has yet to be functionally demonstrated. In this study, we analyse the transcriptomes (RNA-seq) and methylome (RRBS) of developing zebrafish larvae (1-6 weeks) and adult brain (6 month). We additionally elucidate a role for dnmt3aa/dnmt3ab in mCH deposition via CRISP/CAS9 KO and WGBS of 4 week old brains

Characterization of T cells from the larval zebrafish tail via single-cell RNAseq

Project description:We report single-cell RNA sequencing of cells from the Tg(lck:GFP) larval zebrafish tail, to identify cell types expressing the marker and to identify gene candidates related to T cell migration behaviors. We identified 330 putative T cells and 131 putative epithelial cells. Differential expression analysis between the two groups revealed genes related to actin cytoskeleton remodeling associated with the T cells, in addition to canonical T and ubiquitous immune cell markers.
